Project description:Boreal toads (Anaxyrus boreas boreas) of the Southern Rocky Mountain population are declining due to the introduction of the chytrid fungus Batrachochytrium dendrobatidis (Bd). Boreal toads in Colorado are generally susceptible to Bd infection, but some Bd-tolerant populations persist in parts of the Southern Rocky Mountain and broader Eastern boreal toad population. We conducted a Bd challenge with lab-reared sibling toads from Bd-susceptible Colorado and purportedly Bd-tolerant Utah populations and report on transcriptomic responses to Bd during late infection in skin and liver tissue. Fewer immune genes were expressed in response to Bd in Colorado toads, but with greater upregulation compared to Utah toads, indicating a dysregulated immune response. Signatures of Bd-tolerance in Utah toads included more moderate upregulation in immune gene expression and a significantly enriched suite of gene functions related to innate and adaptive immune responses. Our transcriptomic results support the notion that Utah toads are tolerant to Bd, rather than resistant, carrying Bd loads similar to Colorado yet having a unique transcriptomic profile and presenting minimal clinical signs of chytridiomycosis. We conclude that closely related populations have divergent transcriptomic responses to Bd with a dysregulated immune response in Bd-susceptible toads.

Project description:This data is a case study done in the context of developing methods for assessing the taxonomic composition of microbial communities using metaproteomics. For this study with analyzed phototrophic biomats from two Soda Lakes in the Canadian Rocky Mountains using metaproteomics. For protein identification we generated a metagenome from which we predicted and annotated the protein sequences used to analyze the metaproteomes. The database is available in this PRIDE submission. Lake1 refers to Goodenough Lake (GEM, 51°19'47.64"N 121°38'28.90"W) and Lake2 referes to Last Chance Lake (LCM, 51°19'39.3" N 121°37'59.3"W).

Project description:Endophytic fungi are root-inhabiting fungi that can promote plant growth in a variety of ways. They can directly stimulate plant growth by producing phytohormones, such as auxin and gibberellins. They can also indirectly promote plant growth by helping plants to acquire nutrients, such as nitrogen and phosphorus, and by protecting plants from pests and pathogens.In this study, we used a proteomic approach to identify the proteins that are expressed in rice plants after they are treated with endophytic fungi. We found that the treatment with endophytic fungi resulted in the expression of a number of proteins involved in plant growth, nutrient acquisition, and defense. These results suggest that endophytic fungi can promote plant growth and improve plant resilience to stress.

Project description:Endophytic fungi are fungi that live inside the roots of plants. They can promote plant growth through a variety of direct and indirect mechanisms. Direct mechanisms include the production of phytohormones, such as auxin and gibberellins, which can stimulate plant growth. Endophytic fungi can also fix nitrogen, solubilize phosphate, and produce siderophores, which are compounds that chelate iron and make it available to plants. In addition, some endophytic fungi produce antimicrobial metabolites that can protect plants from pests and pathogens. Indirect mechanisms include the induction of systemic resistance, which is a plant's ability to defend itself against pests and pathogens. Endophytic fungi can also help plants to tolerate abiotic stresses, such as drought, salinity, and heavy metals. Project description:Roots of Arabidopsis thaliana do not engage in symbiotic association with mycorrhizal fungi but host taxonomically diverse fungal communities that influence health and disease states. We sequenced the genomes of 41 isolates representative of the A. thaliana root mycobiota for comparative analysis with 79 other plant-associated fungi. We report that root mycobiota members evolved from ancestors having diverse lifestyles and retained diverse repertoires of plant cell wall-degrading enzymes (PCWDEs) and effector-like small secreted proteins. We identified a set of 84 gene families predicting best endophytism, including families encoding PCWDEs acting on xylan (GH10) and cellulose (AA9). These genes also belong to a core transcriptional response induced by phylogenetically-distant mycobiota members in A. thaliana roots. Recolonization experiments with individual fungi indicated that strains with detrimental effects in mono-association with the host not only colonize roots more aggressively than those with beneficial activities but also dominate in natural root samples. We identified and validated the pectin degrading enzyme family PL1_7 as a key component linking aggressiveness of endophytic colonization to plant health.
