Genome-wide targets of conserved histone chaperone Asf1 in budding yeast

Project description:Asf1, through its histone chaperone activity, helps chromatin closing/opening during DNA replication, repair, recombination and transcription. Despite extensive research on Asf1-mediated physiological functions, a genome-wide localization map is lacking, limiting our knowledge of chromosomal features targeted by Asf1. We present a high-resolution genome-wide map of Asf1, localizing at essentially all pol III-transcribed genes, highly active pol II-transcribed genes and heterochromatic features. Pol III-transcribed genes are negatively regulated by Asf1, whereas pol II genes are regulated indirectly by Asf1-dependent H3K56 acetylation. Interestingly, Asf1 localization along yeast chromosomes shows nearly identical distribution to that of the condensin complex, predicting a functional overlap in chromosome architecture and genome organization. ChIP-seq analysis of Asf1 targets using a yeast strain that expresses an 18-Myc tag fused to the C-terminus of ASF1. Two biological replicates and one mock/control were performed. The Illumina GAII was used. ChIP-seq reads are aligned to the budding yeast sacCer3 (2011) assembly.

Project description:Mitotic chromosomes in different organisms adopt various dimensions. What defines chromosome dimensions is scarcely understood. Here, we compare budding and fission yeasts that harbor similarly sized genomes distributed amongst 16 or 3 chromosomes, respectively. Budding yeast chromosomes are thinner and characterized by shorter mitotic chromatin interactions. This remains the case even following chromosome fusions to form three fission-yeast-length entities, revealing a species-specific organizing principle that correlates with condensin binding site spacing. Unexpectedly, within each species, longer chromosome arms are always thicker, a trend also observed with human chromosomes. Arm length as a chromosome width determinant informs mitotic chromosome formation models.

Modeling cancer-associated mutations reveals an integrated role for the Pol epsilon catalytic core in replisome assembly and DNA synthesis

Project description:DNA polymerase epsilon (Pol epsilon) plays multiple roles in genome duplication and its catalytic subunit POLE suppresses tumorigenesis in humans. Despite its importance, we have limited understanding of Pol epsilon functional mechanisms and how its loss-of-function affects the evolution of cancer genomes. To address this issue, we used the budding yeast ortholog Pol2 to model cancer-associated POLE mutations that affect an uncharacterized yet highly conserved Pol2/POLE family-specific region. Analysis of pol2 mutants revealed an unexpected role for this region in the incorporation of Pol epsilon into the pre-loading complex during replisome assembly. Cellular and reconstitution experiments further identified a separate role for this region in promoting Pol epsilon polymerase activity. Unlike previously reported POLE mutations leading to hypermutation in cancer cells, the examined pol2 variants increase gross chromosomal rearrangements but not mutation rates. Our findings thus suggest that the Pol epsilon catalytic core integrates replisome assembly and DNA polymerization functions and that POLE tumor suppressive roles likely extend beyond limiting replication errors.

Plasticity of Mitochondrial DNA Inheritance and its Impact on Nuclear Gene Transcription in Yeast Hybrids grown on YP Glycerol 28C

Project description:Mitochondrial DNA (mtDNA) in budding yeast is biparentally inherited, but colonies rapidly lose one type of parental mtDNA, becoming homoplasmic. Therefore, hybrids between different yeast species possess two homologous nuclear genomes, but only one type of mitochondrial DNA. We hypothesise that the choice of mtDNA retention is influenced by its contribution to hybrid fitness in different environments, and that the allelic expression of the two nuclear sub-genomes is affected by the presence of different mtDNAs in hybrids. Here, we crossed Saccharomyces cerevisiae with S. uvarum under different environmental conditions and examined the plasticity of the retention of mtDNA in each hybrid.

The conserved role of the RSC chromatin remodeler in the establishment of nucleosome depleted regions

Project description:The occupancy of nucleosomes governs access to the eukaryotic genomes and results from a combination of biophysical features and the effect of ATP-dependent remodeling complexes. Most promoter regions show a conserved pattern characterized by a nucleosome-depleted region (NDR) flanked by nucleosomal arrays. The conserved RSC remodeler was reported to be critical to establish NDR in vivo in budding yeast but other evidences suggested that this activity may not be conserved in fission yeast. By reanalysing and expanding previously published data, we propose that NDR formation is dependent on RSC in both yeast species. We also discuss the most prominent biological role of RSC and the possibility that non-essential subunits define alternate versions of the complex.
