Spatial transcriptomic analyses of distal colon cross-sections from mice fed high fiber and control diet

Project description:To perform a global analysis of high fiber diet-induced changes in gene expression in various compartments of the colonic microenvironment, we employed a spatial transcriptomic analysis using the 10X Genomics® platform. This technique allowed for visualization of gene expression in histological cross-sections of the distal colon with spatial information and therefore enabled detection of differentially expressed genes simultaneously in diverse cell types, together with information about their anatomical location in the tissue. Distal colon samples were processed using a Visium Spatial Gene Expression Slide & Reagent Kit (PN-1000184, 10X Genomics) as per the manufacturer’s instructions. Unbiased clustering divided the colon into four distinct zones: epithelium, lamina propria & submucosa, muscularis, and neuronal plexus, as visualized by hematoxylin and eosin (H&E) staining.

Inflammation, adenoma and cancer: objective classification of colon biopsy specimens with gene expression signature

Project description:Background and Aims: Gene expression analysis of colon biopsies using high-density oligonucleotide microarray can contribute to the understanding of local pathophysiological alterations and to functional classification of precancerous adenoma, different stage colorectal carcinomas (CRC) and inflammatory bowel diseases (IBD). Results: Significant overexpression of collagen IV, lipocalin-2, caveolin-1, calumenin genes, and significant dowregulation of aquaporin-8, amnionless homolog, prostaglandin D2 receptor genes were detected in CRC patients compared to normal. Adenoma samples were characterized by upregulated CD44 antigen, met proto-oncogene and downregulated chemokine ligand-12, ADAM-like decysin-1 and ATP-binding casette A8 discriminatory genes. In IBD samples significantly increased lipocalin-2, interferon induced transmembrane protein 1 and 3 mRNA levels, decreased zinc finger protein 91 and transient receptor potential cation channel M6 mRNA levels were found. Ulcerative colitis and Crohn’s disease can be distinguished according to the top five genes: cyclin-G2; tripartite motif-containing-31; TNFR shedding aminopeptidase regulator-1; C-type lectin superfamily member-14 and AMICA. 88.3-97.8% of the cases was correctly classified according to discriminatory genes. Conclusions: Our whole genomic microarray analysis of biopsy samples provides discriminative signatures, and an insight into pathophysiological background of colonic diseases. The results afford a data warehouse which can be further mined for in-depth pathway analyses. Keywords: Colon biopsy specimens in diseased and normal state

RNA-sequencing from inflamed and normal synovial membrane after anterior cruciate ligament and/or meniscus injuries

Project description:Despite ample evidence demonstrating that anterior cruciate ligament (ACL) and meniscus tears are associated with the development of knee osteoarthritis (OA), the contributing factors remain unknown. Synovial inflammation has recently been recognized as a pivotal factor in the pathogenesis of OA. However, there is a lack of data on synovial profiles after ACL or meniscus injuries, which may contribute to posttraumatic OA (PTOA). We performed RNA-seq of 3 inflamed synovial biopsy samples vs 3 normal synovial biopsy samples following ACL and/or meniscus injuries. Gene Ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway, and protein–protein interaction (PPI) analyses were performed to investigate mRNAs with significant differences between the inflamed and normal groups.Next, competing endogenous RNA (ceRNA) networks were constructed based on bioinformatics analyses and quantitative real-time polymerase chain reaction (RT–PCR) results. The association of the identified DEGs with the levels of infiltrating immune cells was explored using Pearson correlation analysis in R software. We aimed to provide greater insights into molecular mechanisms and biologic pathways in synovitis that could regulate post-trauma osteoarthritis progression.

Intestinal ulcers from biopsy-wounded wild-type and Bmp4-overexpressing mice

Project description:We performed RNAseq on ulcers and distant normal tissue from biopsy-wounded wild-type and Bmp4-overexpressing (Vil1-Cre;Rosa26-Bmp4) mice to investigate differences in gene expression between tissue states and genotypes. Biopsy wounding was performed by taking three biopsies from well-separated areas in the colon wall using forceps. Small tissue pieces were excised from the ulcers and distant normal colon tissue and collected for RNA sequencing.
