Decomposing Cell Identity for Transfer Learning across Cellular Measurements, Platforms, Tissues, and Species.

Project description:Analysis of gene expression in single cells allows for decomposition of cellular states as low-dimensional latent spaces. However, the interpretation and validation of these spaces remains a challenge. Here, we present scCoGAPS, which defines latent spaces from a source single-cell RNA-sequencing (scRNA-seq) dataset, and projectR, which evaluates these latent spaces in independent target datasets via transfer learning. Application of developing mouse retina to scRNA-Seq reveals intrinsic relationships across biological contexts and assays while avoiding batch effects and other technical features. We compare the dimensions learned in this source dataset to adult mouse retina, a time-course of human retinal development, select scRNA-seq datasets from developing brain, chromatin accessibility data, and a murine-cell type atlas to identify shared biological features. These tools lay the groundwork for exploratory analysis of scRNA-seq data via latent space representations, enabling a shift in how we compare and identify cells beyond reliance on marker genes or ensemble molecular identity.

Universal prediction of cell cycle position using transfer learning

Project description:The cell cycle is a highly conserved, continuous process which controls faithful replication and division of cells. Single-cell technologies have enabled increasingly precise measurements of the cell cycle as both as a biological process of interest and as a possible confounding factor. Despite its importance and conservation, there is no universally applicable approach to infer position in the cell cycle with high-resolution from single-cell RNA-seq data. Here, we present tricycle, an R/Bioconductor package,to address this challenge by leveraging key features of the biology of the cell cycle, the mathematical properties of principal component analysis of periodic functions, and the ubiquitous applicability of transfer learning. We show that tricycle can predict any cell’s position in the cell cycle regardless of the cell type, species of origin, and even sequencing assay. The accuracy of tricycle compares favorably to gold-standard experimental assays which generally require specialized measurements in specifically constructed in vitro systems. Unlike gold-standard assays, tricycle is applicable to any single-cell RNA-seq dataset. Tricycle is highly scalable, universally accurate, and eminently pertinent for atlas-level data.

Comparative transcriptomic analysis of a wood decomposing fungus in various atmospheres

Project description:AIM: By adopting comparative transcriptomic approach, we investigated the gene expression of wood decomposing Basidiomycota fungus Phlebia radiata. Our aim was to reveal how hypoxia and lignocellulose structure affect primary metabolism and the expression of wood decomposition related genes. RESULTS: Hypoxia was a major regulator for intracellular metabolism and extracellular enzymatic degradation of wood polysaccharides by the fungus. Our results manifest how oxygen depletion affects not only over 200 genes of fungal primary metabolism but also plays central role in regulation of secreted CAZyme (carbohydrate-active enzyme) encoding genes. Based on these findings, we present a hypoxia-response mechanism in wood-decaying fungi divergent from the regulation described for Ascomycota fermenting yeasts and animal-pathogenic species of Basidiomycota.

Multiple LC-MS platforms analysis under standardized quality control system of urinary proteomics for precision medicine studies

Project description:In this study, we carried out a comprehensive evaluation of multiple LC-MS platforms in urinary proteomics including 720 proteome measurements. A series of interrelated studies was designed to assess the intra- and inter-platform consistency and reproducibility. Firstly, a uniformly prepared urine sample is distributed to 20 LC-MS platforms, where a total of 160 data are generated to analyze the consistency and reproducibility across different LC-MS platforms. Secondly, benchmarking samples, which consist of tryptic digests of human, yeast, and E. coli proteins mixed in defined proportions, are generated to mimic differential expressed biological samples and provide proof of the robustness and reproducibility of the different LC-MS platforms. Finally, the above methodologies are applied to actual large cohort clinical CRC urinary proteome datasets derived from 3 LC-MS platforms to further demonstrate the performance of urinary proteomics cohorts from multi-platform in biomarker discovery.
