Project description:Analysis of lncRNA differential expression in monocytes-derived macrophages M1 and M2 at 18h, Day 3, Day 5 and Day 7. StringTie was used to perform expression level for mRNAs and lncRNAs by calculating FPKM (FPKM=[total_exon_fragments/mapped_reads(millions)×exon_length(kB)]). The differentially expressed mRNAs and lncRNAs were selected with log2 (fold change) >1 or log2 (fold change) <-1 and with parametric F-test comparing nested linear models (p value < 0.05) by R package Ballgown.

Project description:This dataset was created to study M-CSF dependent in vitro differentiation of human monocytes to macrophages as a model process to demonstrate that independent component analysis (ICA) is a useful tool to support and extend knowledge-based strategies and to identify complex regulatory networks or novel regulatory candidate genes. Keywords: M-CSF, Monocytes, Macrophages Samples for microarray analysis were isolated from healthy donors and from donors with Niemann-Pick type C disease. Monocytes were differentiated to macrophages for 4 days in the presence of M-CSF (50 ng/ml,R\&D Systems). Differentiation was confirmed by phase contrast microscopy. Total RNA was extracted from the tissue biopsies according to the manufacturerM-BM-4s instructions using the RNeasy Protect Midi Kit (Qiagen). Purity and integrity of the RNA was assessed on the Agilent 2100 bioanalyzer with the RNA 6000 Nano LabChip reagent set (Agilent Technologies, BM-CM-6blingen, Germany). The RNA was quantified spectrophotometrically and then stored at M-bM-^HM-^R80M-BM-0C. Gene expression profiles were determined using Affymetrix HG-U133A and HG-U133plus2.0. Array scanning and expression analysis was performed using Microarray Analysis Suite 5.0 software. Project description:Monocytes are key players in innate immunity, with their ability to regulate inflammatory responses and combat invading pathogens. There is a growing body of evidence indicating that long non-coding RNA (lncRNA) participate in various cellular biological processes, including the innate immune response. The immunoregulatory properties of numerous lncRNAs discovered in monocytes remain largely unexplored. In this study, we used RNA sequencing data of circulatory blood monocytes obtained from sepsis patients to identify the elevated antisense lncRNA JHMD1D-AS1, relative to healthy participants. We subsequently demonstrated that in both circulatory blood monocytes and monocyte-derived macrophages exposed to TLR-agonists, JHMD1D-AS1 expression was induced in a temporal specific manner. Using small interfering RNA (siRNA) electroporation to render monocytes deficient of JHDM1D-AS1 and over-expression experiments, we revealed a role for lncRNA JHDM1D-AS1 in cell development, as well as in restraining pro-inflammatory gene expression. Altogether, these findings identify antisense lncRNA JHDM1D-AS1 as a potential repressor of the inflammatory response in human primary monocytes and macrophages.

Project description:Macrophages play a key role in both innate and adaptive immunity, but our knowledge on the changes in transcription regulation that occurs during their differentiation from monocytes is still limited. In this study, we used a meta-analysis followed by a systems biology approach for the identification of differentially expressed genes between monocytes and macrophages and possible regulators of these changes in transcription. Based on the pattern of gene expression change, transcription regulator analysis predicted a decrease in Enhancer of Zeste homolog 2 (EZH2), a histone 3 lysine 27 methyl transferase, activity after differentiation of monocytes into macrophages. This inhibition was validated by a significant decrease in trimethylated H3K27 during differentiation of both human primary monocytes into macrophages and the THP-1 cell line into macrophage-like cells. Overexpressing EZH2 during differentiation of monocytes and THP-1 cells obstructs cellular adhesion, thus preventing the first step in differentiation. Another facet of macrophage differentiation is the cessation of proliferation, and inhibition of EZH2 by the small molecule inhibitor GSK126 in THP-1 cells indeed impedes proliferation. This study shows an important part for epigenetic changes during monocyte differentiation. It highlights the role of EZH2 activity behind the changes needed in adhesion and proliferation mechanisms for macrophage formation. Project description:Earlier work has shown that macrophages derived from differentiation of monocytes by heat killed (HK) mycobacteria (e.g. M. obuense) exhibit unique immunophenotypic and molecular properties. Yet, our knowledge of these properties is still limited. The goal of the study is to understand global gene expression programs that are differentially modulated in macrophages derived from monocytes that were differentiated through three different routes: in presence of M-CSF, GM-CSF and the heat killed mycobacterium M. obuense. We performed RNA sequencing (RNA-Seq) of monocyte-derived macrophages (MDM) that were acquired from four separate healthy donors and differentiated by incubation with M-CSF (M-MDM), GM-CSF (GM-MDM) and HK M. obuense (Mob-MDM) (n = 12 samples). We report that Mob-MDM exhibit unique gene expression programs that may explain its unique immunophenotypic properties and thus immunomodulatory capacity.
