Project description:Next-Generation Sequencing (NGS) catalyzed breakthroughs across various scientific domains. Illumina's sequencing by synthesis method has long been essential for NGS but emerging technologies like Element Biosciences' sequencing by avidity (AVITI) represent a novel approach. It has been reported that AVITI offers improved signal-to-noise ratios and cost reductions. However, the method relies on rolling circle amplification which can be impacted by polymer size, raising questions about its efficacy sequencing small RNAs (sRNA) molecules including microRNAs (miRNAs), piwi-interacting RNAs (piRNAs), and others that are crucial regulators of gene expression and involved in various biological processes. In addition, capturing capped small RNAs (csRNA-seq) has emerged as a powerful method to map active or "nascent" RNA polymerase II transcription initiation in tissues and clinical samples. Here, we report a new protocol for seamlessly sequencing short DNA fragments on the AVITI and demonstrate that AVITI and Illumina sequencing technologies equivalently capture human, cattle (Bos taurus) and the bison (Bison bison) sRNA or csRNA sequencing libraries, augmenting the confidence in both approaches. Additionally, analysis of generated nascent transcription start sites (TSSs) data for cattle and bison revealed inaccuracies in their current genome annotations and highlighted the possibility and need to translate small RNA sequencing methodologies to livestock. Our accelerated and optimized protocol therefore bridges the advantages of AVITI sequencing and critical methods that rely on sequencing short DNA fragments.

Highly efficient genomic enrichment of human exonic sequences through short-fragment libraries

Project description:Microarray-based enrichment of selected genomic loci is a powerful method for genome complexity reduction. Since the vast majority of exons in vertebrate genomes are smaller than 150 nt, we have explored the use of short fragment libraries (85-110bp) to achieve higher enrichment specificity by reducing carryover and adverse effects of flanking intronic sequences. These short fragment libraries were enriched for 1.69 Mb of exonic sequences, using custom 244K microarrays, and sequenced using AB/SOLiD. High enrichment specificity (60 M-bM-^@M-^S 75%) was obtained at 67-213x average coverage, with 77-92% and 90-98% of targeted regions covered with more than 25% and 10% of the average coverage, respectively. As a more appropriate measure of the evenness of coverage, which is relatively independent of sequencing depth, we introduce the evenness of coverage parameter E. E values up to 75% were achieved. To verify the accuracy of SNP/mutation detection we evaluated 384 known non-reference SNPs in the targeted regions. At ~ 200x average sequence coverage, we were able to survey 96.4% of 1.69 Mb of genomic sequence with only 4.2% false negative calls while 3.6% of targeted regions were marked as unsurveyed. A total of 1197 new variants were detected. Verification revealed only 8 false positive calls, resulting in an overall false positive rate of less than 1 per ~200,000 bp (0.0005%, equivalent to an overall phred score of 55). 4 samples + capture design file

Small RNA libraries from epidermal stem cell (ESC) and fibroblast (Fb) derived exosomes

Project description:We employed high-throughput sequencing to profile the non-coding RNA content of primary ESC and Fb derived exosomes. All 6 libraries were sequenced to a comparable depth (ESC1: 12.3M, ESC2: 14M, ESC3: 12.8M, FB1: 14.7M, FB2: 13.7M, FB3: 12.3M) and exhibited a very low proportion of adapter-only reads or fragments shorter than 17bp (4.4 ± 0.5% ), showing efficient fragment incorporation during library preparation. All libraries had high small RNA content (>50% successfully aligned and assigned to small RNAs). ESC libraries had significantly higher small RNA content (ESC: 84.5 ± 0.005% vs FB: 60.5 ± 0.05%, p<0.05, two-sided Welch’s t-test). ESC samples show remarkably higher proportions of miRNAs (~9-fold higher, p=3.6*10-5 ) and snRNAs (~12-fold higher, p=0.002) compared to Fb. Fibroblasts exhibited higher RPM of reads mapping on lncRNAs (4-fold, p=0.052)
