Project description:Single-cell genomics provides unprecedented potential for research on plant development and environmental responses. Here, we introduce a generic procedure for plant nuclei isolation combined with nanowell-based library preparation. Our method enables the transcriptome analysis of thousands of individual plant nuclei. It serves as alternative to the use of protoplast isolation, which is currently the standard methodology for plant single-cell genomics, although it can be challenging for some plant tissues. We show the applicability of our nuclei isolation method by using different plant materials from different species. The potential of our snRNA-seq method is shown through the characterization of transcriptomes of seedlings and developing flowers from Arabidopsis thaliana. We evaluated the transcriptome dynamics during the early stages of anther development, identified stage-specific activities of transcription factors underlying this process and predicted potential target genes of these transcription factors. Our nuclei isolation procedure can be applied in different plant species and tissues, thus expanding the toolkit for plant single-cell genomics experiments.

Project description:A functional gene microarray was developed and used to investigate phytoplankton community composition and gene expression in the English Channel. Genes encoding the CO2 fixation enzyme RuBisCO (rbcL) and the nitrate assimilation enzyme nitrate reductase (NR) representing several major groups of phytoplankton were included as oligonucleotide probes on the 'phytoarray'. Five major groups of eukaryotic phytoplankton that possess the Type 1D rbcL gene were detected, both in terms of presence (DNA) and activity (rbcL gene expression). Changes in relative signal intensity among the Type 1D rbcL probes indicated a shift from diatom dominance in the spring bloom to dominance by haptophytes and flagellates later in the summer. Because of the limitations of a smaller database, NR probes detected fewer groups, but due to the greater diversity among known NR sequences, NR probes provided higher phylogenetic resolution than did rbcL probes, and identified two uncultivated diatom phylotypes as the most abundant (DNA) and active (NR gene expression) in field samples. Unidentified chlorophytes and the diatom Phaeodactylum tricornutum were detected at both the DNA and cDNA (gene expression) levels. The reproducibility of the array was evaluated in several ways and future directions for further improvement of probe development and sensitivity are outlined. The phytoarray provides a relatively high resolution, high throughput approach to assessing phytoplankton community composition in marine environments. Project description:The nuclear-encoded chloroplastic RNA-binding protein CP29A is important for the cold response in Arabidopsis thaliana. Knockout mutations in this plant species lead to a bleaching phenotype in the newly developing tissue. Important for the function of AtCP29A is a long prion like domain, which is located between the two RNA Recognition Motifs (RRM). In contrast, the CP29A variant of N. tabacum contains only a short linker between the two RRMs. Knockout mutants of this gene show a phenotype when analysed by pulse amplitude modulation (PAM) fluorometry. In this study, we analysed the differentially expressed chloroplast genes of the NtCP29A mutant compared to the wild-type of N. tabacum (Petit havana) under normal (24°C) and under cold (12°C) growth conditions. While no gene was significantly deregulated under normal conditions, RbcL proved to be the only gene that was significantly downregulated under cold conditions in the mutant.

The macro-organism resources of shennongjia have been deeply explored. However, the microbial community structure was scarcely detected. In this study, we aim to detedect the microbial community along six sites of Shennonajia Mountain and explore the major controlling factor in shaping microbial community with a microarray-based metagenomics tool named GeoChip 4.2.

Project description:To identify potential miRNAs involved in fiber development and elucidate their expression differences between G. barbadense and G. hirsutum, we constructed two small RNA libraries, Gb10 and Gh10, prepared from fibers of 3-79 (G. barbadense) and TM-1 (G. hirsutum) collected at 10 days post-anthesis (DPA). We identified 28 conserved miRNA families, including 24 that exactly match known plant miRNA families in miRBase. With MIREAP and newly developed software miRsearcher, 7 candidate-novel miRNAs were found. 5 candidate-novel miRNAs were expressed in both species, 2 candidate-novel miRNAs were expressed only in one species. Moreover, 4 miRNA families showed significant expression differences between sea-island cotton and upland cotton in 10 DPA fibers.

Project description:Nowadays, given the globalization as well as the numerous technological developments and innovations that govern the food market, consumer’s expectations, regarding the food they eat, have increased and the information they receive should be at least reliable. This proof-of- concept study is the first analysis of potato tuber tissue using integrated multi-omics approaches across genome-wide DNA methylation, RNA sequencing and quantitative proteomics to obtain the molecular portrait of famous PGI potatoes of Naxos island. Furthermore, we used metagenomics analysis in order to discriminate potato tubers produced in diverse PGI regions based on the distinct microbiological patterns. Hence, we reveal key molecular factors related to harvest and post-harvest through the dynamics of causal models.
