Project description:Prostate cancer (PCa) is one of the most prevalent cancers in men. PCa is clinically unpredictable; while most tumors are indolent, others exhibit lethal phenotypes. Current treatments of metastatic disease are not curative and lead to acquired resistance and relapse. Cancer stem cells (CSC) are thought to be associated with PCa relapse and represent a target against metastatic PCa. We isolated CSCs from metastatic PCa PC3 cells based on their ability to form spheres. We determined that TIP5, a factor previously implicated in aggressive PCa, is required for the formation of PCa spheres. We determined that TIP5-bromodomain (TIP5-BRD) is an epigenetic reader of H3K14ac. TIP5 genomic occupancy in PCa cells correlates with H3K14ac. We showed that a functional TIP5-BRD is required for the transition of PCa cells from a differentiated to a stem state. Mutations of TIP5-BRD or treatment with chemical probes that abrogate TIP5-BRD association with H3K14ac impair the formation of PCa spheres. Furthermore, treatment with TIP5-BRD inhibitors impairs the oncogenic transformation mediated by Pten-loss in PCa model organoids. Genome-wide occupancy analysis shows that TIP5 interacts with promoters of repressed genes in both PCa cells and metastatic tumors and with inactive enhancers that contain H3K14ac and are associated with genes implicated in developmental processes. Our findings indicate a role of TIP5 in PCa stem cell features and suggest potential epigenetic-reader therapeutic strategies to target TIP5 in aggressive PCa.

Project description:BAZ2A represses rRNA genes (rDNA) that are transcribed by RNA polymerase I. In prostate cancer (PCa), BAZ2A function goes beyond this role because it represses genes frequently silenced in metastatic disease. However, the mechanisms of this BAZ2A-mediated repression remain elusive. Here, we show that BAZ2A represses genes through its RNA-binding TAM domain using mechanisms differing from rDNA silencing. Although the TAM domain mediates BAZ2A recruitment to rDNA, in PCa, this is not required for BAZ2A association with target genes. Instead, the BAZ2A-TAM domain in association with RNA mediates the interaction with topoisomerase 2A (TOP2A) and histone demethylase KDM1A, whose expression positively correlates with BAZ2A levels in localized and metastatic PCa. TOP2A and KDM1A pharmacological inhibition up-regulate BAZ2A-repressed genes that are regulated by inactive enhancers bound by BAZ2A, whereas rRNA genes are not affected. Our findings showed a novel RNA-based mechanism of gene regulation in PCa. Furthermore, we determined that RNA-mediated interactions between BAZ2A and TOP2A and KDM1A repress genes critical to PCa and may prove to be useful to stratify prostate cancer risk and treatment in patients.

Project description:Chromosomes have an intrinsic tendency to segregate into compartments, forming long-distance contacts between loci of similar chromatin states. How genome compartmentalization is regulated remains elusive. Here, comparison of mouse ground-state embryonic stem cells (ESCs) characterized by open and active chromatin, and advanced serum ESCs with a more closed and repressed genome, reveals distinct regulation of their genome organization due to differential dependency on BAZ2A/TIP5, a component of the chromatin remodeling complex NoRC. On ESC chromatin, BAZ2A interacts with SNF2H, DNA topoisomerase 2A (TOP2A) and cohesin. BAZ2A associates with chromatin subdomains within the active A compartment, which intersect through long-range contacts. We found that ground-state chromatin selectively requires BAZ2A to limit the invasion of active domains into repressive compartments. BAZ2A depletion increases chromatin accessibility at B compartments. Furthermore, BAZ2A regulates H3K27me3 genome occupancy in a TOP2A-dependent manner. Finally, ground-state ESCs require BAZ2A for growth, differentiation, and correct expression of developmental genes. Our results uncover the propensity of open chromatin domains to invade repressive domains, which is counteracted by chromatin remodeling to establish genome partitioning and preserve cell identity.

Project description:In this study we isolated satellite cells from skeletal muscle from two Angus-crossbred steers, initially cultured them in growth medium for proliferation, and then in differentiation medium to induce them to differentiate and fuse into myotubes. We used ChIP-seq to identify enhancers marked with H3K27ac, i.e., active enhancers, from these cells immediately before and two days after induction of differentiation. Nearly 20,000 and 50,000 H3K27ac-marked enhancers were consistently identified from two biological replicates of before- and during-differentiation bovine satellite cells, respectively.

Project description:Post-translational modifications of histone tails play a crucial role in gene regulation. Here, we performed chromatin profiling by quantitative targeted mass spectrometry to assess all possible modifications of the core histones. We discovered a novel bivalent combination, a dually-marked H3K9me3/H3K14ac modification in the liver, that is significantly decreased in old hepatocytes. Subsequent genome-wide location analysis (ChIP-Seq) identified 1032 and 668 bivalent regions in young and old livers, respectively, with 280 in common. Histone H3K9 deacetylase Hdac3, as well as H3K9 methyltransferase Setdb1, found in complex Kap1, occupied bivalent regions in both young and old livers, correlating to presence of H3K9me3. Expression of genes associated with bivalent regions in young liver, including those regulating cholesterol secretion and triglyceride synthesis, is upregulated in old liver once the bivalency is lost. Hence, H3K9me3/H3K14ac dually-marked regions define a poised inactive state that is resolved with loss of one or both of the chromatin marks, which subsequently leads to change in gene expression.
