Project description:Purpose: To understand the changes in cell cycle related genes in the callus tissues when PNET1 is ectopically expressed. we performed the whole genome transcriptome analysis on callus induced from the hypocotyls of WT, pnet1 mutant, and PNET1 overexpression line using RNA-seq. Conclusions: Most cell cycle related genes were downregulated in pnet1 mutant but upregulated in PNET1 overexpression line.

Gene expression altered by csi-miR156a overexpression in citrus callus

Project description:To investigate the global gene expression change caused by csi-miR156a overexpression which enhanced soamtic embryogenesis in citrus, we cpmpared gene expression profiles of trangenic and wild type callus prior to and at the stage of soamtic embryos presence (40 and 60 days after somatic embryos induction, referref to 40 and 60 DAI, respectively). A total of 3020 and 1452 differentially expressed genes were found between trangenic and wild type at 40 and 60 DAI, respectively. Our result indicated that csi-miR156a overexpression could cause large-scale gene expression alteration.

Metabolomic homeostasis shifts after callus formation and shoot regeneration in tomato

Project description:Plants can regenerate from a variety of tissues on culturing in appropriate media. However, the metabolic shifts involved in callus formation and shoot regeneration are largely unknown. The metabolic profiles of callus generated from tomato (Solanum lycopersicum) cotyledons and that of shoot regenerated from callus were compared with the pct1-2 mutant that exhibits enhanced polar auxin transport and the shr mutant that exhibits elevated nitric oxide levels. The transformation from cotyledon to callus involved a major shift in metabolite profiles with denser metabolic networks in the callus. In contrast, the transformation from callus to shoot involved minor changes in the networks. The metabolic networks in pct1-2 and shr mutants were distinct from wild type and were rewired with shifts in endogenous hormones and metabolite interactions. The callus formation was accompanied by a reduction in the levels of metabolites involved in cell wall lignification and cellular immunity. On the contrary, the levels of monoamines were upregulated in the callus and regenerated shoot. The callus formation and shoot regeneration were accompanied by an increase in salicylic acid in wild type and mutants. The transformation to the callus and also to the shoot downregulated LST8 and upregulated TOR transcript levels indicating a putative linkage between metabolic shift and TOR signalling pathway. The network analysis indicates that shift in metabolite profiles during callus formation and shoot regeneration is governed by a complex interaction between metabolites and endogenous hormones.

Project description:To analyze the molecular function of BROWNING of CALLUS1 (BOC1), we performed RNA-seq experiments using callus that had been subcultured for 21 days from Teqing and YIL25, Teqing and the complementation line pCPL-BOC1-Teqing (pCPL), and also Teqing and the overexpression line pOE-BOC1-Teqing (pOE).We identified a total of 700 differentially expressed genes (DEGs), containing 410 DEGs upregulated in the callus of YIL25 versus Teqing, pCPL versus Teqing and downregulated in pOE versus Teqing. Besides, 290 DEGs downregulated in the callus of YIL25 versus Teqing and pCPL versus Teqing and upregulated in pOE versus Teqing. A large number of DEGs associated with stress response and cell death were presented.

Project description:Callus formation is usually a necessary step in regenerating a new plant from detached plant tissues, and the nature of the callus is similar to that of the root meristem. In this study, we intended to address the molecular basis that directs different plant tissues to form the root-meristem-like callus. We found that leaves, but not roots, of the Polycomb group (PcG) double mutant curly leaf-50 swinger-1 lost the ability to form a callus. Using ChIP-chip analysis, we identified genes that are changed markedly in the histone H3 lysine 27 trimethylation (H3K27me3) levels during callus formation from leaf explants. Among these genes, a number of leaf-regulatory genes were repressed through PcG-mediated H3K27me3. Conversely, certain auxin pathway genes and many root-regulatory genes were derepressed through H3K27 demethylation. Our data indicate that genome-wide H3K27me3 reprogramming, through the PcG-mediated H3K27me3 and the H3K27 demethylation pathways, is critical in directing cell fate transition. This submission represents the gene expression component of the study Leaves from 20-day-old seedlings of wild-type Col-0 and 20-DAC calli were used for RNA preparation.
