Transcriptome map of cancerous and para-cancerous tissues in patients with liver hepatocellular carcinoma

Project description:To validate CXCL12 and IL7R expression between cancerous and paracancerous, five cancer and five paracancerous tissues，wihch were obtained from five LIHC patients undergoing liver cancer surgery at the Guangdong Second Provincial General Hospital，were performed RNA-seq. The RNA-seq data showed a significant difference in CXCL12 expression between cancerous and paracancerous tissues (p =0.04), as well as the IL7R expression (p<0.01). There was also a significant difference between cancerous and paracancerous samples in NK cells (resting) (p = 0.0014), M1 macrophages (p = 0.0058), CD8+ T cells (p = 0.0026), and Tregs (p = 0.0015) in the immunocyte infiltration analysis.

Project description:Study goal is to disclose features of gene expressio profile of non-cancerous liver-infiltrating lymphocytes of type C hepatitis patients with hepatocellular carcinomas and tumor-infiltrating lymphocytes of type C hepatitis patients with hepatocellular carcinomas. Keywords: gene expression profile, non-cancerous liver-infiltrating lymphocytes, tumor-infiltrating lymphocytes, type C hepatitis, hepatocellular carcinoma Non-cancerous liver-infiltrating lymphocytes were obtained by laser capture microdissection from surgically resected liver tissues of 12 type C hepatitis patients with hepatocellular carcinoma. The mRNA was amplified and expression profile was comprehensively analyzed with reference RNA using oligo-DNA chip. Tumor-infiltrating lymphocytes were obtained by laser capture microdissection from surgically resected cancer tissues of 12 type C hepatitis patients with hepatocellular carcinoma. Chromatin accessibility (ATAC-seq) of human acute leukemias and healthy donors

Project description:ATAC-seq of 79 primary samples obtained from human acute leukemias, namely AML, T-ALL and mixed myeloid/lymphoid leukemias with CpG Island Methylator Phenotype (CIMP). Moreover, ATAC-seq of CD34+ HSPCs from 3 healthy donors are included. ATAC-seq was performed as described (Buenrostro et al., 2013) with a modification in the lysis buffer to reduce mitochondrial DNA contamination. Due to patient confidentiality considerations, the raw data files for this dataset have been deposited to the EGA controlled-access archive under the accession numbers EGAS00001007094 (study); EGAD00001011050 (dataset).
