Project description:Dysregulation of OCT4 and RXRalpha has been reported in many cancers. Towards understanding the role of OCT4 and RXRalpha mediated transcriptional programs in gastric cancer, OCT4 and RXRalpha were silenced in YCC16 cells using lentiviral knockdown method. The OCT4 and RXRalpha shRNA encoding lenti-viral infected and non-targeting control (NTC) infected YCC16 cells were selected with puromycin. The stable cells were profiled using Human Transcriptome Array 2.0.

mRNA profiling in gastric cancer cell line AGS upon miR-25-3p silencing

Project description:Genome-wide mRNA expression profiling was performed in AGS, gastric cancer cell line, upon miR-25 silencing. At 48 hours upon anti-miR-25-3p (miRNA inhibitor) and non-targeting control RNA transfection, the whole transcriptome profiling was performed in triplicates. The miR-25 silencing elevates the diffuse gastric cancer features like expression of COL1A2, expression of COL1A2 co-expressed genes, Epithelial to Mesenchymal Transition (EMT) and angiogenesis associated genes.

Project description:Yin Yang 1 (YY1) is a ubiquitous transcription factor belonging to the GLI-Kruppel class of zinc finger proteins regulating diverse biological processes including cell proliferation, development, DNA damage responses and also involved in carcinogenesis. The protein is involved in repressing and activating a diverse number of promoters.In order to study the role of the transcription factor YY1 in gastric cancer, transcriptome wide gene expression analysis was performed upon silencing the YY1 gene in gastric cancer cell line, AGS using Affymetrix Human Transcriptome 2.0 array. Transcriptome Analysis Console (TAC) Software was used for the analysis of differentially expressed genes between AGS_YY1_siRNA transfected and AGS_NTC_siRNA transfected cells.

Epigenetic silencing of miR-210 increases the proliferation of gastric epithelium during chronic Helicobacter pylori infection

Project description:Persistent colonization of the gastric mucosa by Helicobacter pylori (Hp) elicits chronic inflammation and aberrant epithelial cell proliferation, which increases the risk of gastric cancer. We examined the ability of microRNAs to modulate gastric cell proliferation in response to persistent Hp infection and found that epigenetic silencing of miR-210 plays a key role in gastric disease progression. Importantly, DNA methylation of the miR-210 gene was increased in Hp-positive human gastric biopsies as compared to Hp-negative controls. Moreover silencing of miR-210 in gastric epithelial cells promoted proliferation. We identified STMN1 and DIMT1 as miR-210 target genes and demonstrated that inhibition of miR-210 expression augmented cell proliferation by activating STMN1 and DIMT1. Together, our results highlight inflammation-induced epigenetic silencing of miR-210 as a mechanism of induction of chronic gastric diseases, including cancer, during Hp infection.

To delineate the complex transcription program associated with ERK/MAPK pathway, PD98059 a known ERK/MAPK inhibitor was treated in AGS, one of the ERK/MAPK signaling pathway over expressed gastric cancer cell line. The resultant changes in genome-wide mRNA expression pattern between control and PD98059 treated was profiled using Human Gene 1.0 ST arrays.
