Project description:We report a heterogeneous cellular response to IR by single cell transcriptome sequencing utilizing the modified Smart-seq2 technology in cultured MDA-MB-231 cells. Single cell tSNE clustering analysis showed four distinctive clusters of cells. And in the absence of the ATM kinase, cells displayed much less transcriptional changes after IR. We also selected three detected IR-induced genes for functional validation to confirm their importance in radiosensitivity.

MET-dependent modulation of cellular responses to ionizing radiation by quantitative phosphoproteomics

Project description:Increasing evidence suggests that inhibiting growth factor receptor tyrosine kinases (RTKs) signaling may modulate cellular responses to DNA-damaging agents widely used in cancer treatment. In that respect, the MET RTK is deregulated in abundance and/or activity in a variety of human tumors. Using two proteomic techniques, we explored how the MET inhibitor tepotinib modulates global cellular phosphorylation response to ionizing radiation (IR). Following an immunoaffinity-based phosphoproteomic discovery survey we selected candidate phosphorylation sites for extensive characterization by targeted proteomics focusing on phosphosites that consist of the SQ motif recognized by the PIKK-related kinases ATM, ATR and PRKDC. Several substrates of the DNA damage response (DDR) were confirmed to be modulated by sequential MET inhibition and IR, or MET inhibition alone.

Project description:Our understanding on transcriptional regulation of tumour cells responding to ionizing radiation (IR) has mostly come from bulk sequencing. However, due to the heterogeneity of tumour, how each individual cell responds to IR differently is unclear. We report here a heterogeneous cellular response to IR by single cell transcriptome sequencing. We utilized the barcoded Smart-seq2 single cell transcriptome sequencing technology in breast cancer cell line MDA-MB-231 both without and with IR treatment. To further understand how ATM, a major hub protein required for an optimal DNA damage response, affected the heterogeneous IR response, we also knocked down ATM gene for single cell transcriptome sequencing. Single cell t-SNE analysis showed four clusters of cells responding to IR in distinctive ways: Cluster 1 changed the least; Cluster 2 responded to IR by upregulating ribosome associated genes, while Cluster 4 upregulated both ribosome and G1/S phase associated genes; Cluster 3 was a new cluster, which appeared only in irradiated cells. In the absence of ATM kinase, cells displayed much less transcriptional changes after IR. And Cluster 4 in wild-type cells, which had the greatest change in response to IR, was not present in the ATM knock-down cells. We also selected three IR-induced genes for functional validation in both MDA-MB-231 and an additional breast cancer cell line to demonstrate their importance in radiation sensitivity. Taken together, our single cell transcriptome analysis has revealed a heterogeneous cellular response to DNA damage induced by IR and identified potential biomarkers of radiation sensitivity.

Effects of Ionizing Radiation on Self Renewal and Pluripotency of Human Embryonic Stem Cells

Project description:Human embryonic stem cells (hESCs) present a novel platform for in vitro investigation of the early embryonic cellular response to ionizing radiation. Thus far, no study has analyzed the genome-wide transcriptional response to ionizing radiation in hESCs. In this study, we use Agilent microarrays to analyze the global gene expression changes in H9 hESCs after low (0.4 Gy), medium (2 Gy), and high (4 Gy) dose irradiation. Undifferentiated H9 hESCs were cultured on Matrigel in feeder-free conditions, and exposed to ionizing radiation at the indicated dosage (or control) from a Cesium-137 irradiator. Total RNA was isolated 24 hours after irradiation in the same feeder-free culture conditions. Experiment was repeated three times for each group, yielding a total of 12 distinct samples.

CT26 Proteome and Immunopeptidome treated with Ionizing Radiation

Project description:This project explored the relationship between ionizing radiation and antigen presentation using both proteomic and immunopeptidomics methodologies. We investigated the radiation-specific changes which occur in the colorectal tumor cell proteome associated with changes in dose and time after irradiation. We used this data to observe the changes in key regulators and effector proteins of the antigen processing and presentation machinery. Furthermore, a parallel immunopeptidomics analysis enabled a peptide-level assessment of antigen presentation to correlate changes observed in the proteome thereby defining a radiation-specific peptide repertoire. A nuanced relationship between protein expression and antigen presentation was observed where radiation-induced changes in proteins do not always correlate with increased presentation of associated peptides. Furthermore, a neoantigen which increases in the context of radiation was characterised. This study provides new insights into how radiation enhances antigen processing and presentation that could be suitable for the development of combinatorial therapies.
