Project description:To analyze the effect of global translation initiation inhibition associated to glucose deprivation on cytoplasmic lncRNAs levels, we performed RNA-Seq using WT, xrn1-delta and upf1-delta cells grown in glucose-containing complete synthetic medium (CSM) and then shifted for 16 min in glycerol- and ethanol-containing medium. In parallel, control cells were maintained for the same time in glucose-containing CSM. For the WT strains, we also included a treatment of 15 min with CHX (100 μg/ml final concentration) or an equal volume of DMSO (Mock).

Candida glabrata transcription profile when grown under Niacin starvation or in human urine

Project description:The transcription profile of Candida glabrata grown under two different Niacin limitation conditions were determined. Condition 1 is comparing log phase C. glabrata cells (O.D. 0.5-0.6) grown in synthetic medium containing 0.016 uM versus 3.25 uM nicotinic acid (NA), a common form of Niacin. The NA concentration of 3.25 uM is the standard concentration in synthetic complete (SC) medium. Condition 2 is comparing log phase C. glabrata cells (O.D. 0.4-0.6) grown in 3 individual human urine samples (supplemented with 2% glucose) versus in SC medium. Influence of deficiency in mevalonate kinase (MVK) on wide gene expression in Saccharomyces cerevisiae

Project description:Periodic fever syndrome is a disease that affects children mainly in the Mediterranean region, which has as one of the typical conditions of inflammation generalized by the body that can spontaneously regress. It has already been established that this pattern is presented by individuals carrying a mutant allele of the gene encoding the enzyme mevalonate kinase (MVK). This gene has an ortholog in the yeast Saccharomyces cerevisiae (ERG12) and mutations in this genes show phenotype that resemble those of the cells of these individuals. The present work aims to use this yeast as a biological model to analyze the role of the ERG12 gene (MVK) in the development of the disease. In this experiment, we used a wild type strain for the enzyme Erg12 (wt) and a genetically modified strain that decreases the activity of this enzyme (erg12-d) to 10%. The cells were cultured in synthetic medium containing glucose (reference medium) and each was re-inoculated and synthetic medium containing glucose or glycerol (erg12-d cells have growth deficiency in glycerol). By attaining D.O. value around 0.5 (600nm), the cells were collected for total RNA extraction and this was subjected to double-labeled microarray analysis in four combinations: erg12-d/wt and glycerol/glucose.

Identification and characterization of C4 dicarboxylic acid transporters in Pichia kudriavzevii CY902 strain

Project description:RNA-seq libraries were constructed for three samples, including (I) ΔURA3 strain grown in SD medium containing 2% w/v glucose(pH=5.0);(II)ΔURA3 strain grown in SD medium containing 2%w/v glucose and 2% w/v succinic acid(pH=5.0);(III)ΔURA3 strain grown in SD medium containing 2% w/v succinic acid(pH=5.0). For preparation of RNA samples, ΔURA3 cells grown overnight were inoculated into 50 ml liquid Synthetic Dextrose (SD) medium with the initial inoculation amount of OD600= 0.1, and cultured for 24 hours to the logarithmic growth phase (OD600= 2-3). The cells were collected by centrifugation at 6000g for 5 minutes. After washing twice with phosphate buffer saline (PBS), they were inoculated into new 50 mL SD medium containing carbon sources of different combinations of glucose and succinic acid .The pH of the culture sample is adjusted to 5.0 with NaOH. After flask culturing at 30°C and 250 rpm for an additional three hours, the yeast cells were collected by centrifugation for total RNA isolation and Illumina RNA-seq library construction. Total RNA for samples were isolated using TRIzol reagent (Invitrogen, Grand Island, USA), then used for high-throughput RNA sequencing. The 150-nt paired-end RNA-seq libraries were generated commercially at Novogene Biotechnology Co. Ltd (Tianjin, China) by using Illumina’s Hiseq X Ten platform (Illumina, San Diego, USA). Each sample contains two biological replicates.

Transcriptome sequencing of genes related to glucose availability in Schizosaccharomyces pombe by RNA-seq analysis

Project description:Gene expression profiles in Schizosaccharomyces pombe mid-log-phase cells grown in three different Synthetic Dextrose medium with different glucose content were compared using the RNA sequencing method. Expression patterns of genes that function in carbohydrate metabolism were downregulated as expected, and these genes were downregulated in line with the increase in glucose content. Significant and consistent changes in the expression were observed such as genes that encoding retrotransposable elements, heat shock proteins, glutathione S-transferase, cell agglutination protein, and conserved fungal proteins.

Transcription profiling of young and old yeast cells grown in pH controlled and uncontrolled media.

Project description:A 2 x 2 factorial design was used to elucidate the genome-wide transcriptional responses of old and young cells to the medium pH control. ?HO strain (BY4742 background) was cultivated batch-wise in SDC media and in fully controlled fermenters. pH was maintained at 4.5 via automatic NaOH addition for pH controlled case while this control was turned off for the unbuffered experiments. Samples of the young and old cells, collected at the 3rd and 7th day of the experiment respectively, were transferred to stimulating media containing fresh SDC medium prior to sample collection for transcriptional profiling.
