Project description:There is increasing evidence for a crucial contribution of the tumor microenvironment to cancer development and progression since several stromal components, including fibroblasts, interact with cancer cells regulating their behavior and ultimately affecting tumor phenotype. To investigate the cross-talk between cancer cells and lung-derived fibroblasts we have prospectively collected surgical specimens of lung cancer and normal lung tissue and established primary fibroblast cultures from different areas of the lungs. We have generated cultures from cancer specimens (Cancer Associated Fibroblasts, CAF) and cultures from normal lung tissue either proximal (Adjacent Fibroblasts, AF) or distant from the neoplastic lesion (Normal fibroblasts, NF). Gene and miRNA expression profiles were obtained from 60 cultures to identify fibroblast properties related to cancer progression.

Project description:Individual variations in the transcriptional profile of normal lung tissue may reflect the lung ADCA patients’ predisposition to a specific clinical stage Associations between clinical outcome of cancer patients and the gene expression signature in primary tumors at time of diagnosis have been reported. To test whether gene expression patterns in the normal tissue surrounding the cancerous tissue might correlate with clinical stage, we compared transcriptome of normal lung samples of adenocarcinoma (ADCA) smoker patients of clinical stage I versus stage >I, and identified 55 differentially expressed genes. Eight out of 10 genes validated by quantitative real-time PCR confirmed statistical association with clinical stage, with 6 genes downregulated in high clinical stage patients, including the TMEM100 gene showing the best statistical association. Five of these 6 genes were also downregulated in lung ADCA tissue as compared to normal tissue. Functional studies in vitro indicated that four of them (SLC14A1, SMAD6, TMEM100, and TXNIP) inhibited colony formation when over-expressed by transfection in lung cancer cell lines, suggesting their potential tumor-suppressor activity. Our findings indicated that individual variations in the transcriptional profile of normal lung tissue may reflect the lung ADCA patients’ predisposition to a specific clinical stage.

Pathologically normal lung tissue taken at the time of cancer resection was matched to tumorous lung tissue and together were probed for methylation status using Illumina GoldenGate arrays. For each matched pair the change in methylation at each CpG was calculated (the odds ratio), and these ratios were averaged across individuals and ranked by magnitude to identify the CpGM-bM-^@M-^Ys with the greatest change in methylation associated with tumor development. Project description:Lung cancer is still the leading cause of cancer-related deaths in the US and worldwide. Understanding the global molecular profiles or transcriptome of lung cancers would strengthen our understanding of the biology of this malignancy. We performed gene expression profiling using the Human Gene 1.0 ST platform of 80 lung adenocarcinomas and 30 normal lung tissues to better understand the biology of this significant fraction of non-small cell lung carcinomas (NSCLCs) Lung adenocarcinomas were comrpised of never-smoker (n=40) and smoker (n=40) adenocarcinomas. Normal lung tissue (n=30) were paired to 30 of the never-smoker cases. Gene expression profiling was performed on the samples to identify differentially expressed profiles between lung adenocarcinomas and normal lung tissues.

Project description:The Chromosome-centric Human Proteome Project (C-HPP) was recently initiated as an international collaborative effort. Our team adopted chromosome 9 (Chr 9) and performed a bioinformatics and proteogenomic analysis to catalog Chr 9-encoded proteins from normal tissues, lung cancer cell lines and lung cancer tissues. TQ orbitrap, Orbitrap full MS scans were acquired from m/z 350 to 1500 at a resolution of 15 000 (at m/z 400). Parent ions were fragmented using the LTQ (isolation width of 2 m/z units) , with a maximum injection time of 100 ms combined with an AGC value of 1 x104 using three fragmentation modes such as collision-induced dissociation (CID) alone, the reagent ion source emission current, reagent ion electron energy, and reagent ion source chemical ionization pressure were set to 35 mA, 70 V, and 26 psi, respectively. Database : UniProt database (rel. 2012-06, 86,875 entries). Search software : MASCOT software (version 2.2.04). Database search criteria were as follows: taxonomy Homo sapiens, carboxyamidomethylated (+57 Da) at cysteine residues for fixed modifications, oxidized at methionine (+16 Da) residues for variable modi?cations, two maximum allowed missed cleavage, 10 ppm MS tolerance. Only peptides resulting from trypsin digestion were considered. PeptideProphet and ProteinProphet were used to estimate the false discovery rate (FDR). We identified proteins using two or more unique peptides with an FDR < 1% at the protein level.
