Dissecting transcriptome complexity in chronic myeloid leukemia using TIF-Seq2

Project description:Eukaryotic transcriptomes are complex involving thousands of overlapping transcripts. The interleaved nature of the transcriptome complicates its annotation, limits our ability to identify regulatory regions and, in some cases, can lead to misinterpretation of gene expression. Long-read technologies promise to solve this problem, however short-read approaches have still better throughput and quality. To bridge this gap, we have developed an optimized method, TIF-Seq2, able to sequence simultaneously the 5’ and 3’ end of individual mRNA molecules at single-nucleotide resolution. We investigate the transcriptome of a well-characterized human cell line (K562) and identify thousands of new transcript isoforms. By focusing on mRNAs challenging to investigate with RNA-Seq, we accurately define boundaries of low expressed intergenic and read-through transcripts. We validate those novel features in cell lines and in chronic myeloid leukaemia patients. Our results demonstrate that TIF-Seq2 improves the annotation of complex genomes facilitating the assignment of promoters to genes and the identification of transcriptionally fused proteins.

Project description:Single-cell DNA methylome profiling has enabled the study of epigenomic heterogeneity in complex tissues and during cellular reprogramming. However, broader applications of the method have been impeded by the modest quality of sequencing libraries. Here we report snmC-seq2, which provides improved read mapping, reduced artificial reads, enhanced throughput, and increased library complexity compared to snmC-seq. snmC-seq2 is an efficient strategy suited for large scale single-cell epigenomic studies.

Dissecting the Immune Landscape of Acute Myeloid Leukemia.

Project description:Acute myeloid leukemia (AML) is a molecularly heterogeneous hematological malignancy with variable response to treatment. Recurring cytogenetic abnormalities and molecular lesions identify AML patient subgroups with different survival probabilities; however, 50⁻70% of AML cases harbor either normal or risk-indeterminate karyotypes. The discovery of better biomarkers of clinical success and failure is therefore necessary to inform tailored therapeutic decisions. Harnessing the immune system against cancer with programmed death-1 (PD-1)-directed immune checkpoint blockade (ICB) and other immunotherapy agents is an effective therapeutic option for several advanced malignancies. However, durable responses have been observed in only a minority of patients, highlighting the need to gain insights into the molecular features that predict response and to also develop more effective and rational combination therapies that address mechanisms of immune evasion and resistance. We will review the state of knowledge of the immune landscape of AML and identify the broad opportunity to further explore this incompletely characterized space. Multiplexed, spatially-resolved immunohistochemistry, flow cytometry/mass cytometry, proteomic and transcriptomic approaches are advancing our understanding of the complexity of AML-immune interactions and are expected to support the design and expedite the delivery of personalized immunotherapy clinical trials.

Gene expression profiling in myeloid cells of chronic myeloid leukemia patients

Project description:To clarify whether myeloid cells in chroninc myeloid leukemia (CML) harbor any signs of altered characteristics, we performed transcriptome analyses of type 1 conventional dendritic cells (cDC1s), basophils, monocytes, and neutrophils isolated from peripheral blood of CML patients and healthy donors. Taken together with the flow cytometric analyses of these cells and bone marrow progenitors, our results indicated that anti-tumor immunity is impaired in CML patients by BCR-ABL via both disrupting cDC1 development and promoting myeloid cell-mediated immune suppression.

Hoxa9 and Meis1 cooperatively induce addiction to Syk signaling by suppressing miR-146a in acute myeloid leukemia

Project description:The transcription factor Meis1 drives myeloid leukemogenesis in the context of Hox gene overexpression but is currently considered undruggable. We therefore investigated whether myeloid progenitor cells transformed by Hoxa9 and Meis1 become addicted to targetable signaling pathways. A comprehensive (phospho)proteomic analysis revealed that Meis1 increased Syk protein expression and activity. Syk upregulation occurs through a Meis1-dependent feed-forward loop. By dissecting this loop, we show that Syk is a direct target of miR-146a, whose expression is indirectly regulated by Meis1 through the transcription factor PU.1. In the context of Hoxa9 overexpression, Syk induces Meis1, recapitulating several leukemogenic features of Hoxa9/Meis1-driven leukemia. Finally, we show that Syk inhibition disrupts the identified regulatory loop, prolonging survival of mice with Hoxa9/Meis1-driven leukemia.
