Project description:The entire genome is divided into distinct 1-2 Mb zones that replicate in an ordered and coordinated manner during S phase. While most regions of the genome replicate both alleles in a synchronous manner, some loci have been found to replicate asynchronously, with one allele undergoing DNA synthesis early in S phase, with the other replicating during late S. Random asynchronous replication timing is characterized by cell heterogeneity with some cells. having the maternal allele early replicating while in others, the orientation is reversed, with the paternal allele being early. This type of asynchronous replication can only be studied in a clonal or single cell manner. We have used the repli-seq method to study pre-B clonal f1 mouse cells in order to identify and study asynchronous regions in a genome-wide manner.

Project description:We report the genome-wide mapping of Orc1 binding-sites in mammals and their validation as active DNA-replication origins (ORIs). Orc1 sites are universally associated with transcription start sites (TSSs) of coding or non-coding RNAs. Transcription levels at the Orc1 sites directly correlate with replication timing, suggesting the existence of two classes of ORIs: those associated with moderate/high transcription levels (M-bM-^IM-%1 RNA copy/cell), replicating in early S and mapping to the TSSs of coding RNAs, and those associated with low transcription levels (<1 RNA copy/cell), replicating throughout the entire S and mapping to TSSs of non-coding RNAs. Project description:Via the deep-sequencing of Okazaki fragments from Saccharomyces cerevisiae, we report the first comprehensive documentation of genome-wide replication directionality in any eukaryote; this permits the systematic analysis of both replication initiation and termination. We conduct a genome-wide analysis of origin competence and efficiency, and conclude that the majority of origins are competent to fire in each cell cycle and generally do so with high efficiency. Additionally, the spatial resolution of our data allow us to determine that leading-strand initiation generally occurs within the nucleosome-free region at origins. Using a strain in which late origins can be induced to fire early, we show that replication termination is a largely passive phenomenon that does not rely on cis-acting sequences or replication fork pausing and that the replication profile is determined largely by the kinetics of origin firing, allowing us to reconstruct chromosome-wide timing profiles from an asynchronous culture.

Project description:Genomic integrity requires faithful chromosome duplication. Origins of replication are the genomic sites where DNA replication initiates in every cell cycle. There are multiple origins scattered throughout the eukaryotic genome whose genome-wide identification has been a hard challenge, especially in multicellular organisms. Thus, very little is known on the distinctive features of origins in terms of DNA sequence and chromatin context at a genomic scale. Here we have profiled origins in Arabidopsis thaliana by high-throughput sequencing of purified nascent DNA strands. We have identified 1543 replication origins, which were uniformly distributed across the Arabidopsis genome and enriched in binding signals of two replication initiation proteins, CDC6 and ORC1. We have also analyzed novel epigenome maps of various histone modifications and found links between origins and epigenetic signatures, which differ from or have not been reported for other eukaryotic systems. Arabidopsis origins tend to be embedded in G+C-rich regions within the 5M-bM-^@M-^Y half of genes, enriched in histone H2A.Z, H3K4me2/3 and acetylated H4, and depleted of H3K4me1 and H3K9me2. Our data establish the basis for the understanding of the epigenetic specification of origins of replication in Arabidopsis and have implications for the mechanisms of origin specification in other eukaryotes. Project description:The temporal order of DNA replication along chromosomes is reorganized in the context of cell differentiation and disease states and is thought to reflect transcriptional competence of the genome. During differentiation of mouse 3T3-L1 cells into adipocytes, cells undergo one or two rounds of cell division called mitotic clonal expansion (MCE). MCE is an essential step for adipogenesis; however, little is known about the regulation of DNA replication during this period. Here, we performed genome-wide mapping of replication timing (RT) in mouse 3T3-L1 cells before and during MCE and identified a number of chromosomal regions shifting toward either earlier or later replication through two rounds of replication. These RT changes were confirmed in individual cells by single-cell DNA replication sequencing. Coordinate changes between a shift toward earlier replication and transcriptional activation of adipogenesis-associated genes were observed. RT changes occur before full expression of these genes, indicating that RT reorganization may contribute to the mature adipocyte phenotype. To support this, cells undergoing two rounds of DNA replication during MCE have higher potential to differentiate into lipid droplet-accumulating adipocytes, compared with cells undergoing a single round of DNA replication and non-replicating cells.

Project description:Mapping origins of replication has been challenging in higher eukaryotes. We have developed a rapid, genome-wide method to map origins in asynchronous human cells by combining the nascent strand abundance assay with a highly-tiled microarray platform, and we validated the technique by two independent assays. We applied this method to analyze the enrichment of nascent DNA in three 50 kb regions containing known origins of replication in the MYC, LMNB2, and HBB genes, a 200 kb region containing the rare fragile site, FRAXA, and a 1075 kb region on chromosome 22, and detected most of the known origins, as well as 28 new origins. Surprisingly, the 28 new origins were small in size, and predominantly located within genes. Our study also revealed a strong correlation between origin replication timing and chromatin acetylation.
