Project description:Comparison of concordance in single and multi-gene genomic indices from data generated by two different laboratories (MD Anderson Cancer Center (MDA) and Jules Bordet Institute (JBI)) and on two different Affymetrix platforms (U113A and U133_Plus2). We used a 2x2 factorial study in which 16 clinical breast cancer samples were profiled by both laboratories on both platforms (64 arrays total). Total RNA was extracted, cRNA was labeled and fragmented at MDA. Fragmented cRNA was profiled on both platforms at MDA. Fragmented cRNA was shipped to JBI where it was also profiled on both platforms.

Project description:This study provides one of the largest “reference” data set of gene expression measurements using TaqMan® Gene Expression Assay based real-time PCR technology. This data set allowed us to use an orthogonal gene expression technology to evaluate the performance of different microarray platforms. We conclude that microarrays are indeed invaluable discovery tools with acceptable reliability for genome-wide gene expression screening, though validation of putative changes in gene expression remains advisable. Our study also characterizes the limitations of microarrays; understanding these limitations will enable researchers to more effectively evaluate microarray results in a more cautious and appropriate manner Keywords: cross-platform comparison of gene expression measurements

Generally, consistency was good for highly expressed genes, and variable for genes with lower expression values as confirmed by QRT-PCR. We demonstrate that, after stringent pre-processing, commercial arrays were more consistent than in-house arrays, and by most measures, one-dye platforms were more consistent than two-dye platforms.
