This study analyzed global 2'-O-methylation patterns in PEMV2-infected Nicotiana benthamiana using RiboMethSeq, focusing on ribosomal RNAs (rRNAs). The aim was to assess whether PEMV2 disrupts rRNA 2'-O-methylation to interfere with host translation or ribosome assembly.

Disruption of nonsense-mediated decay by the multifunctional long-distance movement protein of Pea enation mosaic virus 2

Project description:Nonsense-mediated decay (NMD) is an RNA regulatory pathway that degrades both natural and faulty messenger RNAs with long 3’ untranslated regions. NMD targets diverse families of RNA viruses, forcing viruses to counteract the NMD pathway for successful amplification in host cells. Using a transcriptome-wide approach in the model plant Nicotiana benthamiana, We report that the Pea enation mosaic virus 2 long-distance movement protein, p26, protects a subset of natural cellular NMD-target transcripts, particularly those containing long, structured, GC-rich 3’ UTRs. Furthermore, RNA-seq revealed that the NMD pathway is highly dysfunctional during PEMV2 infection, with nearly half of NMD-targets increasing in abundance. Widespread changes in host transcriptomes are common during RNA virus infections and these results suggest that virus-mediated NMD-inhibition may be a major contributing factor.

Transcription profiling of Arabidopsis wild type, AtVdac1 knock-outs, p26 knock-outs and AtVdac1-p26 double kock-outs in response to growth in medium with salicylic acid

Project description:Functions of AtVDAC1 and its partner p26 in Arabidopsis thaliana. We previously showed that knock-out mutants impaired in AtVdac1 and p26 (AtVdac1 protein partner) are hypersensitive to salicylic acid: the root growth is more inhibited in response to 30 uM salicylic acid (SA) compared to the wild type. We want to know now which genes are up- or down-regulated in the mutants in control and SA conditions.<br> We want to compare the RNAm contents in the wild type, vdac1 and p26 mutants and, vdac1-p26 double mutant. One-week old plantlets were transferred for 2 hours on a fresh medium containing either 0 or 30uM salicylic acid.<br> Arabidopsis lines (WT, vdac1.1, p26.1, vdac1.1-p26.1) were grown in vertical position on ABIS medium (Lanquar et al., 2006). One week-old seedlings were transferred on a fresh ABIS medium containing either 0 or 30 uM salicylic acid. After 2 hours, the all seedlings were harvested. Three replicates were done; total RNAs from these 3 experiments were mixed together for the transcriptomic analysis.

Identification of Meiotic-P26-bound RNAs in cutlured Drosophila SL2 cells by iCLIP (individual-nucleotide resolution UV crosslinking and immunoprecipitation)

Project description:The TRIM-NHL protein Meiotic P26 (Mei-P26) governs gene expression and controls stem cell fate in Drosophila. Mei-P26 represses the translation of the key regulator protein Nanos and induces miRNA-dependent silencing to regulate stem cell renewal, differentiation and proliferation. The structural and mechanistic details of mRNA target recognition and RNA binding by its C-terminal NHL domain remain elusive. To identify its cellular target RNAs, we performed iCLIP2 experiments in cultured Drosophila SL2 cells that were transfected with Flag-tagged Mei-P26 full-length, or its NHL domain.

Comparative transcriptomic analyses of vegetable and grain pea (Pisum sativum L.) seed development

Project description:Pea (Pisum. sativum L.) is a traditional and important edible legume that can be sorted into grain pea and vegetable pea according to their harvested maturely or not. Vegetable pea by eating the fresh seed is becoming more and more popular in recent years. These two type peas display huge variations of the taste and nutrition, but how seed development and nutrition accumulation of grain pea and vegetable pea and their differences at the molecular level remains poorly understood. To understand the genes and gene networks regulate seed development in grain pea and vegetable pea, high throughput RNA-Seq and bioinformatics analysis were used to compare the transcriptomes of vegetable pea and grain pea developing seed. RNA-Seq generated 18.7 G raw data, which was then de novo assembled into 77,273 unigenes with a mean length of 930 bp. Functional annotation of the unigenes was carried out using the nr, Swiss-Prot, COG, GO and KEGG databases. There were 459 and 801 genes showing differentially expressed between vegetable pea and grain pea at early and late seed maturation phases, respectively. Sugar and starch metabolism related genes were dramatically activated during pea seed development. The up-regulated of starch biosynthesis genes could explain the increment of starch content in grain pea then vegetable pea; while up-regulation of sugar metabolism related genes in vegetable pea then grain pea should participate in sugar accumulation and associated with the increase in sweetness of vegetable pea then grain pea. Furthermore, transcription factors were implicated in the seed development regulation in grain pea and vegetable pea. Thus, our results constitute a foundation in support of future efforts for understanding the underlying mechanism that control pea seed development and also serve as a valuable resource for improved pea breeding.

Synthetic biomolecular condensates enhance translation from a target mRNA in living cells

Project description:Biomolecular condensates composed of proteins and RNA are one approach by which cells regulate post-transcriptional gene expression. Their formation typically involves the phase separation of intrinsically disordered proteins with a target mRNA, sequestering the mRNA into a liquid condensate. This sequestration regulates gene expression by modulating translation or facilitating RNA processing. Here, we engineer synthetic condensates using a fusion of an RNA-binding protein, the human Pumilio2 homology domain, and a synthetic intrinsically disordered protein, an elastin-like polypeptide, that can bind and sequester a target mRNA transcript. In protocells, sequestration of a target mRNA largely limits its translation. Conversely, in E. Coli, sequestration of the same target mRNA increases its translation. We characterize the Pum2-ELP condensate system using microscopy, biophysical and biochemical assays, and RNA-seq. This approach enables modulation of cell function via the formation of synthetic biomolecular condensates that upregulate the expression of a target protein.

microRNA expression analysis in fly ovaries from wuho and mei-p26 mutants

Project description:Purpose: The goal of this study is to analyze microRNA affected by wuho and mei-p26 mutations in Drosophila ovary Ovarian microRNA prolife of 7 day old control flies and flies bearing wuho and mei-p26 mutations, in duplicate.Sample libraries were prepared using the QIAseq miRNA Library Kit (QIAGEN) according to the manufacturer's protocols. Adaptors are ligated sequentially to the 3' and 5' ends of miRNAs. Subsequently, universal cDNA synthesis with UMI assignment, cDNA cleanup, library amplification and library cleanup are performed. Libraries were sequenced on an Illumina instrument (75-cycle single-end read, 75SE). Sequencing data was processed using the Illumina software BCL2FASTQ v2.20.

Domestication has altered gene expression in pea seed coat

Project description:In angiosperms, the mature seed consists of an embryo (E), a seed coat (SC), and, in many cases, an endosperm. In contrast to knowledge about embryo and endosperm, we have relatively little knowledge of SC, especially at the genomics level. In this study, we analyzed the gene expression during seed development using the panel of cultivated and wild pea genotypes. We report the comprehensive gene expression changes related both to development as well as domestication status. Analysis of seed developmental stages revealed extensive modification of gene expression between wild pea progenitor and cultivated pea crop. A significant difference in gene expression dynamics appeared between early and late developmental stages D1, D2, and D3, D4, D5 in wild pea genotypes, where the expression was increased 3-5-fold and 5-10-fold, respectively. Our work extends knowledge about the role of the seed coat during pea seed development. We described gene expression dynamic resulting in specific metabolic profiles providing new insight into pea domestication.

These CSCs were used to treat primary normal human bronchial epithelial cells for 18 hours. Experiment Overall Design: Primary human bronchial/tracheal epithelial cells were grown in culture and treated with 10 different sources of cigarette smoke condensates.
