Project description:Throughout all kingdoms of life, a large number of adhesive biomolecules have evolved to allow organisms to adhere to surfaces underwater. Proteins play an important role in the adhesion of numerous marine invertebrates (e.g. mussels, sea stars, sea urchins) whereas much less is known about the biological adhesives from marine plants, including the diatoms. Diatoms are unicellular microalgae that together with bacteria dominate marine biofilms in sunlit habitats. In this study we present the first proteomics analyses of the diatom adhesive material isolated from the tenacious fouling species Amphora coffeaeformis. We identified 21 proteins, of which 13 are diatom specific. Ten of these proteins share a conserved C-terminal domain, termed GDPH domain, which is widespread yet not ubiquitously present in all diatom classes. Immunofluorescence localization of a GDPH domain bearing protein (Ac629) as well as two other proteins identified in this study (Ac1442, Ac9617) demonstrated that these are components of the adhesive trails that are secreted by cells that glide on surfaces.

Project description:To gain improved temporal, spatial and phylogenetic resolution of marine microbial communities, in this study we expanded the original prototype genome proxy array (an oligonucleotide microarray targeting marine microbial genome fragments and genomes), evaluated it against metagenomic sequencing, and applied it to time series samples from the Monterey Bay long term ecological research site. The expanded array targeted 268 microbial genotypes (vs. 14 in the original prototype) across much of the known diversity of cultured and uncultured marine microbes. The target abundances measured by the genome proxy array were highly correlated to pyrosequence-based abundances (linear regression R2 = 0.85-0.91, p<0.0001). Fifty-seven samples from ~4-years in Monterey Bay were examined with the array, spanning the photic zone (0m), the base of the surface mixed layer (30m), and the subphotic zone (200m). A significant portion of the expanded genome proxy array’s targets showed signal (95 out of 268 targets present in ≥ 1 sample). The multi-year community survey showed the consistent presence of a core group of common and abundant targeted taxa at each depth in Monterey Bay, higher variability among shallow than deep samples, and episodic occurrences of more transient marine genotypes. The abundance of the most dominant genotypes peaked after strong episodic upwelling events. The genome-proxy array’s ability to track populations of closely-related genotypes indicated population shifts within several abundant target taxa, with specific populations in some cases clustering by depth or oceanographic season. Although 51 cultivated organisms were targeted (representing 19% of the array) the majority of targets detected and of total target signal (85% and ~92%, respectively) were from uncultivated lineages, often those derived from Monterey Bay. The array provided cost-effective (~$15 per array, for construction and use) insights into the natural history of uncultivated lineages in the wild. Project description:Cyanobacterial blooms associated with the benthic mat have been rising. Besides the ongoing concern about toxins production, cyanobacteria are actively involved in marine biofilms, representing several economic and environmental impacts. Proteomic studies on cyanobacterial biofilms could be an effective approach to establish metabolic pathways that affect these fouling organisms and, consequently, obtain novel control strategies against them. Currently, there are few studies in this field on filamentous cyanobacteria. Thus, standard methodologies for following cyanobacterial biofilm development for a long-term assay and a quantitative proteomics analysis were performed in this work. Biofilm development from unidentified filamentous Synechococcales LEGE 06021 was evaluated on different surfaces, glass and perspex, and at two significant shear rates for marine environments (4 s-1 and 40 s-1). Higher biofilm development was observed at 4 s-1, and these biofilms showed a lower roughness coefficient value than those formed at higher shear. Overall, about 1,877 proteins were identified, and differences in proteome were more noticeable between the two hydrodynamic conditions than those found between the two surfaces. 20 Differentially Expressed Proteins (DEPs) were found between 4 s-1 vs. 40 s-1, of which 15 DEPs were found on glass, whereas five DEPs were found on perspex. On the glass, some of these DEPs include phage tail proteins, orange carotenoid protein, enzymes like cyanophynase, glutathione-dependent formaldehyde dehydrogenase, and MoaD/ThiS family protein, while on perspex, the DEPs include enzymes such as transketolase, dihydroxy-acid dehydratase, iron ABC transporter substrate-binding protein or transcription termination/antitermination protein NusG. In summary, the biofilm structure, chlorophyll a content, total biomass, and proteomic profile are more affected by the hydrodynamic conditions than by the surfaces employed. These findings suggest that most of the metabolic changes could be produced to counterbalance the different shear rates. However, the differential expression of some proteins could be associated with the surfaces used. This study helps to consolidate the knowledge of the main factors affecting biofilm development, and sheds new lights on putative targets to address new antimicrobial strategies.

Project description:To combat dental implant-associated infections, there is a need for novel materials which effectively inhibit bacterial biofilm formation. In the present study, a titanium surface functionalization based on the “slippery liquid-infused porous surfaces” (SLIPS) principle was analyzed in an oral flow chamber system. The immobilized liquid layer was stable over 13 days of continuous flow. With increasing flow rates, the surface exhibited a significant reduction in attached biofilm of both the oral initial colonizer Streptococcus oralis and an oral multi-species biofilm composed of S. oralis, Actinomyces naeslundii, Veillonella dispar and Porphyromonas gingivalis. Using single cell force spectroscopy, reduced bacterial adhesion forces on the lubricant layer could be measured. Gene expression patterns in biofilms on SLIPS, on control surfaces and planktonic cultures were also compared. For this purpose, the genome of S. oralis strain ATCC® 9811TM was sequenced using PacBio Sequel technology. Even though biofilm cells showed clear changes in gene expression compared to planktonic cells, no differences could be detected between bacteria on SLIPS and on control surfaces. Therefore, it can be concluded that the ability of liquid-infused titanium to repel biofilms is solely due to weakened bacterial adhesion to the underlying liquid interface.

Project description:In nature, bacteria form biofilms – differentiated multicellular communities attached to surfaces. In the otherwise sessile biofilms, a subset of cells continues to express motility genes. Here, we demonstrate a biological role for this subpopulation, which enabled biofilms of Bacillus subtilis to expand on high-friction surfaces. Moreover, we show that the extracellular matrix (ECM) protein TasA was required for the expression of flagellar genes. In addition to its structural role as an adhesive fiber for cell attachment, TasA served as a developmental signal similar to ECM proteins of multicellular organisms. Transcriptomic analysis revealed that TasA regulated a specific subset of genes, inducing genes involved in motility and repressing ECM production. A screen for suppressor mutations that restore motility in the absence of TasA revealed activation of the biofilm-motility switch by the two-component system CssRS, that alleviated Spo0A repression by TasA. Our results suggest that although mostly sessile, biofilms retain a degree of motility by maintaining a motile subpopulation.

The expanded genome proxy array was designed as in (Rich et al., 2008). Briefly, each genotype was targeted using suites of ~20 70-mer oligonucleotide probes designed using the program ArrayOligoSelector (Zhu et al., 2003). Probes had approximately the same %GC (40%) and were distributed across the target genome or genome fragment, with no more than one probe per gene and avoiding 16S and 23S rRNA genes. The array included positive and negative control probes designed using the same method, to Halobacterium salinarum NRC-1 and a random genome sequence, respectively. The expanded array had a broader scope than the prototype of Rich et al., 2008 (268 target genotypes, as opposed to the prototype’s 14) and included a co-spot oligo for spot alignment and gridding purposes (using the “alien” oligo sequence of (Urisman et al., 2005). The targets were selected from fully-sequenced marine microbial genomes, publicly-available marine-derived BAC and fosmid clone sequences, and fully-sequenced clones from the lab’s Monterey Bay and Hawaii environmental BAC- and fosmid-based genomic libraries. Targeted genotypes are detailed in Table S1, summarized in Table S2, and presented in a schematic phylogenetic overview in Fig. 1. Previously-unpublished sequences used for array design were submitted to Genbank under accession numbers GU474833-GU474949. This submission presents the analysis of 57 samples, each hybridized to >= 3 arrays. In addition to negative control probes, for each hyrbdization date and run a negative control array was hyrbdized for which the input DNA was TE, taken through the entire aplification, labeling, and hybridization process.
