Project description:YTN2 and YTN16 cells are chemically induced gastric cancer cell lines. YTN2 is spontaneously regressed in C57BL/6 mice in CD8+ T cell-dependent manner, while YTN16 grows progressively. To investigate tumor infiltrating T cells, we performed single-cell RNA-Seq of CD4+ and CD8+ T cells in YTN2 and YTN16 gastric tumor-bearing mice for 44 T cell-related genes (Supplementary Table 1).

Single-Cell Transcriptome Analysis Reveals Neutrophil Populations in Gastric Cancer

Project description:The full neutrophil heterogeneity and function remains incompletely characterized in gastric cancer progression. Here, we profiled >21,854 mouse neutrophils with an average of 1,189 genes per cell using single-cell RNA sequencing to provide a comprehensive transcriptional landscape of neutrophil function and fate decision in tumor progression. By combining scRNA-Seq analysis with tumor model, flowcytometry, genetic mice and clinical sample, our results define four neutrophils subpopulations in gastric cancer. Importantly, we also identified the critical transcription factor for the generation of effective activated neutrophils targeted for tumor cells.

Comprehensive Molecular Characterizations of Gastric Tissue and Gastric Cancer Revealed by Single-cell RNA-seq

Project description:Molecular knowledge of normal gastric tissues and gastric cancers remains incomplete. Here, we used single-cell RNA-seq to study the cell diversity of gastric tissues and gastric cancers. The expression landscape of normal gastric cell types and several candidate stem cell markers were obtained. Surprisingly, nearly all cell types in the antrum could transdifferentiate to intestinal metaplasia (IM). We also explored intra-tumoral heterogeneity and identified four common features of gastric cancer. In addition, we classified tumor cells into three major subtypes, which are associated with their prognosis. Finally, the proportions of mesenchymal and endothelial cells in the tumor microenvironment (TME) were negatively correlated with the prognosis of gastric cancer. Therefore, our work provides comprehensive molecular characterizations of both gastric development and gastric cancer at single-cell resolution and has significant potential to inspire better treatment strategies for gastric cancer. Dissecting the single-cell transcriptome network underlying gastric premalignant lesions and early gastric cancer [10x genomics]

Project description:Intestinal-type gastric cancer is preceded by premalignant lesions including chronic atrophic gastritis and intestinal metaplasia. In this study, we performed a scRNA-seq survey of 56,440 cells from thirteen gastric antral mucosa biopsies from nine patients with Non-atrophic gastritis (NAG), CAG, IM or early gastric cancer (EGC), and constructed a single-cell transcriptome atlas for gastric premalignant and early-malignant lesions. The thirteen biopsies, including three wild superficial gastritis (NAG) ones, three CAG ones, six IM ones and one EGC , spanned the cascade from gastritis to early gastric cancer.For each biopsy, we isolated single cells without prior selection for cell types and utilized the 10x Chromium platform to generate RNA-seq data. After removing low-quality cells (Methods), a total of 32, 332 cells that passed the quality control were retained for subsequent analysis, which yielded a median of 1941 detected genes per cell.
