Active turnover of genomic methylcytosine in pluripotent cells

Project description:Epigenetic plasticity underpins cell potency, but the extent to which active turnover of DNA methylation contributes to such plasticity is not known and the underlying pathways are poorly understood. Here we use metabolic labelling with stable isotopes and mass spectrometry to quantitatively address the global turnover of genomic methylcytidine (mdC), hydroxymethylcytidine (hmdC) and formylcytidine (fdC) across mouse pluripotent cell states. High rates of mdC/hmdC oxidation and fdC turnover characterize a formative-like pluripotent state. In primed pluripotent cells the global mdC turnover rate is about 3-6% faster than can be explained by passive dilution through DNA synthesis. While this active component is largely dependent on Tet-mediated mdC oxidation, we unveil additional oxidation-independent mdC turnover, possibly through DNA repair. This process accelerates upon acquisition of primed pluripotency and returns to low levels in lineage committed cells. Thus, in pluripotent cells active mdC turnover involves both mdC oxidation-dependent and independent processes.

SILAC analysis of exosome secretion in response to centrosome amplification

Project description:We performed quantitative proteomics analysis by Stable Isotope Labelling by Amino Acids in Cell culture (SILAC) to understand how centrosome amplification changes the composition of human small extracellular vesicles. We carried out SILAC labelling with medium and heavy isotopes, as it enables the exclusion of contaminant serum proteins, which would be unlabeled (equivalent of light labeling), as well as allowing for simultaneous processing of purification steps to decrease sample-to-sample variability. We isolated small extracellular vesicles by ultracentifugation followed by size exclusion chromatography (SEC). All experiments were performed in duplicate with switched SILAC labelling.

SILAC Phospho-proteomics: Trypanosoma brucei

Project description:Pseudokinases can modulate activity of protein kinases, among other modes of influencing biological pathways. We tested a hypothesis that knockdown of Tb427tmp.160.4770 (a Pseudokinase) perturbs the Phospho-proteome of T. brucei. To discover changes in the trypanosome phospho-proteome, stable isotope labelling of amino acids in cell culture (SILAC) was performed, followed by enrichment of phosphopeptides with immobilised metal affinity chromatography (IMAC), and phospho-peptide detection/quantitation using mass spectroscopy. Trypanosomes (p2T7-Tb4770) were cultured in heavy (13C6-L-Arginine, 2H4-L-Lysine) or light isotopes (L-Arginine, L-Lysine) for SILAC. Trypanosomes grown in heavy medium were induced with tetracycline for knockdown of Tb427tmp.160.4770. Induced (Tet+, H) and uninduced (Tet-, L) samples were combined and processed together for IMAC and mass spectroscopy
