Project description:As DNA methylation can modulate gene expression, we then focused our analysis on changes of methylation at the host taxonomic level, that is between encapsulated and non-encapsulated clade, and within non-encapsulated clade, to reveal epigenetic regulation on transcriptomes from Ad and ML stages. By comparing DNA methylation patterns between different host classes of species, we found a fraction of parasitism-related genes under epigenetic regulation, such as G-protein-coupled receptor, DNaseII and ligand-gated chloride channel.

Project description:As the most studied type of epigenetic modifications found in many taxa, DNA methylation has been confirmed to play a crucial role in transposon silencing, transcriptional regulation and thus phenotypic variation, as well as rapid adaption to changing environments. To fully understand the methylome variation in Trichinella, here, we report 12 single-base resolution methylomes of three life stages using WGBS. By comparative epigenomics, we observe that the methylome variation in Trichinella is significantly divergent and host-related. Differential methylation in discrete developmental stages of the parasitic nematode Trichinella spiralis

Project description:We present the first study to confirm the existence of DNA methylation in the parasitic nematode Trichinella spiralis, and we characterize the methylomes of the three life-cycle stages of this food-borne infectious human pathogen. We observe a drastic increase in DNA methylation during the transition from the new born to mature stage, and we further identify parasitism-related genes that show changes in DNA methylation status between life cycle stages. We also evaluated differential gene expression among the three life stages using Illumina HiSeq 2000 RNA-seq technology.

High hydrostatic pressure adaptive strategies in an obligate piezophile Pyrococcus yayanosii and piezosensible Pyrococcus furiosus

Project description:Pyrococcus yayanosii CH1 is the first and only obligate piezophilic hyperthermophilic microorganism discovered so far, that extends the physical and chemical limits of life on Earth and strengthens the idea of the existence of a hyperthermophilic biosphere in the depth of our planet. It was isolated from the Ashadze hydrothermal vent at 4,100 m depth. Multi-omics analyses where performed in order to study the mechanisms implemented by the cell to face high hydrostatic pressure variations. In silico analyses showed that P. yayanosii genome is highly adapted to its harsh environment with precisely a loss of aromatic amino acid biosynthesis and the high constitutive expression of the energy metabolism compared to others non obligate piezophilic Pyrococus. Differential proteomics and transcriptomics analyses identified key hydrostatic pressure responsive genes involved in translation, chemotaxis, energy metabolism (hydrogenases and formate metabolism) and CRISPR-cas. Cells were grown at different hydrostatic pressures (20, 52 and 80 Mpa for P. yayanosii and 0.1 and 45 Mpa for P. furiosus) until they reached the middle of the exponential phase. Each culture was done 3 times independantly.

High-throughput functional dissection of noncoding SNPs with biased allelic enhancer activity for insulin resistance-relevant phenotypes

Project description:The majority of single nucleotide polymorphisms (SNPs) associated with insulin resistance (IR)-relevant phenotypes by genome-wide association studies (GWASs) are located in noncoding regions, complicating their functional interpretation. Here, we utilized an adapted STARR-seq to systematically detect regulatory activity of 5,987 noncoding GWASs SNPs in three IR-relevant cell lines. We identified 876 SNPs with biased allelic enhancer activity across 133 loci, and further uncovered the genetic regulatory mechanisms underlying functional SNPs through integrating multi-omics analyses.
