Project description:Purpose: Assess the cellular heterogeneity during the transition through partial EMT and MET in the spontaneous C3(1)-Tag breast cancer model. Methods: We performed MULTI-seq single cell RNA sequencing analysis in two different ex vivo assays: the collagen assay that models invasion and the colony formation assay that models metastatic outgrowth. Briefly, organoids were isolated from 4 different mice and either plated directly into collagen I matrix or further dissociated into clusters and plated into Matrigel. Cells were removed from the matrix and dissociated into single cells at day 0 (12h in matrix), day 3 and day 5. For each day, cells were barcoded by mouse and matrix and flow sorted for live cells before being processed on the 10X Genomics platform for barcoding and library construction. As a control for batch effect during library construction for the different time point, we added a cell line control (4T1) at each day. Finally, the libraries were sequenced together using the NOVAseq. Results: We sequenced 8,908 cells. After correction for batch effect, we performed a pseudotime analysis. We observed a temporal progression of the cells during invasion and colony formation. This transition is associated with a decrease in E-cadherin and an increase in vimentin expressions as well as other EMT genes during invasion and the opposite during colony formation. These results demonstrated at the single cell resolution that there is a temporal progression associated with EMT and MET during invasion and colony formation, respectively.

Project description:Gene expression changes during biofilm formation processes were investigated. The gene expression was compared at attachment, colony formation and maturation during biofilm formation. At the same time, the gene expressions were also compared with exponential phase and stationary phase in planktonic cells. The gene expression pattern at attachment and colony formation processes showed similar pattern with those in planktonic exponential phase, and the gene expression pattern at maturation process showed similar pattern with those in planktonic stationary phase. During the maturation process, metabolic activities of the cells in the biofilms decreased, and the genes involved in the anaerobic respiration and efflux pumps were induced. The analysis revealed that gene expression pattern was changed and the physiological states were changed dramatically during maturation process in the biofilms. Keywords: time course Affymetrix E. coli antisense genome array was used to compare the gene expression among biofilm formation processes (attachment, colony formation and maturation) and planktonic cells (exponential phase and stationary phase). All samples were grown in MOPS minimal media with 0.2% glucose at 37ºC. Biofilms were grown on glass surface in flow cells (1 x 4 x 40 mm), and samples were taken at 2 h, 24 h and 72 h. Planktonic cell were grown for 6 h (exponential phase) and 24 h (stationary phase). Experiments were repeated 3 times, which resulted in 3 replicates of 5 different samples.

Project description:Plasmodesmata (PD) are nanochannels that facilitate cell-to-cell transport in plants. More productive and photosynthetically efficient C4 plants form more PD at the mesophyll (M)-bundle sheath (BS) interface in their leaves than their less efficient C3 relatives. In C4 leaves, PD play an essential role in facilitating the rapid metabolite exchange between the M and BS cells to operate a biochemical CO2 concentrating mechanism, which increases the CO2 partial pressure at the site of Rubisco in the BS cells and hence photosynthetic efficiency. The genetic mechanism controlling PD formation in C3 and C4 leaves is largely unknown, especially in monocot crops, due to the technical challenge of quantifying these nanostructures with electron microscopy. To address this issue, we have generated stably transformed lines of Oryza sativa (rice, C3) and Setaria viridis (setaria, C4) with fluorescent protein-tagged PD to build the first spatiotemporal atlas of leaf pit field (cluster of PD) density in monocots without the need for electron microscopy. Across leaf development, setaria had consistently more PD connections at the M-BS wall interface than rice while the difference in M-M pit field density varied. While light was a critical trigger of PD formation, cell type and function determined leaf pit field density. Complementary temporal mRNA sequencing and gene co-expression network analysis revealed that the pattern of pit field density correlated with differentially expressed PD-associated genes and photosynthesis-related genes. PD-associated genes identified from our co-expression network analysis are related to cell wall expansion, translation and chloroplast signalling.

Project description:Phaeocystis is a globally distributed Prymnesiophyceae genus and usually forms massive harmful colony blooms, which impact marine ecosystem, mariculture, human health, and even threaten coastal nuclear power plant safety. However, the mechanisms behind the colony formation from the solitary cells remain poorly understood. Here, we investigated metabolic processes of both solitary and non-flagellated colonial cells of Phaeocystis globosa at different colonial bloom stages using a metaproteomic approach. Temperature was significantly correlated with Phaeocystis colony bloom formation, and the flagellated motile solitary cells with abundant flagellum-associated proteins, such as tubulin and dynein, were the exclusive cellular morphotype at the solitary cell stage featured with temperatures ≥ 21℃. When the temperature decreased to <21℃, tiny colonies appeared and the flagellum-associated proteins were identified lower abundances in both solitary and non-flagellated colonial cells, while proteins involved in biosynthesis, chain polymerization and aggregation of glycosaminoglycan (GAG), a key constituent of gelatinous matrix, were identified higher abundances, indicating the central role of active GAG biosynthesis during the colony formation. Furthermore, light utilization, carbon fixation, nitrogen assimilation, and amino acid and protein synthesis were also enhanced to provide sufficient energy and substrates for GAG biosynthesis. This study highlighted that temperature induced re-allocation of energy and substances toward GAG biosynthesis is essential for colony bloom formation of P. globosa.

Project description:Daphnia infochemicals can induce defensive responses in microalgae Scenedesmus spp., including colony formation and flocculation. We investigated the phenomenon using a combination of microalgal biology, physiological ecology, and quantitative isobaric tagging (iTRAQ) proteomics. We have discovered that flocculation as a defense response occurs at the early ‘alarm’ phase and requires increased energy resources, with an important role proposed in cysteine synthesis. It appears to be initially stimulated by the production of an extracellular matrix (mainly composed ofby polysaccharides and fatty acids), and later sustained at the ‘acclimation’ stage through Mitogen-activated protein kinase (MAPK) signalling cascades. Defensive strategies leading to colony formation required investment into fatty acids metabolism, to ensure the accurate separation of membranes during cell division. Furthermore, higher energy demands were required at the alarm phase which subsequently decreased at the acclimation stage, thus suggesting a trade-off between colony formation and support of floc form.
