Project description:Primary objectives: The primary objective is to investigate circulating tumor DNA (ctDNA) via deep sequencing for mutation detection and by whole genome sequencing for copy number analyses before start (baseline) with regorafenib and at defined time points during administration of regorafenib for treatment efficacy in colorectal cancer patients in terms of overall survival (OS). DNA sequencing of Heterodera schachtii IRS (Woensdrecht) population

Project description:In order to polish a long-read genome assembly, short-read illumina data was obtained from Heterodera schachtii cysts (Woensdrecht population from IRS, the Netherlands). Cysts where obtained from infected plant material. Nematodes were cleaned using a sucrose gradient centrifugation step. Thereafter DNA was extracted and used for library preparation and sequencing by Illumina NextSeq500.

Identification of N6-adenine methylation in C. elegans DNA

Project description:In mammalian cells, DNA methylation on the 5th position of cytosine (5mC) plays an important role as an epigenetic mark. However, DNA methylation was considered to be absent in C. elegans because of the lack of detectable 5mC as well as homologs of the cytosine DNA methyltransferases. Here, using multiple approaches, we demonstrate the presence of adenine N6-methylation (6mA) in C. elegans DNA. We further demonstrate that this modification increases trans-generationally in a paradigm of epigenetic inheritance. Importantly, we identify a DNA demethylase, NMAD-1, and a potential DNA methyltransferase, DAMT-1, which regulate 6mA levels and crosstalk between methylation of histone H3K4me2 and 6mA, and control the epigenetic inheritance of phenotypes associated with the loss of the H3K4me2 demethylase spr-5. Together, these data identify a novel DNA modification in C. elegans and raise the exciting possibility that 6mA may be a carrier of heritable epigenetic information in eukaryotes. Genome-wide Chromatin Maps Derived from Limited Numbers of Hematopoietic Progenitors

Project description:Whole genome mapping of protein-DNA interactions can be performed by coupling chromatin immunoprecipitation (ChIP) with high-throughput sequencing (ChIP-Seq). However, current methods require large amounts of starting materials which precludes their application to rare cell types. Here, we combine a high-sensitivity ChIP assay with a novel library preparation procedure to map histone modifications in as few as 10,000 cells. We apply the technique to acquire genome-wide chromatin maps for an enriched population of hematopoietic progenitors, and thereby gain insight into their developmental program. An optimized ChIP protocol for small number of cells and a novel Librray preperation methods for high throughput sequencing of picograms amount of ChIP DNA.

Whole-genome resequencing of BC1 populations from Arabidopsis (Col x Ler) x Col crosses (scep1)

Project description:This experiment aims at analyzing crossover distribution in female and male meiosis, in the Arabidopsis scep1 compared to wild type. The heterozygous scep1-1+/- plants were crossed with heterozygous scep1-7+/- plants to produce scep1-1/scep1-7 heteroallelic homozygous mutant. These plants were backcrossed as male or female with wild-type Col to generate the sequencing populations. Leaf samples from the back-crossed population were used for DNA purification and library preparation for Illumina sequencing (HiSeq 3000 2 × 150 base pairs [bp]), performed at the Max Planck-Genome-center (https://mpgc.mpipz.mpg.de/home/).

Genome-wide DNase-seq profiling of Saccharomyces cerevisiae (W303 strain)

Project description:Intact nuclei from an asynchronous population of W303 Saccharomyces cerevisiae in log-phase growth were subjected to a 16-minute DNase I digestion (0.1 U/Î¼L) at 37 Â°C. DNA was then recovered, and single-end Illumina sequencing libraries were prepared using the Crawford DNase-seq method (Song and Crawford, 2010). Two biological replicates of DNase-seq were sequenced in single-end mode on an Illumina HiSeq 2000.

Various evolutionary trajectories lead to loss of activity of tobramycin-potentiating compounds in Burkholderia cenocepacia biofilms

Project description:Antibiotic adjuvants are commonly described as an alternative approach to overcome bacterial resistance towards conventional antibiotics. In this experiment, we investigated this statement for tobramycin (TOB) in combination with three adjuvants; baicalin hydrate (BH), a quorum sensing inhibitor, econazole (ECO) and miconazole (MICO), two antifungal agents that are repurposed as antibiotic adjuvants. We repeatedly exposed mature (24 hour old) Burkholderia cenocepacia J2315 biofilm cells to TOB alone (768ug/ml), or a combination of TOB with either BH (250uM), ECO (1uM) or MICO (1uM). We also included an untreated control. After a treatment, the remaining cells were quantified and the cells were allowed to regrow for another 48 hours. This process is one cycle. At the end of the experiment, biofilm cells were exposed to 15 cycles. DNA extraction was performed on the evolved cells and of cells from the start population. DNA sequencing was performed on these samples and single nucleotide polymorphisms compared to the start population were evaluated.

DNA O-MAP uncovers the molecular neighborhoods associated with specific genomic loci

Project description:Here, we introduce a method termed DNA O-MAP, which uses programmable peroxidase-conjugated oligonucleotide probes to biotinylate nearby proteins. We show that DNA O-MAP can be coupled with sample multiplexed quantitative proteomics and next-generation sequencing to quantify DNA-protein and DNA-DNA interactions at specific genomic loci.
