Project description:As relics emerged in endless evolution, pseudogenes lost their coding potential compared to their protein homologs and are long believed to be functionless and thus evolve under neutrality. However, evidence supporting their functionality is quickly accumulating in recent two decades. Herein, we uncovered the evolution history and the essential role of hemoglobin subunit beta pseudogene 1 (HBBP1), which situates in the middle of fetal (γ) and adult globin (δ/β) genes, in human erythropoiesis. HBBP1 was born in the common ancestor of eutherian mammals and under functional constraint in human populations. Remove of HBBP1 in human embryonic stem cells completely blocked their differentiation to erythroid cells, while erythroid differentiation of hematopoietic stem/progenitor cells was also dramatically impaired after HBBP1 reduction, evidencing HBBP1 was required for human erythropoiesis. Mechanistically, HBBP1 RNA harbored a binding motif of heterogeneous nuclear ribonucleoprotein A1 (HNRNPA1), competing for the binding of HNRNPA1 and thus stabilizing the key regulator of erythropoiesis, T-cell acute lymphocytic leukemia 1 (TAL1). Moreover, HBBP1 was remarkably increased in β-thalassemia patients and partially required for their fetal hemoglobin elevation.

Project description:Terminal differentiation is characterized by a respecification of the global protein complement, as epitomized by erythrocytes, whose cytosol is ~98% globin. Remodeling of the proteome involves programmed elimination of generic cellular constituents in parallel with synthesis of cell-type-specific proteins. The erythroid proteome undergoes a rapid transition at the reticulocyte stage; however, the mechanisms driving elimination of preexisting cytosolic proteins are unidentified. UBE2O is a ubiquitin-conjugating enzyme expressed at elevated levels during late stage erythropoiesis. A Ube2o null mutation in mice results in anemia. Proteomic analysis of this mutant suggests that UBE2O is a broad-spectrum ubiquitinating enzyme that remodels the erythroid proteome. In particular, a hallmark of the reticulocyte to mature erythrocyte transition—ribosome elimination—is defective in Ube2o-/- mutants. UBE2O recognizes ribosomal proteins and other substrates directly, targeting them to proteasomes for degradation. Thus, in reticulocytes, and perhaps other highly differentiated cells, the induction of ubiquitinating factors may drive the transition from a complex to a simple proteome.

Project description:To explore the mechanisms controlling erythroid differentiation and development in human, we analyzed the genome-wide transcription dynamics that occurs during the differentiation of HESCs into the erythroid lineage and development of embryonic to adult erythropoiesis using high throughput sequencing technology. Undifferentiated HESCs as well as erythroid cells at three developmental stages-ESER (embryonic stage), FLER (fetal stage) and PBER (adult stage)-were analyzed. Our findings revealed that the number of expressed genes decreased during the differentiation, while the total expression intensity increased. At the 3 transitions (HESC-ESER, ESER-FLER and FLER-PBER), differential expression of many types of genes was observed at every transition. These differentially expressed genes were involved in maintaining the pluripotency of stem cells, early erythroid specification, rapid cell growth and enucleation potential. In addition, differentially expressed genes were found to constitute networks and central nodes at each transition. Clusters of genes in some chromosomal regions switched between expression and silence. We also discovered that differentially expressed genes constituted networks and central nodes of them in each transition. Our studies provide a fundamental basis for further investigation of erythroid differentiation and development. Project description:The transcription factor cMyb plays a key role in human primary CD34+ hematopoietic progenitor cells (HPCs) lineage choice, by enhancing erythropoiesis at the expense of megakaryopoiesis. We previously demonstrated that cMyb affects erythroid versus megakaryocyte lineage decision in part by transactivating KLF1 and LMO2 expression. To further unravel the molecular mechanisms through which cmyb affects lineage fate decision, we profiled the miRNA and mRNA changes in myb-silenced CD34+ HPCs. mRNA and miRNA expression for each sample were profiled by Affymetrix GeneAtlas U219 strip array and Exiqon Human miRNome PCR Panel, respectively. miRNA/mRNA data were integrated by Ingenuity Pathway Analysis. The integrative analysis of miRNA/mRNA expression changes upon c-myb silencing in human CD34+ HPCs highlighted a set of 19 miRNA with 150 anticorrelated putative target mRNAs. Among the miRNAs downregulated in myb-silenced progenitors with the highest number of predicted target mRNAs, we selected hsa-miR-486-3p based on the in vitro effects of its overexpression on HPCs commitment. Indeed, morphological and flow cytometric analyses after liquid culture showed that hsa-miR-486-3p overexpression in HPCs enhanced erythroid and granulocyte differentiation while restraining megakaryocyte and macrophage differentiation. Moreover, collagen-based clonogenic assay demonstrated a strong impairement megakaryocyte commitment upon hsa-miR-486-3p overexpression in CD34+ cells. Gene expression profiling of hsa-miR-486-3p overexpressing CD34+ cells enabled us to identify a set of 8 genes downregulated and computationally predicted, putative hsa-miR-486-3p targets. Among them, we selected c-maf transcript as upregulated upon myb silencing. Worth of note, c-maf silencing in CD34+ progenitor cells was able to reverse the affects of myb silencing on erythroid versus megakaryocyte lineage choice. Project description:Alternative pre-mRNA splicing is a prevalent mechanism in mammals that promotes proteomic diversity, including expression of cell-type specific protein isoforms. We characterized a role for RBM38 (RNPC1) in regulation of alternative splicing during late erythroid differentiation. We used an affymetrix human exon junction (HJAY) splicing microarray to identify a panel of RBM38-regulated alternatively spliced transcripts. Using microarray databases, we noted high RBM38 expression levels in CD71+ erythroid cells and thus chose to examine RBM38 expression during erythroid differentiation of human hematopoietic stem cells, detecting enhanced RBM38 expression during late erythroid differentiation. In differentiated erythroid cells, we validated a subset of RBM38-regulated splicing events and determined that RBM38 regulates activation of Protein 4.1R (EPB41) exon 16 during late erythroid differentiation. Using Epb41 minigenes, Rbm38 was found to be a robust activator of exon 16 splicing. To further address the mechanism of RBM38-regulated alternative splicing, a novel mammalian protein expression system, followed by SELEX-Seq, was used to identify a GU-rich RBM38 binding motif. Lastly, using a tethering assay, we determined that RBM38 can directly activate splicing when recruited to a downstream intron. Together, our data support the role of RBM38 in regulating alternative splicing during erythroid differentiation. siRNA knockdown of RBM38 was perfomed in human MCF-7 breast cancer cells. The efficiency of RBM38 knockdown was monitored by western blot using an RBM38 antibody (Santa Cruz Biotechnology, SC-85873). We conducted HJAY exon and exon junction array profiling on RNAs from four siRBM38 treated MCF-7 samples vs. four sicontrol treated MCF-7 samples Control / knockdown comparison.
