Project description:We used parallel ribosome profiling and RNA sequencing to investigate the relationship between RNA editing and translation. Through systematically profiling mouse tissues from different developmental stages, we found dynamic changes in A-to-I RNA editome during retinal development. Further analysis revealed that altered translational efficiency in retinal development correlates with dynamics of A-to-I RNA editome.

Project description:mTOR regulates mRNA translation. Whereas ribosome-profiling suggested that mTOR exclusively stimulates translation of TOP (containing a 5â-terminal oligopyrimidine [5âTOP] motif) and TOP-like mRNAs, polysome-profiling implied that mTOR also modulates translation of non-TOP mRNAs. We show that ribosome-, but not polysome-profiling, is biased towards identification of TOP mRNAs as differentially translated while obscuring detection of changes in non-TOP mRNA translation. Transcription start site profiling by Nano-Cap Analysis of Gene Expression (nanoCAGE) revealed that many mTOR-sensitive mRNAs do not have 5âTOP motifs. Moreover, nanoCAGE showed that 5â UTR features distinguish two functionally and translationally distinct subsets of mTOR-sensitive mRNAs: i) those with short 5â UTRs enriched for mitochondrial functions such as respiration, that are translated in an eIF4E, but not eIF4A1-dependent manner and ii) mRNAs encoding proliferation- and survival-promoting proteins, that harbor long 5â UTRs, and require both eIF4E and eIF4A1 for their efficient translation. Selective inhibition of translation of mRNAs harboring long 5â UTRs via suppression of eIF4A leads to uncoupling of expression of proteins involved in respiration (e.g. ATP5O) from those protecting mitochondrial integrity (e.g. BCL-2) ultimately resulting in apoptosis. Conversely, simultaneous translational downregulation of both long and short 5â UTR mRNAs by mTOR inhibitors results in suppression of mitochondrial respiration and predominantly cytostatic effects. Therefore, 5â UTR features define differential modes of translation of functionally distinct mTOR-sensitive mRNAs, which explains discrepancies between the effects of mTOR and eIF4A inhibitors on neoplastic cells. Project description:Adenosine-to-inosine (A-to-I) RNA editing plays a vital role in many biological processes. Our previous study has demonstrated that the hematopoietic stem and progenitor cells (HSPCs) deficient in RNA editing cannot reconstitute the irradiated recipients in vivo. However, the overall profile of RNA editome in hematopoiesis has not been established and the underlying mechanism is poorly understood. Here, we sorted 12 murine adult hematopoietic cell populations, and performed deep RNA and DNA sequencing. We depicted the first landscape of RNA editing in hematopoietic cells and identified 30,796 editing sites in total. Although total editing frequency was stable across the 12 hematopoietic populations, we identified stage-specific and group-specific editing genes, and uncovered multiple famous hematopoietic regulators were dynamically edited. By charactering group specific editing genes, we found that the Azin1 (antizyme inhibitor 1) was highly edited in HSPCs, which was required for HSPCs differentiation. A-to-I editing of Azin1 transcript resulted in serine-to-glycine substitution at residue 367 of AZIN1, induced its translocation from cytoplasm to nucleus, enabled its higher binding affinity with DDX1 (DEAD box polypeptide 1) in nucleus further to alter the chromatin distribution of DDX1, resulting in multiple hematopoietic regulators expression change. Collectively, this study provided the first landscape of RNA editing in hematopoietic cascade and uncovered the mechanism of A-to-I editing of Azin1 in regulating HSPCs function.

Project description:5q- syndrome is a somatic ribosomopathy linked to the monoallelic deletion of the RPS14 gene and characterized by a proeminent erythroid phenotype. The mechanism of anemia involves an impaired differentiation and increased apoptosis of erythroblasts. We have analyzed total cell extracts from UT7 cells with or without a decrease of RPS14 proteins induced by shRNAs. Our data show that GATA1 protein expression is low in line with a defect in the representation of its mRNA at the ribosome. A global analysis of transcripts on polysomes indicates that translation is selective with a decreased representation of the transcripts with a short coding sequence and UTRs and a highly structured 3’UTR, a subset of transcripts that includes GATA1. Our whole proteome analysis confirms that post-transcriptionally downregulated proteins were encoded by transcripts with a short length and structured 3’UTR. We identified a subset of post-translationally downregulated proteins including ribosomal proteins and translation elongation factors encoded by 5’TOP mRNAs that were enriched on the ribosome. Our results indicate that the thermodynamic characteristics of 3’UTR and in a lesser extend 5’UTR and the transcript length are the determinants of translation selectivity under RPS14 haploinsufficiency conditions and that a post-translational regulation of ribosomal proteins accounts for their decreased content in the cell.

Project description:Global landscape of RNA editing in hematopoiesis

Project description:mRNA therapeutics are revolutionizing the pharmaceutical industry, but methods to optimize the primary sequence for increased expression are still lacking. Here, we design 5’UTRs for efficient mRNA translation using deep learning. We perform polysome profiling of fully or partially randomized 5'UTR libraries in three cell types and find that UTR performance is highly correlated across cell types. We train models on all our datasets and use them to guide the design of high-performing 5’UTRs using gradient descent and generative neural networks. We experimentally test designed 5’UTRs with mRNA encoding megaTALTM gene editing enzymes for two different gene targets and in two different cell lines. We find that the designed 5’UTRs support strong gene editing activity. Editing efficiency is correlated between cell types and gene targets, although the best performing UTR was specific to one cargo and cell type. Our results highlight the potential of model-based sequence design for mRNA therapeutics.
