Transcriptome profiling of tomato fruits of a FRUITFULL-suppressed line and rin mutant by next generation RNA sequencing

Project description:The tomato MADS-box FRUITFULL (FUL) homologs, FUL1 and FUL2, interact with the main ripening regulator RIPENING INHIBITOR (RIN). To clarify their role in fruit ripening, we generated FUL1/FUL2-suppressed transgenic lines by RNAi. We found that five transgenic lines bearing fruits that did not ripen normally: lycopene accumulation and increase of ethylene production were severely inhibited. We then performed next generation RNA sequencing (RNA-Seq) analysis of the fruits of a FUL1/FUL2-suppressed line (TF18) with those of the wild type (Ailsa Craig cultivar; AC) and rin mutant. The comparison of RNA-Seq data among them indicated that FUL1/FUL2-suppression significantly affected the expression of a larger portion of ripening-induced and -repressed genes than the rin mutation did. Moreover, the effect of FUL1/FUL2-suppression was observed not only in the fruits harvested at the wild type ripening age [45 days after pollination (DAP)] but also in those at the pre-ripening age (35 DAP). This suggests that the FUL homologs play an essential role in the regulation of fruit development and ripening, the role which covers a wider range of biological processes than RIN does. Differentially expressed genes (DEGs) between the wild type and TF18 fruits included known ripening-related genes such as ACS2 and ACS4 involved in ethylene production and PSY1 in carotenoid biosynthesis, consistent with the phenotype of TF18 fruits described above. The DEGs also included many direct RIN target genes, which supports the hypothesis that the FUL homologs regulate fruit ripening in a form of MADS-box complex with RIN. mRNA profiles of wild type (Ailsa Craig cultivar), rin mutant and FUL1/FUL2-suppressed tomato fruits harvested at 35DAP and 45 DAP were generated by next generation sequencing, in triplicate, using Illumina Hiseq2000.

Trichoderma applications on strawberry plants: a proteomic analysis of treated vs control plants

Project description:Many Trichoderma spp. are successful plant beneficial microbial inoculants due to their ability to act as biocontrol agents with direct antagonistic activities to phytopathogens, and as biostimulants capable of promoting plant growth. This work investigates the effects of treatments with three selected Trichoderma (strains T22, TH1 and GV41) to strawberry plants on the productivity and proteome of the formed fruit. Proteomic analysis of fruits,harvested from the plants previously treated with Trichoderma and control plants was performed by using a TMT-based protein quantification strategy. Bioinformatic analysis of the differential proteins accumulation in fruits, harvested from the treated plants, revealed a central network of interacting molecular species, that demonstrated the modulation of different plant physiological processes following the microbial inoculation.

Project description:To identify genes associated with citrus peel development and manifestation of peel disorders, we analyzed flavedo, albedo and juice sac tissues from navel orange displaying, and not displaying, the puff disorder. Symptomatic and healthy M-bM-^@M-^\NavelM-bM-^@M-^] orange fruits were harvested from an orchard located in in Pauma Valley, San Diego County, California, USA. Sampling for all analysis (healthy or disordered Navel orange) was performed at the same time, from trees grown under the same agronomic, soil, and environmental conditions. Healthy and disordered fruits were analyzed at the mature stage. All transcriptome analysis was performed on mature fruit. For each type of fruit, three tissues (flavedo, albedo, and juice sacs) from three different trees (biological replicates) were separately analyzed. Four symptomatic fruits comprised one biological replicate each. Two healthy fruits comprised two biological replicates of control samples. A 1 cm-thick equatorial disc and four sections (N, S, E, and W) were cut per fruit. The pivotal ripening gene SlDML2 participates in regulating disease resistance in tomato

Project description:To decipher the molecular basis underlying SlDML2-mediated defense response to B. cinerea, a comparative transcriptomic analysis was performed using B. cinerea-infected tomato fruits of the sldml2-3 mutant and wild-type at 39-day post-anthesis. A total of 2310 differentially expressed genes (DEGs; fold change ≥ 2 and adjusted P value < 0.05) were identified, of which 1431 were up-regulated and 879 were down-regulated in fruits of the sldml2-3 mutant compared to the wild-type. This indicates an obvious transcriptome reprogramming caused by SlDML2 mutation in the process of B. cinerea infection.
