Diurnal rhythmicity of fecal microbiota and metabolite profiles in the first year of life: a randomized controlled interventional trial with infant formula

Project description:Microbiota assembly in the infant gut is influenced by time and duration of dietary exposure to breast-milk, infant formula and solid foods. In this randomized controlled intervention study, longitudinal sampling of infant stools (n=998) showed similar development of fecal bacterial communities between formula- and breast-fed infants during the first year of life (N=210). Infant formula supplemented with galacto-oligosaccharides (GOS) was most efficient to sustain high levels of bifidobacteria compared to formula containing B. longum and B. breve or placebo. Metabolite (untargeted) and bacterial profiling (16S rRNA/shallow metagenomics sequencing) revealed 24-hour oscillations and integrated data analysis identified circadian networks. Rhythmicity in bacterial diversity, specific taxa and functional pathways increased with age and was most pronounced following breast-feeding and GOS-supplementation. Circadian rhythms in dominant taxa were discovered ex-vivo in a chemostat model. Hence microbiota rhythmicity develops early in life, likely due to bacterial intrinsic clock mechanism and is affected by diet.

Project description:Regulation of nutrient status during fasting and refeeding plays an important role in maintaining metabolic homeostasis in the liver. Thus, we investigated the impact of the physiological fed–fasted–refed cycle on hepatic gene expression in nutrient-sensitive mice. We performed transcriptomic analysis of liver samples in fed, fasted and refed groups of mice. Through mRNA-sequencing (RNA-Seq) and miRNA-Seq, we compared fasted and fed states (fasted versus fed cohort) as well as refed and fasted states (refed versus fasted cohort) to detect dynamic alterations of hepatic mRNA– miRNA expression during the fed–fasted–refed cycle

RNA-sequencing analysis of Douglas-fir transcriptome responses to diesel emissions generated with CeO2 nanoparticle additive

Project description:Transcriptome changes of Douglas-fir seedlings were analyzed to investigate molecular impacts of exposure to airborne emissions released from combustion of diesel fuel containing engineered cerium dioxide (CeO2) nanoparticle catalysts (DECe). We analyzed mRNA-sequencing data from exposed one-year-old needles. Our hypothesis is that 2-week chamber exposure to DECe would induce certain distinct transcriptome changes in the needles compared with responses to conventional diesel exhaust (DE) or filtered DECe Gas Phase. Blast2GO gene ontologies (GOs) enriched by significantly up-regulated DECe transcripts were nested within the GOs for DE, however, 93.5% of enriched GOs for significantly down-regulated DECe transcripts were unique. DECe attenuated expression of genes that affect functions of transferases, kinases, transmembrane transporters, transcription factors, diester hydrolases and RNA polymerase III; processes of protein phosphorylation, responses to stimuli, hormones and chemicals, carbohydrate transport, RNA polymerase III transcription, and cellular anion homeostasis; plus, components of the plasma membrane. MapMan analysis also identified RNA regulation of transcription, protein degradation, and lipid metabolism pathways that were enriched with DECe down-regulated transcripts. Divergent DECe treatment effects were associated with significantly elevated needle uptake of cerium. DE affected expression of more genes than DECe. Nevertheless, unique transcriptome profile changes suggest that chronic DECe exposure may adversely affect plant growth and development.

Characterizing the TRb1 cistrome in mouse liver

Project description:ChIP-seq data from mouse liver over-expressing GFP and fed a PTU diet and treated with saline, or overexpressing biotinylated TRb1 and GFP and fed a PTU diet, treated with either saline or T3 Mouse liver was infected with adenovirus that either expressed only GFP or GFP and biotinylated TRb1 and were fed a PTU diet, followed by injections with only saline (GFP-only livers) or with saline or T3 (Biotinylated-TRb1 and GFP livers). ChIP assays were performed using streptavidin agarose to capture biotinylated TRb1 followed by library construction and sequencing.
