Effects of Wnt3A on the transcriptome of CCD-18Co human colon fibroblasts

Project description:Purpouse: To compare the transriptome of CCD-18Co human colon fibroblasts treated with vehicle or Wnt3A. Methods: We treated triplicate plates of CCD-18Co cells with vehicle or Wnt3A during 24 h. Afterwards, we obtained total RNA and used it in RNA-seq experiments. Results: Our analysis rendered a total of 1136 differentially expressed genes (FDR<0.05), of which 662 were up-regulated and 474 were downregulated in response to Wnt3A. Conclusions: Wnt3A regulates a wide set of genes in CCD-18Co human colon fibroblasts

The type of DNA damage response after Decitabine treatment depends on the level of DNMT activity

Project description:Decitabine and Azacytidine are considered as epigenetic drugs that induce DNA-methyltransferase (DNMT)-DNA crosslinks, resulting in DNA-hypomethylation and -damage. Although they are already applied against myeloid cancers, important aspects of their mode of action remain unknown, highly limiting their clinical potential. Using a combinatorial approach, we reveal that the efficacy profile of both compounds primarily depends on the level of induced DNA-damage. Under low DNMT-activity, only Decitabine has a substantial impact. Conversely, when DNMT-activity is high, toxicity and cellular response to both compounds are dramatically increased, but do not primarily depend on DNA-hypomethylation or RNA-associated processes. By investigating proteome dynamics on chromatin, we show that Decitabine induces a strictly DNMT-dependent multifaceted DNA-damage response based on chromatin-recruitment, but not expression level changes of repair-associated proteins. The choice of DNA-repair pathway herby depends on the severity of Decitabine-induced DNA-lesions. While under moderate DNMT-activity, mismatch (MMR), base-excision (BER) and Fanconi anemia-dependent DNA-repair combined with homologous recombination are activated in response to Decitabine, high DNMT-activity and therefore immense replication stress, induce activation of MMR and BER followed by non-homologous end-joining.

Transcription profiling of human colon cells (CCD-18Co) exposed to an orange extract rich in flavanones

Project description:We used microarrays to investigate gene expression changes in human colon normal fibroblasts exposed to a bitter orange extract enriched in flavanones (and previously subjected to in vitro gastro-duodenal digestion) to determine possible modulatory beneficial effects induced by these plant-derived compounds on the colon cells. Experiment Overall Design: We used ~90% confluent monolayers of colon CCD-18Co cells exposed to either small doses of pre-digested extract from bitter orange containing a mixture of flavanones (Treated) or equivalent quantities of digestive enzymes and salts (Control). Treatments were done in triplicate.

Project description:Alterations in DNA-methylation are a hallmark of human tumor cells. DNMT1 is expressed in three different splice variants and exhibits considerable preference for hemimethylated DNA and is therefore referred to as the maintenance methylase. DNMT3b is generally considered to be responsible for de novo methylation during embryonic development and probably also during tumor development. Recent studies using somatic knock-out of DNA-methyltransferases have shown a reduction in overall methylation and a re-expression of tumor suppressor genes. Cells deficient of both, DNMT1 and DNMT3b may exhibit almost complete demethylation and growth suppression. In the present study, we performed MEK-inhibition via U0126 treatment for the wildtype and every DNMT-knockout to focus on MEK/RAS-target genes regulated by methylation.
