Project description:Samples for RNA-seq were collected from cell cultures in YPD medium under 30 °C or 37 °C at the logarithmic phase. The gene expression levels of thermotlerant yeast and the parent under these two temperatures were analyzed. We found the most upregualted genes of the parent under high temperature versus normal temperature were involved in autophay. the peroxisome pathway was significantly upregulated in G14 under high temperature versus the parent under normal temperature. The antixidant system of yeast was activated under thermal stress.

To figure out the contribution of these genes and pathways to high protein expression ability in the mutant. Method: the samples were collected from the 60h fermentation culture. The fermentation medium was BMGY/BMMY with 1%(v/v) methanol as inducer. the cultivation condition was set under 28℃ and 37℃. Results: after data analysis, we found genes related to oxidative stress response were important.

Genome sequecing of yeast strain evolved under high glucose

Project description:A population of Saccharomyces cerevisiae was cultured for approximately 450 generations in the presence of high glucose to select for genetic variants. This experiment allows for a controlled model of adaptive evolution under natural selection. Using the parental strain BY4741 as the starting population, an evolved culture was obtained after continuous aerobic growth in a glucose-high medium for approximately 450 generations. After the evolution period three single colony isolates were selected for analysis. Next-generation Ion Torrent sequencing was used to evaluate genetic changes. Greater than 100 deletion/insertion changes were found with approximately half of these effecting genes. Additionally, over 180 single-nucleotide polymorphisms (SNPs) were identified with more than one quarter of these resulting in a non-synonymous mutation. Affymetrix DNA microarrays and RNseq analysis were used to determine differences in gene expression in the evolved strains compared to the parental strain. It was established that approximately 900 genes demonstrated significantly altered expression in the evolved strains relative to the parental strain. Many of these genes showed similar alterations in their expression in all three evolved strains. Interestingly, genes with altered expression in the three evolved strains included genes with a role in the TCA cycle. Overall these results are consistent with the physiological observations of decreased ethanol production and suggest that the underlying metabolism switched from fermentation to respiration during aerobic growth. Yeast strains were grown in the presence of high glucose for approximately 450 generations. Individual isolates were then grown and total RNA was collected to compare difference between the evolved strains and the parental strain.

Adaptively evolved yeast mutants on galactose shows trade-offs in carbon utilization on glucose.

Project description:Exploring molecular details of carbon utilization trade-offs in galactose-evolved yeast Adaptively evolved yeast mutants on galactose for around 400 generations showed diminished growth and carbon uptake rates on glucose. Genome-scale approaches were applied to characterize the molecular genetic basis of these trade-offs in carbon source utilization. Engineered mutants showing trade-offs in a specific carbon uptake rate between both carbons were used as controls. The transcriptional responses of the evolved mutants were almost identical during growth on both carbon sources. These carbon-independent conserved patterns were clearly observed in specific pathways and genes. Up-regulation of PGM2, a confirmed beneficial genetic change for improving galactose utilization was preserved on both carbons. In addition, HXK1, GLK1 and genes involved in reserve carbohydrate metabolism were up-regulated, while HXK2 was down-regulated. Genes that have a transcription factor binding site for Gis1p, Rph1p, Msn2/4p and Nrg1p were up-regulated. These results indicated changes in the metabolic pathways involved in metabolism of both carbons and in nutrient signaling pathway. The concentration profile of trehalose and glycogen supported these findings. Mutations in RAS2 and ERG5 genes were selected because of their beneficial and neutral effect on galactose utilization, respectively in our previous study. Site-directed mutants containing galactose-beneficial mutations in RAS2 only resulted in a significant decrease in glucose utilization. Integration of all these analyses clearly suggest an antagonistic pleiotropic trade-off in carbon source utilization caused by changes in regulatory region, and we hereby demonstrate how systems biology can be used to gain insight into evolutionary processes at the molecular level. Transcriptional profiling by RNA-seq of an evolved hyper-ethanol surviving yeast strain and a wild-type yeast strain at various stress time points

Project description:Our evolved hyper-ethanol surviving strain showed more than a 10-fold survival under lethal ethanol stress. To determine the strategies the yeast cells employed to achieve this superior survival, we performed transcriptional profiling by RNA-seq to compare the gene expression states between these two strains. Our study found that the evolved strain reprogrammed its gene expression such that its pre-stress state was shifted towards that of the wild-type strain at 15 minutes post-stress.

Comparative analysis of heat-induced genes between thermotolerant and thermosensitive tomato cultivars (50°C 1 h)

Project description:Gene expression in response to severe heat stress (50°C 1 h) was compared between thermotolerant and thermosensitive tomato cultivars. The thermosensitive cultivar showed severe impairment of heat stress response at this condition, while the thermotolerant cultivar were less affected. The results of this experiment were used to select expression marker genes that reflect the cellular heat shock response and correlate with thermotolerance.
