Project description:To inform the mechanism of hnRNP H dysfunction in methamphetamine-induced dopamine release and behavior, we surveyed mRNA targets of hnRNP H via cross-linking immunoprecipitation coupled with high-throughput sequencing (CLIP-seq) in striatal tissue at baseline and at 30 min post-MA (2 mg/kg, i.p.). To integrate identification of hnRNP H targets with the impact of Hnrnph1 mutation and methampetamine on downstream gene expression and splicing, we analyzed the transcriptome of the parallel samples used in CLIP-seq.

Project description:We performed ChIP-seq with antibody targeting hnRNP UL1 at 0, 4h and 10h following LPS stimulation in RAW 264.7 cells. NGS and data analysis were done by Novogen China Co. Ltd. We found that hnRNP UL1 binds to chromatin DNA broadly and dynamically during inflammatory response. hnRNP UL1 binds to genes' promoter mainly. And NF-κB binding sites (κB sites) were significantly enriched in the motifs bound by hnRNP UL1.

Project description:Purpose:The aim of this study is to evaluate the characteristics of hnRNP U binding site. Methods: The chromatin of BNL CL.2 cells was immunoprecipitated with anti-hnRNP U(Abcam) and normal rabbit immunoglobulin G (IgG). The immunoprecipitated DNA was then subjected to various previously constructed sequencing libraries. The libraries were sequenced using the Illumina Hiseq2500. All reads were aligned to the mm9 genome browser using the bowtie with default parameters. Results: A total number of 12249 peaks that specifically binded by hnRNP U was obtained. Conclusions: Our study represents the first detailed analysis of genome-wide binding sites of hnRNP U generated by ChIP-seq technology. hnRNP U binding profiling in Mus musculus fetal liver cell line BNL CL.2 cells, and the IgG antibody was used as a negative control

Using splicing-sensitive microarrays, cross-linking and immunoprecipitation coupled with high-throughput sequencing, and cDNA sequencing, we find that more than half of all AS events are regulated by multiple hnRNP proteins, and that some combinations of hnRNP proteins exhibit significant synergy, whereas others act antagonistically. Our analyses reveal position-dependent RNA splicing maps, in vivo consensus binding sites, a surprising level of cross- and auto-regulation among hnRNP proteins, and the coordinated regulation by hnRNP proteins of dozens of other RNA binding proteins and genes associated with cancer. Our findings define an unprecedented degree of complexity and compensatory relationships among hnRNP proteins and their splicing targets that likely confer robustness to cells.
