Project description:Phytoplankton lipids, such as microalgae lipids, are important compounds of increasing interest in bioenergy, food, pharmacy, aquaculture and ecology for their high molecular diversity. There is a taxonomically diverse lipid response under P stress with unresolved questions related to the diversified mechanism behind the lipid responses. A marine microalgae with high EPA content was isolated, named Nannochloropsis sp. PJ12. We reveal a mechanism of phosphorus-induced lipid class remodeling in Nannochloropsis sp. PJ12 based on highly corresponding transcriptome and lipidome data. Phosphorus- deprivation leads to the rapid reduction of phospholipids (PL) and synthesis of the betaine lipids (BL). Phosphorus-complement recovers the content of PL and BL to the original level. The changes are mediated mainly by a glycerophosphoryldiester phosphodiesterases on the transcriptome level. To adapt to low phospholipids, the transcription levels of gene encoding P transporter were upregulated. When Nannochloropsis sp. PJ12 was once again under phosphorus-complement, some of gene encoding P transporter continue to increase on the transcription levels. The novel phospholipid-remodeling scheme opens new avenues for metabolic engineering of lipid composition in algae.

We concluded that microalgae and yeast exhibit a mutually beneficial relationship in the co-culture system. Microalgae nitrogen metabolism can be influenced by both miRNA and mRNA, and the presence of yeast stimulates gene expression in microalgae.

However, high temperature stress is a critical problem that alters metabolic functions and causes irreversible damage during the growth of microorganisms, resulting in a loss of biomass productivity and high-value compounds. The investigation of genome-wide expression changes can provide towards a better understanding on the cellular stress responses.

Project description:The bacteria that grow on methane aerobically (methanotrophs) support populations of non-methanotrophs in the natural environment by excreting methane-derived carbon. One group of excreted compounds are short-chain organic acids, generated in highest abundance when cultures are grown under O2-starvation. We examined this O2-starvation condition in the methanotroph Methylomicrobium buryatense 5GB1C . Under prolonged O2-starvation in a closed vial, this methanotroph increases the amount of acetate excreted about 10-fold, but the formate, lactate, and succinate excreted do not respond to this culture condition. In bioreactor cultures, the amount of each excreted product is similar across a range of growth rates and limiting substrates, including O2-limitation. A set of mutants were generated in genes predicted to be involved in generating or regulating excretion of these compounds and tested for growth defects, and changes in excretion products. The phenotypes and associated metabolic flux modeling suggested that in M. buryatense 5GB1C, formate and acetate are excreted in response to redox imbalance, and the resulting metabolic state represents a combination of fermentation and respiration metabolism.

Project description:The microalga Coccomyxa subellipsoidea C-169 possesses some features that may be valuable for lipid production, and, as demonstrated in this study, can be greatly induced to produce a high amount of fatty acid by CO2 supplementation. Here we have compared the transcriptome of air group (AG, cells cultured under 0.04% CO2) and CO2-supplemented group (CG, cells cultured under 2% CO2), and found that dramatic and collaborative regulation in central metabolic pathways as well as biochemical processes occured in response to CO2 supplementation. This study gains a broad understanding of how CO2 stress regulates gene expression and eventually reveals a fine-tuned strategy adopted by C-169 to sustain rapid cell growth and lipid production, which will be helpful for the implementation of biofuels production from oleaginous microalgae. Transcriptomic profiles of Coccomyxa subellipsoidea C-169 cultured for 4 days under two CO2 levels (0.04% and 2%, v/v) were generated by digital gene expression (DGE) analysis, in triplicate, using Illumina Hiseq2000.

Project description:Background: Marine phytoplankton are responsible for 50% of the CO2 that is fixed annually worldwide and contribute massively to other biogeochemical cycles in the oceans. Diatoms and coccolithophores play a significant role as the base of the marine food web and they sequester carbon due to their ability to form blooms and to biomineralise. To discover the presence and regulation of short non-coding RNAs (sRNAs) in these two important phytoplankton groups, we sequenced short RNA transcriptomes of two diatom species (Thalassiosira pseudonana, Fragilariopsis cylindrus) and validated them by Northern blots along with the coccolithophore Emiliania huxleyi. Results: Despite an exhaustive search, we did not find canonical miRNAs in diatoms. The most prominent classes of sRNAs in diatoms were repeat-associated sRNAs and tRNA-derived sRNAs. The latter were also present in E. huxleyi. tRNA-derived sRNAs in diatoms were induced under important environmental stress conditions (iron and silicate limitation, oxidative stress, alkaline pH), and they were very abundant especially in the polar diatom F. cylindrus (20.7% of all sRNAs) even under optimal growth conditions. Conclusions: This study provides first experimental evidence for the existence of short non-coding RNAs in marine microalgae. Our data suggest that canonical miRNAs are absent from diatoms. However, the group of tRNA-derived sRNAs seems to be very prominent in diatoms and coccolithophores and may be used for acclimation to environmental conditions.
