Project description:The liver is composed of periportal and perivenous hepatocytes that have different metabolic profiles. This study used spatial transcritpomics to identify how high-fat diet induced obesity and heterozygous GAA knockout impacted the periportal and perivenous transcriptome. The spatial transcritpomics analysis revealed that heterozygous GAA knockout had no impact on liver transcriptomes. However, the high-fat diet, compared to the low-fat diet, reduced metabolic pathway gene abundance in both zones, while uniquely reducing ribosome gene abundance in perivenous hepatocytes.

Cortical transcriptome reveals widespread inflammation in brain of Gaa-/- mice

Project description:Glycogen storage disease type II (Pompe's disease) is a lysosomal storage disorder which is associated with intralysosomal accumulation of glycogen impais muscle and nerve function. Mice that lack the lysosomal enzyme, acid alpha glucosidase model the human Pompe's disease. To understand signaling mechanisms that could potentially drive the progression of the disease, we employed RNA-Seq to unbiasedly characterize transcriptional changes in the cortex of Gaa-/- mice. We studied Gaa-/- mice and their wild type littermates at 12 months of age and found a robust induction of inflammatory genes in the cortex of Gaa-/- mice.

Project description:Pompe disease (glycogen storage disease type II, or acid maltase deficiency) is an autosomal-recessive disorder of metabolism caused by mutations in the lysosomal hydrolase, acid alpha-glucosidase gene (GAA), resulting in progressive muscle atrophy. Gene therapy is a promising approach to treat genetic diseases, and liver-restricted expression of secretable GAA can produce immune tolerance and improve muscle GAA activity. To further understand the molecular mechanisms underlying Pompe disease and impact of gene therapy, we applied RNA sequencing.

Project description:The latest version of microarrays released by Affymetrix, the GeneChip Gene 1.0 ST Arrays (gene arrays), are designed in a similar fashion as exon arrays, which enables to identify differentially expressed exons, rather than only the expression level of whole transcripts. Here, we propose an extension, Gene Array Analyzer (GAA), to our previously published Exon Array Analyzer (EAA). GAA enables to analyse gene arrays on exon level and therefore supports to identify alternative splicing with gene arrays. To show the applicability of GAA, we used gene arrays to profile alternative splice events during the development of the heart. Further re-analysis of published gene arrays could show, that some of these splice events reoccur under pathological conditions. The web interface of GAA is user friendly, functional without set up and freely available at http://GAA.mpi-bn.mpg.de. Friedreich’s Ataxia Induced Pluripotent Stem Cells Recapitulate GAA•TTC Triplet-Repeat Instability

Project description:The inherited neurodegenerative disease Friedreich’s ataxia (FRDA) is caused by hyperexpansion of GAA•TTC trinucleotide repeats within the first intron of the FXN gene, encoding the mitochondrial protein frataxin. Long GAA•TTC repeats causes heterochromatin-mediated silencing and loss of frataxin in affected individuals. We report the derivation of induced pluripotent stem cells (iPSCs) from FRDA patient fibroblasts through retroviral transduction of transcription factors. FXN gene repression is maintained in the iPSCs, as are the mRNA and miRNA global expression signatures reflecting the human disease. GAA•TTC repeats uniquely in FXN in the iPSCs exhibit repeat instability similar to patient families, where they expand and/or contract with discrete changes in length between generations. The mismatch repair enzyme Msh2, implicated in repeat instability in other triplet repeat diseases, is highly expressed in the iPSCs, occupies FXN intron 1, and shRNA silencing of Msh2 impedes repeat expansion, providing a possible molecular explanation for repeat expansion in FRDA.
