Project description:Low oxygen tensions are often encountered in flooded soils of rice fields by root-associated, strictly respiratory, beta proteobacterium, Azoarcus sp. BH72 which fixes nitrogen only under microaerobic condition. In this study, genome wide oligonucleotide microarrays were used compare the global transcription profile of Azoarcus sp. BH72 under microaerobic condition with cells grown under aerobic condition, both with ammonia as sole nitrogen source. The outcome of this study will provide a better insight about the establishment of this endophyte in the microaerobic environment, probably prevailing inside of the rice root niche .

Metabolomics of novel Actinobacteria from oligotrophic subsurface soils

Project description:There is a growing interest in the role of metabolite exchange (cross-feeding) in microbial community stability, resilience and longitudinal dynamics. Though the number of genome sequences available to researchers continues to grow, we still have a poor understanding of how to relate genomic information to exometabolite production/consumption capacity and how that capacity changes across different conditions. Our experimental design will be to obtain polar metabolomes and transcriptomes simultaneously from three conditions for each strain: Condition 1) mid-logarithmic phase (control); Condition 2) trace metal limited stationary phase; and Condition 3) nitrogen limited stationary phase. These experimental conditions were chosen because the bioavailability of trace metals and nitrogen in subsurface environments can be variable and nutrient availability has been shown to influence exometabolite profiles of Actinobacteria (Senges, et al 2018 PNAS). Transcriptome comparison of the wild type strain Azoarcus sp. BH72 with that of nifLA knockout strain under nitrogen fixing condition

Project description:Azoarcus sp. BH72 is known to express nitrogenase genes endophytically in rice seedlings in gnotobiotic culture. Availability of fixed nitrogen is one of the important signals regulating the transcription of nitrogenase genes and hence nitrogen fixing activity. NifA is the essential transcription activator of nif genes. RNA isolated from the nifA knockout mutant of strain BH72 was compared with the transcriptome of wild type under nitrogen fixing condition using a global genome wide microarray approach and the differences in the gene expression profile were monitered.

Phosphate limitation intensifies negative effects of ocean acidification on globally important nitrogen fixing cyanobacterium

Project description:The filamentous diazotrophic cyanobacteria Trichodesmium spp. supply fixed nitrogen (N) to the N-depleted oligotrophic oceans where their growth is often limited by the low availability of phosphorus(P) and/or iron. Previous studies have mostly been focused on the effects of ocean acidification on Trichodesmium under nutrient sufficient or iron-limited conditions. Only a few studies have examined the impacts of ocean acidification on Trichodesmium grown at low P concentrations using non-steady-state batch cultures. Here we cultured Trichodesmium using P-limited continuous cultures (chemostat) to mimic steady-state oceanic low P condition, and used comparative NGS-derived Trichodesmium transcriptome profiling (RNA-seq) analysis to find differentially expressed genes and cellular pathways in response to acidification.

Unique genes was identified for nitrogen uptake and utilization process. We used microarrays to detail the gene expression and identify the candidate genes related to uptake and utilization of nitrogen in root and shoot tissues of wheat genotypes.
