Project description:Regulatory innovation is central to the evolution of species. Different nutritional sources are one environmental pressure that can select for novel regulatory elements. Dietary composition changes, including exposure to “western” diets with excess fat content, can lead to transcriptional regulatory changes in the liver. In order to investigate how transcriptional regulatory changes in response to a high fat diet diverge across species, we profiled chromatin accessibility, histone modifications and the transcriptome in livers of rhesus macaques and mice fed high fat and normal diets.

Project description:The aim of this study was to measure the effect of contrasting breed and dietary source on the skeletal muscle miRNA profile of beef cattle divergent for feed efficiency (RFI). Charolais (n=90) and Holstein-Fresian (N=77) steers) were offered two consecutive diets; namely a zero-grazed grass diet followed by a high concentrate diet. Dietary intakes were recorded for all steers throughout each dietary phase and residual feed intake values dertermined for each steer. At the end of each dietary phase the most efficient (Low-RFI; n=8) and least efficient (High-RFI; n=8) steers were selected across each breed for longissmus dorsi biopsy collection. RNA was isolated from all muscle tissue samples and subsequently used for small RNA sequencing. Ten miRNA were differentially expressed between the steers divergent for RFI across each diet and breed contrast. Biological pathway analyssi revealed enrichment of pathways related to both metabolic and growth processes.

Project description:Analysis of wildtype C. elegans (N2) and pcca-1(ok2282) and metr-1(ok521) mutants fed Comamonas DA1877 Expression profiles are tailored according to dietary input. However, the networks that control dietary responses remain largely uncharacterized. Here, we combine forward and reverse genetic screens to delineate a network of 184 genes that affect the C. elegans dietary response to Comamonas DA1877 bacteria. We find that perturbation of a mitochondrial network comprised of enzymes involved in amino acid metabolism and the TCA cycle affects the dietary response. In humans, mutations in the corresponding genes cause inborn diseases of amino acid metabolism, most of which are treated by dietary intervention. We identify several TFs that mediate the changes in gene expression upon metabolic network perturbations. Altogether, our findings unveil a transcriptional response system that is poised to sense dietary cues and metabolic imbalances, illustrating extensive communication between metabolic networks in the mitochondria and gene regulatory networks in the nucleus. Project description:The objective of this work was to investigate differential gene expression of Charolais (n=90) and Holstein Freisian (n=77) steers divergent in RFI. The primary goal was to uncover genes and pathways associated with feed efficiency. Cattle were subjected to three different 70 day dietary phases. Initally animals were offered a high concentrate phase, termed "High Concentrate 1". Following this phase animals were offered sero grazed grass for 70 days followed by another high concentrate phase known as "High Concentrate 2". Prior to each stage beginning a dietary adaption period was allowed. Liver biopsies were taken at the end of each dietary phase for animals deemed as either high or low in RFI. RNA was extracted and liver gene expression was investigated using RNA-Seq.

Project description:Homologous vertebrate tissues express a highly conserved set of transcribed genes; paradoxically, expression of tRNAs that are required to translate mRNAs into proteins have been reported to be divergent. To resolve this paradox, we mapped the genome-wide occupancy of pol III in primary tissues isolated from six mammals. We confirmed that the specific tRNA genes bound by pol III, as well as the extent and stability of binding, can vary substantially among mammalian tissues, and we discovered that this divergence is far greater between species. We combined pol III occupancy from genomically discrete tRNA loci into collective binding into isoacceptor classes and then into amino acid-based isotype classes, and at each step we found increasing conservation. At the level of amino acid isotypes, pol III binding is almost invariant among all the tissues and species profiled. Thus, the basal transcriptional machinery is constrained collectively in its synthesis of functional tRNA isotypes, despite rapid divergence of polymerase binding to specific tRNA genes.
