Project description:We established fallopian tube epithelial organoids from human fallopian tube tissues and cultured them in the organoid culturing cocktail medium. To investigate the heterogeneity of proliferation in the fallopian tube epithelial organoids, we stained the fallopian tube epithelial cells by a fluorescent membrane dye PKH26. As culturing them, the intensity of PKH26 was reduced in accordance with the proliferative level of each cell. We sorted the organoid cells by FACS into PKH26-retained slow cycling cells and PKH26-reduced proliferative cells, and compared their transcriptomic characteristics by bulk RNA sequencing and gene set enrichment analysis (GSEA). The result of GSEA showed that several pathways related to cell cycle were downregulated in PKH26-retained cells. So this dataset is supposed to be suitable for the analysis of quiescent cells in human fallopian tube epithelium.

Project description:Microarrays were used to examine gene expression changes that may be present in the fallopian tube epithelium of morphologically normal BRCA1 mutation positive and negative subjects. Fallopian tube epithelia has been implicated as an early point of origin for serous carcninoma. By examining the early events present in the microenvironment of this tissue between BRCA1 mutation carriers and non-carriers, we hoped to elucidate mechanisms that may lead to the development of epithelial ovarian cancer. Laser microcapture of samples from 12 BRCA1 mutation carriers and 12 non-mutation subjects was performed. Samples were further grouped according to menstrual cycle.

Evaluation of three different fluorescent dyes for cDNA labeling in microarrays

Project description:The simultaneous measurement of gene expression for thousands of genes in a single analysis by the microarray technology allows researchers to describe transcriptomes in various samples of interest. Problems with variation in data quality derived from microarray experiments are well known and might result from poor RNA quality, background problems, or sub optimal signal strength. To assess variation due to the fluorescent dye chosen, three different dye pairs were tested for labelling of cDNA in gene expression analysis experiments on a porcine immune focused oligonucleotide microarray (POM3). This in-house oligonucleotide microarray allowed a direct comparison of background fluorescence, Median signal intensities, numbers of spots detected, and resistance to photobleaching between different dye pairs. We tested Alexa Flour 546/647, Cy3/Cy5 as well as Oyster 550/650 all from Genisphere Inc., Hatfield, PA, USA. Keywords: Comparison of fluorescent dyes
