Whole-Exome and Transcriptome Analysis of UV-Exposed Epidermis and Carcinoma In Situ Reveals Early Drivers of Carcinogenesis.

Project description:Squamous cell carcinoma in situ (SCCIS) is a prevalent precancerous lesion that can progress to cutaneous squamous cell carcinoma. Although SCCIS is common, its pathogenesis remains poorly understood. To better understand SCCIS development, we performed laser captured microdissection of human SCCIS and the adjacent epidermis to isolate genomic DNA and RNA for next-generation sequencing. Whole-exome sequencing identified UV-signature mutations in multiple genes, including NOTCH1-3 in the epidermis and SCCIS and oncogenic TP53 mutations in SCCIS. Gene families, including SLFN genes, contained UV/oxidative-signature disruptive epidermal mutations that manifested positive selection in SCCIS. The frequency and distribution of NOTCH and TP53 mutations indicate that NOTCH mutations may precede TP53 mutations. RNA sequencing identified 1,166 differentially expressed genes; the top five enriched gene ontology biological processes included (i) immune response, (ii) epidermal development, (iii) protein phosphorylation, (iv) regulation of catalytic activity, and (v) cytoskeletal regulation. The NEURL1 ubiquitin ligase, which targets Notch ligands for degradation, was upregulated in SCCIS. NEURL1 protein was found to be elevated in SCCIS suggesting that increased levels could represent a mechanism for downregulating Notch during UV-induced carcinogenesis. The data from DNA and RNA sequencing of epidermis and SCCIS provide insights regarding SCCIS formation.

Project description:In order to evaluate the identification of genes and pathways, the global gene expression profiles were assessed in response to UV, TiO2 and UV+TiO2 on nematode, Caenorhabditis elegans. We performed whole genome DNA microarray experiments using age synchronized young adult C. elegans population exposed to UV, TiO2 and UV+TiO2 for 24h. We used whole genome microarrays to screen for global changed in C. elegans transcription profiles and with subsequent quantitative analysis conducted on selected genes.

Project description:Analysis of microRNA expression in keratinocytes by relative quantification (RQ) using the comparative Ct method. Real-time quantitative PCR analysis of microRNA in keratinocytes or reconstituted epidermis exposed to IL-22, LPS or UV radiation or a small molecule drug. Keratinocytes or reconstituted human epidermis were exposed to indicated treatments. A qPCR analysis of 365 microRNAs in keratinocytes. RNA (20 ng per reaction) reverse transcribed using 8 x Multiplex RT pools. Each resulting cDNA pool was mixed with TaqMan Universal PCR Master Mix and loaded in corresponding port on the TaqMan Array.

The effects of UV-miRNAs on melanocytes in situ

Project description:The response of microRNAs (miRNAs) to solar ultraviolet radiation (UVR) in human melanocytes while in their natural environment, and in particular, melanocytes from persons with a history of melanoma versus those from healthy persons, have yet to be described. Here, we used laser capture microdissection (LCM) to isolate and subsequently profile the expression of miRNAs in a pure population of melanocytes from human volunteers exposed to physiological doses of simulated sunlight (ssUVR). The majority of the UV-responsive miRNAs in the melanocytes of melanoma patients were down-regulated in expression when compared to those in the melanocytes of healthy individuals. De-repressed genes associated with these down-regulated UV-miRNAs belonged to regulatory modules involved in controlling the epithelial-to-mesenchymal transition (EMT), apoptosis, and immune-evasion, processes reputedly linked to melanoma.

Project description:To test the hypothesis that different mechanisms and/or factors might be involved in physiological pigmentary responses of the skin to different types of UV, we used whole human genome microarrays and immunohistochemical analyses to characterize human skin in situ to examine how melanocyte-specific proteins and paracrine melanogenic factors are regulated by repetitive exposure to suberythemal doses of different types of UV (UVA, UVB or SSR). Six volunteers with skin type II-III were irradiated with SSR, UVA or UVB radiation for 2 weeks (5 times per week, 10 times total) after preliminary determination of their MEDs. Biopsies were taken 3 days after the last irradiation.
