Project description:Innate immune responses of plant cells confer the first line of defence against pathogens. Signals generated by activated receptors are integrated inside the cell and converge on transcriptional programmes in the nucleus. The barley NLR intracellular receptor MLA is fully functionnal in Arabidopsis and the MLA N-terminal coiled-coil domain (MLACC) is sufficient for initiating the MLA-dependent immune signalling. Using RNA-seq, we analyzed the early MLACC-mediated transcriptional changes over time in a dexamethasone-inducible and pathogen-independent system.

DELLA protein direct targets in Arabidopsis

Project description:The aim of this study is to identify early DELLA protein-responsive genes using a Dexamethasone (DEX)-inducible system. Two transgenic lines were used: one induces the expression of a dominant, gibberellin non-responsive DELLA protein (rga-delta17); the other is a control line that carries the same vector, but lacks the rga-delta17 transgene. By comparing the gene expression changes in the line that expresses the rga-delta17 protein in the presence or absence of DEX it is possible to identify putative targets of DELLA proteins. An empty vector transgenic line was included in this study to identify genes that might be regulated by the DEX inducible system that are not dependent on the DELLA protein. Gene expression profiling in neuroblastoma cells upon CHAF1A silencing

Project description:We used an inducible ShRNA system and microarrays to detail the global programme of gene expression underlying neuroblastoma differentiation upon CHAF1A silencing . CHAF1A is a subunit of the Chromatin Assembly Factor-1 (CAF1) and regulates H3K9-trimethylation. High expression of CHAF1A strongly correlates with neuroblastoma poor prognosis and loss-of-function drives neuronal differentiation in vitro and in vivo. Total RNA was isolated using RNAeasy kit from IMR32 cells transduced with inducible CHAF1A ShRNA. Gene expression profiling was performed in neuroblastoma cells upon CHAF1A silencing over time course (0, 5, and 10 days) in triplicate.

Project description:Chondrogenic differentiation of hMSC has been investigated by this study using different growth conditions including control (INC), TGFβ1 (T), TGFβ1 + BMP2 (TB), TGFβ1 + GDF5 (TG). For each condition triplicate time course expression measurements were performed for 10 different time points. Osteogenic differentiation of hMSC has been investigated by this study using different growth conditions including control (MD), dexamethasone (DX), dexamethasone + BMP2 (DB), dexamethasone + VitaminD3 (DV). For each condition triplicate time course expression measurements were performed for 10 different time points. Adipogenic differentiation of hMSC has been investigated by this study using different growth conditions including proliferation medium (PR), dexamethasone + IBMX + rosiglitazone (AD), dexamethasone (DX), dexamethasone + BMP2 (OS). For each condition triplicate time course expression measurements were performed for 10 different time points.

Upregulation of Interferon-inducible and damage response pathways in chronic graft-versus-host disease

Project description:To identify systemic cytokine patterns in Chronic Graft-versus-Host-Disease (CGVHD), we profiled the gene expression of circulating monocytes. Pathway analysis identified two gene sets that were significantly upregulated across a broad range of patients with inflammatory and sclerotic presentations: (1) genes induced by Type I and Type II IFN, and (2) receptor genes for innate immune responses to cellular damage. Multiple IFN-inducible genes involved in signal transduction, anti-viral function, lymphocyte homeostasis, trafficking, and antigen presentation were increased. Furthermore, upregulation of TLR/NLR/CLR receptor genes for nucleic acids, ribonucleoproteins and annexin implicated response to damaged cells as a source of activation of inflammasomes and induction of Type I IFN. Serial time courses substantiated a pattern of upregulation of multiple IFN-inducible genes at CGVHD onset, and of decline upon therapy and resolution. Corticosteroid effects could be discriminated from CGVHD gene profiles by assessment of glucocorticoid-inducible genes. Elevated expression of IFN-inducible proteins in plasma and tissue substantiated a role for IFN in lymphocyte trafficking and, through upregulation of BAFF, an involvement of IFN in B cell activation in CGVHD. These results support a unifying hypothesis of induction of IFN by innate response to cellular damage as a mechanism for initiation and persistence of CGVHD.
