Project description:Understanding the gene regulation of plant pathogens is crucial for pest control and thus global food security. An integrated understanding of bacterial gene regulation in the host is dependent on multi-omic datasets, but these are largely lacking. Here, we simultaneously characterized the transcriptome and proteome of a bacterial pathogen in plants. We found a number of bacterial processes affected by plant immunity at the transcriptome and proteome levels. For instance, the salicylic acid-mediated plant immunity suppressed the accumulation of proteins comprising the tip component of bacterial type III secretion system. Interestingly, there were instances of concordant and discordant regulation of bacterial mRNAs and proteins. Gene co-expression analysis uncovered previously unknown gene regulatory modules underlying virulence. This study provides molecular insights into the multiple layers of gene regulation that contribute to bacterial growth in planta and elucidate the role of plant immunity in affecting pathogen responses.

Project description:Gene regulation of bacterial pathogens in the host is not comprehensively understood due to the difficulty in analyzing genome-wide mRNA and protein expression of bacteria during infection. Here, we jointly analyzed transcriptome and proteome of a foliar bacterial pathogen in plants. Bacterial transcriptome changes can explain to a large extent their proteome changes in resistant and susceptible plants. However, a part of bacterial type III secretion system was suppressed by plant immunity preferentially at the protein level. Also, gene co-expression analysis uncovered previously unknown gene regulatory modules underlying bacterial virulence. Collectively, integrated in planta bacterial omics provides molecular insights into multiple layers of bacterial gene regulation that contributes to virulence and roles of plant immunity in controlling it.

Project description:Both prokaryotic and eukaryotic organisms take deterministic decisions to reprogram cell fates. A macroscopic manifestation of such an event is the remodelling of the cellsâ morphology and it typically is governed at the molecular scale by massive reorganization of the cellular transcriptome. With the regulation at the level of transcription initiation representing the most common form for such developmental reprogramming, cells typically rely on one or several master regulators to coordinate the the activity of hundreds of genes simultaneously by directly binding to their promoters. Despite the apparent simplicity of prokaryotes and their reduced genome size compared to that of their eukaryotic counterparts, free-living bacteria typically encode hundreds of transcription factors (TFs) in their genomes that could act as master TFs. By contrast, obligate intracellular bacteria such as Chlamydiae have a drastically reduced genome due to their intimate association with the host and thus a smaller number of TF genes. The genomes of members of the Chlamydiaceae family, which include the well-known bacterial pathogens Chlamydia trachomatis and Chlamydia pneumoniae, are only 1-1.2 Mbp. By contrast, members of the environmental Chlamydiae Waddlia chondrophila and Parachlamydia acanthamoebae have a 2-fold and 3-fold larger genome, respectively, likely allowing for an expansion of the host range while still retaining their host dependence and parasitic life style. Moreover, they all exhibit a characteristic chlamydial developmental cycle via two functionally specialized morphotypes, the infectious non-dividing elementary bodies (EBs) and the non-infectious dividing reticulate bodies (RBs). This developmental cycle is usually divided in three stages: the early stage during which EBs enter host cells and differentiate into RBs; the mid-stage where RBs proliferate inside a vacuole called inclusion and the late stage where RBs differentiate back into EBs and are released after exocytosis or cell lysis. Chlamydial genes are thus classified into three different temporal classes (early, mid and late expressed genes), likely reflecting the need of these transcripts in each of the three developmental stages. W. chondrophila, an emerging pathogen implicated in abortion in bovine and miscarriage in humans, encodes less than 20 TFs, 10 of which are conserved among the Chlamydiae. In light of this low TF multiplicity in the chlamydial pan-genome along with the common developmental cycle and parasitic life style, we aimed to define the regulatory pan-genome of each these conserved TFs to identify the elusive chlamydial master regulator and to characterize underling specificity for its target promoters using chromatin-immunoprecipitation followed by deep-sequencing (ChIP-Seq) of chlamydial cells growing inside the host. The immunochemistry of ChIP-Seq has the advantage of minimizing the contaminating nucleic acids compared to chlamydial transcriptome studies, it has the added benefit of providing the first unambiguous glimpse into the regulatory landscape of a bacterium inside host, offering a solid framework in understanding the stochastic and/or deterministic switches that bacteria rely on during infections. Project description:Background: Plant disease is a major challenge to agriculture worldwide, and it is often exacerbated by abiotic environmental factors. During some plant-pathogen interactions, heat stress increases host susceptibility, a tendency which could spell disaster in light of the global warming trends associated with climate change. Despite the importance of this phenomenon, little is known about the molecular mechanisms that cause it. To better understand host plant responses during simultaneous heat and pathogen stress, we conducted a transcriptomics experiment for rice plants infected with Xanthomonas oryzae (Xo), an economically important bacterial pathogen of rice, during high temperature stress. Results: Using RNA-Seq technology, 8,499 differentially expressed genes were identified as temperature responsive in one rice cultivar, IRBB61, experiencing susceptible and resistant interactions with Xo across three time points. Many genes with gene ontology terms associated with stress response were identified. Notably, genes in the plant hormone abscisic acid (ABA) biosynthesis and response pathways were identified as upregulated by high temperature in both mock-treated plants and plants in the susceptible interaction and suppressed by high temperature in plants in the resistant interaction. A DNA sequence motif similar to known ABA-responsive cis-regulatory elements was identified in the promoter region upstream of genes upregulated in susceptible but downregulated in resistant interactions. Conclusions: The results of our study suggest that the plant hormone ABA is an important node for cross-talk between plant transcriptional response pathways to high temperature stress and pathogen attack. Genes in this pathway represent an important focus for future study to determine how plants evolved to deal with simultaneous abiotic and biotic stresses.

Project description:Plant leaf intercellular space provides a nutrient-rich and heterogeneous niche for microbes that have a critical impact on plant health. However, how individual plant cells respond to heterogeneous microbial colonization remains largely elusive. Here, by time-resolved simultaneous single-cell transcriptome and epigenome profiling of plants (Arabidopsis thaliana) infected by virulent and avirulent bacterial pathogens (Pseudomonas syringae), we present an atlas of gene regulatory logic involving transcription factors, potential cis-regulatory elements, and target genes associated with disease and immunity. We also identify previously uncharacterized cell populations with distinct immune gene expression within major developmental cell types. Furthermore, we employ time-resolved spatial transcriptomics to reveal spatial heterogeneity of plant immune responses linked to pathogen distribution. Integration of our single-cell multiomics and spatial omics data enables spatiotemporal mapping of defense gene regulatory logic. Overall, this study provides a molecularly-defined spatiotemporal map of plant-microbe interaction at the single-cell resolution.
