Project description:Purpose: The goal of this study was to use NGS RNAseq to compare transcriptomic profiles of bovine leucocytes from different host genotypes when infected with the pathogenic apicomplexan parasite T. annulata with a view to elucidating mechanisms associated with in vivo virulence between Bos taurus and Bos indicus cattle. Methods: infected cell lines were generated from in vivo infections of cows with T. annulata. 5 were derived from Bos taurus hosts and 6 were derived from Bos indicus hosts. We extracted RNA from each immortlaized cell line and generated paired end reads using XXXXXX. Paired end reads were trimmed (Cudadapt 1.2.1 abd Sickle version 1.2) , and aligned to the Bos taurus genome (UMD3.1) using Bowtie 2. Differential analysis was performed useing DEseq 2. qRT PCR was used for validation on a subset of 18 genes using SYBR green. Results: We found a total of 2022 differentially expressed genes (p < 0.05) using DEseq2, and many of these genes are involved in pathways implicated in in vivo differences in virulence observed between host genotypes, including i genes onvolved in interferon pathways, the innate immune response, or cancer-asscoiated.

Gp130-dependent release of acute phase proteins is linked to the activation of innate immune signaling pathways

Project description:Gp130 dependent gene expression was analyzed in a previously established hepatocyte-specific gp130-knockout mouse model. Whole transcriptome analysis for isolated hepatocytes was performed to measure tissue specific responses after proinflammatory stimulus with IL-6 across different time points. We observed differences in the hepatocyte-specific transcriptional gp130 dependent response for genes associated with different aspects of the innate immune system. Our findings suggest a complex network of tightly-linked genes involved in the early activation of different parts of the innate immune response including acute phase proteins, complement and coagulation cascade. Total RNA obtained from a total number of 61 samples of isolated hepatocytes of hepatocyte-specific gp130-knockout and gp130flox mice, which were subjected to Il-6 treatment for 0, 1, 3, 6 or 12 hours, respectively.

Viral Detection Microarray Analysis of Unknown Tropical Febrile Illness Cases

Project description:This study aimed to use pan-viral detection microarrays to identify viruses in serum from cases of acute pediatric febrile illness in a tropical setting. Patient clinical data and serum samples were collected between 2005 and 2009 as part of an ongoing pediatric dengue virus study at the Hospital Infantil Manuel de Jesús Rivera in Managua, Nicaragua. This study focused on patients who presented with dengue-like illness but who tested negative for dengue-virus infection. We hypothesized that non-dengue viruses or previously uncharacterized viruses might be causing these illnesses. The Virochip microarray is capable of detecting known viruses and discovering novel viruses. This series includes 153 arrays corresponding to 148 cases and 5 HeLa controls. Transcriptional Profiling of C. briggsae Temperate and Tropical representative strains after extreme cold

Project description:Different populations of the same species survive different environments through local adaptation. Temperature is one of the most important driving forces that could result in local adaptation. Here, we studied the influence of extreme low temperature on the survival of two genetically and geographically distinct populations of the free-living Caenorhabditis briggsae. We found that Caenorhabditis briggsae strains of temperate origin had a cold resistant phenotype, while those originating from a tropical climate had reduced survival after cold treatment. Using this phenotypic difference between geographically diverse populations as a model for how species adapt to their local environment, we then analyzed the transcriptional profiles of two Caenorhabditis briggsae strains of tropical and temperate origin to find genes that are involved in survival after extreme cold. In summary, the response to the extreme low temperature that clearly distinguishes the temperate and tropical Caenorhabditis briggsae strains could serve as an excellent example for studying local adaption of species that show genetic separation associated with their geographical distribution.
