Project description:Normal thymic T cell development is enabled by a stromal microenvironment most importantly composed of distinct epithelial cell populations in cortex and medulla. Their differentiation, growth and function require the expression of the transcription factor Foxn1. Direct targets of Foxn1 have, however, remained largely undefined. Utilizing newly created static and inducible genetic model systems, we now provide a genome wide map of Foxn1 target genes and the sequences bound by this master regulator. Foxn1 controls not only essential steps early in intrathymic lymphoid development including T cell lineage commitment but is also indispensable for later stages in T cell maturation such as the selection of CD4 and CD8 T cells. Thus, Foxn1 function critically choreographs both early and late events in thymic lympho-stromal cross-talk. Project description:Purpose: The goals of this study are to identify different sub-populations of mouse thymic myeloid cells and to compare their differentially expressed genes. Methods: Single-cell mRNA libraries of EGFP-positive and YFP-positive cells from 5-weeks-old Csf1rgfp/gfp and 9-weeks-old Cd11cyfp/yfp mice were generated with Chromium X (10X Genomics), in two biological replicates, each, followed by sequencing using Illumina NovaSeq. The sequence reads that passed quality filters were aligned against Ensembl GRCm39 mouse genome assembly with GRCm39.104 annotation by STARsolo, downsampled by DropletUtils, and analyzed by SingleCellExperiment. Results: we obtained about 1 billion sequence reads per sample, except for 1 sample (MaFIA rep1), which contained reads mostly derived from mitochondria and was excluded from downstream analysis. In the other three samples, over 90% of reads had valid barcodes and reached sequencing saturation about 70%. Over 80% of reads could be mapped to mouse genome uniquely (build GRCm39). Each sample had estimated number of cells over 6,000. Downstream analysis identified different subsets of thymic macrophages and dendritic cells, along with small amount of plasmacytoid dendritic cells, T cells and B cells, all of these populations could be clearly clustered and presented on tSNE or UMAP. Conclusions: We could identify 4 populations of dendritic cells, 2 populations of macrophages and one monocyte population in the thymus. This dataset is a rich resource for exploring the diversity of thymic myeloid cells at single cell resolution.

Project description:In order to identify gene expression difference between marine and freshwater stickleback populations, we compared the transcriptomes of seven adult tissues (eye, gill, heart, hypothalumus, liver, pectoral muscle, telencephalon) between a marine population sampled from the mouth of the Little Campbell river in British Columbia (LITC) and a freshwater population (Fishtrap Creek, FTC) from northern Washington. For each population, the sampled individuals were the lab-reared progeny of a single pair of wild-caught parents. Four to five fish from each population were used as biological replicates for each of the seven tissues. For each population, the sampled individuals were the lab-reared progeny of a single pair of wild-caught parents. All fish were of similar age and were raised in the same aquarium (salinity: 3.5 ppt), with a plastic divider separating the marine and freshwater groups. One male and four females were sampled from each population. Microarray experiments were performed in a 2-color format on custom Agilent arrays: experimental RNA samples were labeled with Cy5, and the common reference RNA sample was labeled with Cy3. The reference RNA was total RNA isolated from a large number of 7-day-post-hatch embryos from the freshwater population of Bear Paw Lake, Alaska (BEPA). One technical replicate was used for each array, and one of the hypothalamus samples (Hyp_FTC#3) was excluded from further analysis due to poor quality indicators. FTC#1 liver and LITC#2 pectoral muscle samples did not yield RNA of sufficient quality for the microarray experiment, and were also excluded from hybridization.

Project description:Accurate grading and staging of upper tract urothelial carcinoma (UTUC) often proves challenging, and improved knowledge of tumor biology could identify patients who are candidates for minimally invasive therapy rather than nephroureterectomy (NU). Total RNA was extracted from formalin-fixed, paraffin-embedded NU samples. Thirty-five samples with diverse pathologies were selected and screened via microRNA RT-qPCR array for 752 unique miRNA. Validation of differentially expressed miRNA was performed on 123 additional NU tissue specimens from two institutions. The data presented in this series are for the 35 samples analyzed in the screening analysis. The data was normalized to the global mean of each sample using microRNA detected in all samples with a Cq<37.

Project description:Analysis of constitutive changes in gene expression patterns in populations of the nematode Caenorhabditis remanei experimentally evolved to either acute heat stress, acute oxidative stress or the lab environment. Results of this study demonstrate that acute heat stress and acute oxidative stress are complex traits with a unique genetic basis. Overall design: Pooled population RNA sequencing libraries were obtained from the ancestor population and three evolved populations: one biological replicate of the control selected population, one heat stress selected population and one oxidative stress selected population per replicate. Tissue was collected from populations of L1 larval worms.

Project description:The gene expression study is part of a larger study with the objectives to investigate two populations of the wood white butterfly with different hostplant use, by assessing the female host plant preference, larval growth and developmental time, differential gene expression and microbiome diversity and composition. The aim of the gene expression analysis is to explore whether the two populations have different expression profiles in response to the host plants suggesting local adaptation. Larvae from four Swedish females and seven Catalonian females were reared on Lotus dorycnium or L. corniculatus in a split brood design experiment. Larvae were collected at two developmental timepoints, instar 3 and instar 5. In instar 5 one larvae of each sex were collected. The study included in total 66 individuals. RNA from the abdomen was extracted with RNeasy mini kit. Sample 67-72 are RNA from gut tissue extracted with Trizol. Total RNA-libraries was constructed using TruSeq RNA with poly-A selection for multiplex sequencing on a single Illumina NovaSeq6000 S1 lane with 150 bp paired-end reads at the National Genomics Infrastructure (NGI), Science for Life Laboratory (SciLife) in Stockholm. The average coverage was appr 248 X per gene and sample. The raw reads for each sample is included.
