Project description:GPS2 binding sites in BMDMs can be localized specially in enhancers (H3K27ac) and promoters (H3K27ac, H3K4me3). Upon GPS2 knock-out in BMDMs, de-repression of certain inflammatory genes occur, as accompanied by increased recruitment of H3K27ac and H3K4me3 marks.

Project description:RNAseq data from hMPDMs (HoxB4 myeloid progenitor derived macrophages), BMDMs (bone-marrow derived macrophages), and Raw264.7 cell line in unstimulated condition and 3 hours post LPS stimulation (lipopolysaccharide). Gene expression demonstrates similarities between hMPDMs and BMDMs supporting use of hMPDMs in this study of NFkB stimulus response signaling dynamics, whereas Raw264.7 cells are more distinct from BMDMs in terms of expression LPS-inducible genes.

Expression data of the BMDMs from GPS2 WT and MKO mice

Project description:Obesity is a major risk factor for metabolic disorders like insulin resistance and diabetes. We previously identified GPS2 as a clinical relavant repressor of metaflammation. No animal KO models were used to study its physiological function in vivo. The role of GPS2 in macrophage activation and inflammation is also largely unknown. Here we developed a GPS2 myeloid specific KO mice to study the regulation of GPS2 in macrophage inflammation. We found GPS2 ablation was linked with significant upregulation in inflammation markers in BMDMs from this array.

Project description:For RNA-seq,mRNA profiles of Bone marrow derived macrophages(BMDMs) of wild-type(WT) and Zmynd8 knockout(Zmynd8 cKO),p65 KO + p65,p65 KO + K122R in Raw264.7 cells,Zmynd8 KO + Zmynd8,Zmynd8 KO + D/E-A in Raw264.7 cells were generated from GUANGZHOU RIBOBIO,using Illumina Hiseq.The sequence reads that passed quality filters were analyzed at the transcript isoform level with two methods: Burrows–Wheeler Aligner (BWA) followed by ANOVA (ANOVA) and TopHat followed by Cufflinks. qRT–PCR validation was performed using TaqMan and SYBR Green assays.For ChIP-seq,BMDMs or Raw264.7 cells (about 1x107 cells) were fixed with 1% methanol-free formaldehyde at room temperature for 10 min, followed by quenching with 125mM glycine,and chromatin immunoprecipitated DNA was send to Novogene,using Nova-PE150.The FASTQ data were mapped to the mouse genome (mm10) using Bowtie, and significant enrichments were identified by MACS2.0 using Broad Peak mode with p-value ≤1*10 -5, FDR ≤ 0.01 as a cutoff to call peaks from the aligned results.For ATAC-seq,BMDMs were send to Shanghai Da Che Biotechnology Company,and the FASTQ data were mapped to the mouse genome (mm10) using Bowtie, and significant enrichments were identified by MACS2.0 using Broad Peak mode with p-value ≤1*10 -5, FDR ≤ 0.01 as a cutoff to call peaks from the aligned results.

Project description:To explore the spatiotemporal regulation of ASC speck formation and inflammasome activation, we infected primary WT and Asc–/– bone marrow-derived macrophages (BMDMs) with the bacterium Francisella novicida to induce AIM2 inflammasome activation and then performed ASC IP-MS to identify proteins that interacted with ASC. We compared the IP products between WT BMDMs and Asc–/– BMDMs, and found that many proteins specifically interacted with ASC.
