Project description:Two Alexandrium fundyense (former tamarense) genotypes with different lytic capacties were analyzed with respect to their response towards co-occuring protistan grazers (Polykrikos) grazing on conspecifics. One Alexandrium genotype was able to lyse the grazer whereas the other genotype completely lacks this ability. The difference in their genotypes resulted in the creation of different niches and in difference in their gene expression response.

Differential impact of co-expressed SP-A1/SP-A2 protein on AM miRNome; sex differences

Project description:In humans there are two surfactant protein A (SP-A) functional genes SFTPA1 and SFTPA2 encoding innate immune molecules, SP-A1 and SP-A2, respectively, with numerous genetic variants each. SP-A interacts and regulates many of the functions of alveolar macrophages (AM). It is shown that SP-A variants differ in their ability to regulate the AM miRNome in response to oxidative stress (OxS). Because humans have both SP-A gene products, we were interested to determine the combined effect of co-expressed SP-A1/SP-A2 (co-ex) in response to ozone (O3) induced OxS on AM miRNome. Human transgenic (hTG) mice, carrying both SP-A1/SP-A2 (6A2/1A0, co-ex) and SP-A- KO were utilized. The hTG and KO mice were exposed to filtered air (FA) or O3 and miRNA levels were measured after AM isolation with or without normalization to KO. We found: (i) The AM miRNome of co-ex males and females in response to OxS to be largely downregulated after normalization to KO, but after Bonferroni multiple comparison analysis only in females the AM miRNome remained significantly different compared to control (FA); (ii) The targets of the significantly changed miRNAs were downregulated in females and upregulated in males; (iii) Several of the validated mRNA targets were involved in pro-inflammatory response, anti-apoptosis, cell cycle, cellular growth and proliferation; (iv) The AM of SP-A2 male, shown, previously to have major effect on the male AM miRNome in response to OxS, shared similarities with the co-ex, namely in pathways involved in the pro-inflammatory response and anti-apoptosis but also exhibited differences with the cell-cycle, growth, and proliferation pathway being involved in co-ex and ROS homeostasis in SP-A2 male. We speculate that the presence of both gene products versus single gene products differentially impact the AM responses in males and females in response to OxS.

Label-free proteomics of two bacterial strains grown on hydrocarbon

Project description:Two bacterial strains isolated from Chinese oilfield, Dietzia sp. DQ12-45-1b and P. stutzeri SLG510A3-8, were found having synergistic effect on hydrocarbon biodegradation. To investigate the synergy mechanism between the two strains, they were cultivated separately or individually in a two-chamber bioreactor containing the mineral medium supplemented with hexadecane, and were harvested at the later exponential phase for the label-free proteomics analysis on LC-LTQ-Orbitrap MS. Therefore, four groups of proteome profiles were obtained, including the one from Dietzia sp. monoculture, the one from P. stutzeri monoculture, the one from Dietzia sp. in the co-culture system, and the one from P. stutzeri in the co-culture system. The comparative proteomics analysis between the mono- and co-cultivated Dietzia sp. showed that a total of 222 Dietzia sp. proteins had significantly differential expression in the two groups. For P. stutzeri, it was statistically found that a total of 198 P. stutzeri proteins in P. stutzeri mono- and co-culture systems had significantly differential expression. Afterward, by integrating the proteomics data with our in silico data, the synergistic hexadecane degradation was found to be attributed to the cross-feeding and intermediate-induced metabolic regulation between the two strains.

Next-generation sequence analysis of the submerged Iris tectorum in plant culture and in plant-algae co-culture

Project description:We conducted a culture experiment by deeply submerging plants in swine wastewater in culturing Iris tectorum and co-culturing Iris tectorum and Dictyosphaerium sp., and found that the plants grew sub-normal in the plant-microalgae co-culture while the plants were dead after 21 days in the plant culture. We generated a comprehensive RNA-seq dataset from the submerged Iris tectorum leaves in both the plant culture and the plant-microalgae co-culture, aiming at providing information on the response mechanisms of the plants to waterlogging stress. Besides raw reads of the RNA-seq dataset, we used DEseq2 algorithms to detect the differently expressed genes in the plants between the different cultures. Additionally, we performed the plant disease resistance gene analysis for all the differentially expressed genes.
