Project description:Purpose: Next-generation sequencing (NGS) was used to elucidate genes in Drosophila visual system glia that are sensitive to impairment of the deubiquitinase activity of the Spt-Ada-Gcn5 Acetyltransferase (SAGA) complex. Methods: The nuclear envelope of glial cells was genetically labled with a KASH-GFP fusion protein using the Gal4/UAS binary expression system and repo-Gal4 as driver in wild-type, nonstop and sgf11 third instar larvae. GFP-labeled glial nuclei were released by homogenization and then isolated from the central nervous system/eye antennal disc complex of Drosophila melanogaster third instar larvae from each genotype, and mRNA was extracted. For RNA-seq, dsDNA was generated using the Ovation RNA-Seq System V2 (Nugen technologies), DNA libraries were generated using standard methods (Illumina), and paired-end 100-base fragements were sequenced on an Illumina HiSeq2500 next generation sequencer. Result: EdgeR analysis with significance cut-off of FDR<0.01 identified 629 genes that are significantly downregulated, and 779 genes that are significantly upregulated, in both the nonstop and sgf11 visual system glia as compared to wild-type glia.

Project description:Astrocytes are glial cells of the central nervous system that modulate neuronal function. Here, we present glyoxal-fixed astrocyte nuclei transcriptomics (GFAT), a protocol for the purification and transcriptomic analysis of astrocyte nuclei from the cortex and cerebellum of adult and aged fresh mouse brain. We describe steps for tissue dissection, glyoxal fixation, homogenization, nuclei isolation, antibody staining, fluorescence-activated cell sorting, and RT-qPCR or bulk RNA sequencing. GFAT does not require transgenic lines or viral injection and allows parallel astrocyte and neuron profiling.

Project description:The Spt-Ada-Gcn5-acetyltransferase (SAGA) chromatin-modifying complex is a transcriptional coactivator that contains four different modules of subunits. The intact SAGA complex has been well characterized for its function in transcription regulation and development. However, little is known about the roles of individual modules within SAGA and if they have any SAGA independent functions. Here we demonstrate that the two enzymatic modules of Drosophila SAGA are differently required in oogenesis. Ada2b is part of the HAT module (Histone Acetyl Transferase), whereas Ataxin-7 and non-stop are members of the DUB module (Deubiquitinase). Loss of the HAT activity blocks oogenesis, while loss of the DUB activity does not. However, the DUB module regulates a subset of genes in early embryogenesis and loss of the DUB subunits causes defects in embryogenesis. ChIP-seq analysis of ada2b, spt3, nonstop, and sgf11revealed that both the DUB and HAT modules bind most SAGA target genes even though many of these targets do not require the DUB module for expression. Furthermore, we found that the DUB module can bind to chromatin and regulate transcription independently of the rest of SAGA. Our results suggest that the DUB module has functions within SAGA as well as independent functions.

Project description:Macroglia (astrocytes and oligodendrocytes) are required for normal development and function of the central nervous system, yet many questions remain about their emergence in the brain and spinal cord. Here we used single-cell RNA sequencing (scRNAseq) to analyze over 298,000 cells and nuclei during macroglia differentiation from mouse embryonic and human induced pluripotent stem cells. We computationally identify candidate genes involved in fate specification of glia in both species, and report heterogeneous expression of astrocyte surface markers across dif- ferentiating cells. We then used our scRNAseq data to optimize a previous mouse astrocyte differentiation protocol, decreasing the overall protocol length and complexity. Finally, we used multiomic, dual single nuclei (sn)RNAseq/snA- TACseq analysis to uncover potential genomic regulatory sites mediating glial differentiation. These datasets enable future optimization of glial differentiation protocols and provide insight into human glial differentiation.

Interestingly, the central nervous system is preferentially protected to periods of malnutrition, a phenomenon known as ‘brain sparing’. However, the mechanisms that mediates this genetic response remains poorly understood.
