Project description:Genome instability is a hallmark of most human cancers and is exacerbated following cellular exposure to exogenous/endogenous chemicals that can promote replication stress, activation of low-fidelity DNA repair pathways and DNA damage. However, the effects drugs/chemicals have in promoting nuclear genome instability and mutagenesis in normal cells as early biomarkers of cancer risk remains unexplored. Here, we present the Drug-induced Genome Instability Test (DiGIT), a systems level approach that identifies the genome instability risk of drugs/chemicals by measuring activated mutagenic DNA repair and resulting structural rearrangements at the gene level in mammalian genomes. We found drugs previously classified as being non-genotoxic by classic genotoxicity assays, induced genome instability in proliferative mammalian cells, including normal human mammary epithelial fibroblasts (HMECs), bone marrow, duodenum and CD19+ B cells. 53BP1 (a key mediator of mutagenic DNA repair) foci were increased in a dose-dependent manner in HMECs following treatment with compounds known to induce genomic instability (low-dose aphidicolin, duvelisib, idelalisib and hydralazine) and compounds suspected of causing genomic instability based on carcinogenicity outcomes (amiodarone). Non-genotoxic compounds (mannitol, alosteron, diclofenac and zonisamide) not associated with cancer risk did not induce effects on the recruitment of 53BP1. To evaluate genomic instability in vivo, Sprague Dawley rats were treated with cyclophosphamide, a known anti-cancer therapeutic. Short-term treatment resulted in drug-induced somatic translocations and deletions at genes associated with cancer risk in proliferating normal cells from the bone marrow and duodenum. Collectively, DiGIT comprising cell- and whole-genome sequencing-based approaches can aid in de-risking genotoxicity and/or cancer liabilities of therapeutic and complement the current genetic toxicology battery.

Project description:We report that the winged helix transcription factor FOXA1 is unexpectedly associated with components of single and double stranded-DNA repair complexes. Biochemical studies and high-throughput approaches validated the hierarchical composition of this FOXA1-nucleated machinery and revealed the dependency on FOXA1 for global targeting of the key repair polymerase POLB. Genome-wide DNA methylomes at single-base resolution demonstrated that FOXA1-DNA repair complex is functionally linked to DNA demethylation in a lineage specific fashion. Loss-of-function studies indicate that a significant portion of FOXA1-bound regions display localized reestablishment of methylation and that the subsets with most consistent hypermethylation are represented by active promoters and enhancers that also exhibit the greatest depletion of POLB following FOXA1 removal. Consistently, forced expression of FOXA1 commits its binding sites to an active DNA demethylation in a POLB dependent manner. Finally, we showed that FOXA1-associated DNA demethylation is tightly coupled with genomic targeting of estrogen receptor and estrogen responsiveness. Together, our results link FOXA1-associated DNA demethylation to its transcriptional pioneering.

Project description:Parental exposure to environmental stress can result in an increased diseases risk in the offspring. Although literature on maternal contribution to hereditary diseases are growing, the paternal contribution is frequently underrecognized. Since human studies reported that 80% of transmitted mutations arise in the paternal germline, it is crucial to understand the mechanism underlying the paternally inherited genome instability. Ionizing radiation (IR) is a major source of mutagenesis through inducing DNA double-strand breaks (DSBs). Here, we used sex-separated C. elegans mutants to investigate the paternal contribution to IR-induced transgenerational effects. Specifically, we found that paternal exposure to IR leads to a transgenerational embryonic lethality, and this effect is only observed when the radiation exposure occurred close to the time of fertilization. In the offspring of the irradiated males (F1 generation), we detected various genome instability phenotypes, including DNA fragmentation, chromosomal rearrangement, and aneuploidy. These phenotypes are attributed to the usage of two error-prone repair machinery, the polymerase-theta mediated end joining (TMEJ) and the non-homologous End Joining (NHEJ). Surprisingly, depletion of a human histone H1.0 ortholog, HIS-24, can significantly rescue this transgenerational embryonic lethality. Moreover, this rescue effect is associated with the downregulation of heterochromatin marker histone 3 lysine 9 di-methylation (H3K9me2), and the knocking-down of heterochromatin protein, HPL-1, could mimic the rescue effect of HIS-24 depletion. We also noticed that removal of the histone H1 and heterochromatin marker could activate the error-free repair machinery, Homologous Recombination repair (HR), thus improving the viability of the offspring carrying paternally inherited DNA damage. Altogether, our work sheds light on the importance of paternal radiation exposure on the health of offspring. In addition, our work establishes a previously unknown mechanism underlying the transgenerational genome instability and provides a potential therapeutic target for preventing the hereditary diseases caused by paternal radiation exposure.

Project description:Collisions of the transcription and replication machineries on the same DNA strand can pose a significant threat to genomic stability. These collisions occur in part due to the formation of RNA-DNA hybrids termed R-loops, in which a newly transcribed RNA molecule hybridizes with the DNA template strand. This study investigated the role of RAD52, a known DNA repair factor, in preventing collisions by directing R-loop formation and resolution. We show that RAD52 deficiency increases R-loop accumulation, exacerbating collisions and resulting in elevated DNA damage. Furthermore, RAD52's ability to interact with the transcription machinery, coupled with its capacity to facilitate R-loop dissolution, highlights its role in preventing collisions. Lastly, we provide evidence of an increased mutational burden from double-strand breaks at conserved R-loop sites in human tumor samples, which is increased in tumors with low RAD52 expression. In summary, this study underscores the importance of RAD52 in orchestrating the balance between replication and transcription processes to prevent collisions and maintain genome stability.
