Transcription profiling time series of HOXA5 induction in human Hs578T cell line

Project description:HOXA5 inducible cell line Hs578T was established and cultured as described previously (MCB 2004. 24:924-935). 2Ã106 cells were seeded onto a 10-cm cell culture dish at 24h before induction. Two batches of RNA from HOXA5-inducible cells (0 h, 6 h and 9 h) were purified for repeating the microarray hybridization experiments once using Affymatrix Chips.Total RNA was extracted using TRIzol reagent (Gibco BRL, Life Technologies, Grand Island, NY) and purified using the RNeasy Mini Kit (Qiagen, Valencia, CA).

Project description:The present work aimed at selecting appropriate native temporal promoters with the identical profile of the cumate-inducible promoter under the optimal induction condition. This strategy enabled us to optimized the expression of biosynthetic gene cluster of desired secondary metabolites in Streptomyces, while avoid the use of inducer during fermentation. By clustering the genes with quite similar transcriptional profile with that of gfp controlled by the cumate-inducible promoter based on time-series microarray data, 50 qualified genes were identified, which were controlled by 24 putative promoters. Then, the cumate-inducible promoter were replaced by the 24 native temporal promoters, and fermentation results showed the good performance of these promoters compared to that of the cumate-inducible promoter. Therefore, our strategy could be used to fine-tune the expression of target BGCs for production improvement.

Timed induction of 10 transcription factors - ES time series data

Project description:To decipher the structure and behaviors of the transcription factor (TF) network, we created 50 permanent mouse ES cell lines, in each of which one of the 50 transcription factors tagged with FLAG, is inserted into the doxycycline (dox)-repressible ROSA26 locus. We have obtained time series data for 10 of the transcripts at 24h,48h and 72hr. Expression profiling reveals Cdx2 as the most potent inducer of transcriptome perturbation in ES cells, followed by Esx1, Sox9, Tcf3, Klf4, and Gata3. Immunoprecipitation (IP) with a FLAG-antibody in Cdx2-induced ES cells, identifies NuRD in CDX2-associated protein complexes; and chromatin-IP-sequencing identifies CDX2-binding sites predominantly in genes up-regulated by CDX2. Compendium analyses of Cdx2- and the other TF-inducible ES cells suggest a central role of the POU5F1/SOX2/NANOG protein complex in a swift-acting control mechanism to down-regulate a common set of genes at the beginning of multi-lineage ES cell differentiations. These ES cell lines will be a valuable resource to study biological networks in ES cells and mice. EpCAM expressing Hs578T cells

Project description:EpCAM is frequently overexpressed in human invasive breast cancer. We reported EpCAM overexpression to be an independent prognostic marker for poor overall survival in node-positive breast cancer. We used microarrays in order to investigate changes of the transcriptome on EpCAM gene overexpression in human breast cancer cells Hs578T cells were found to express only very little EpCAM mRNA and protein in comparison to established and well characterized breast cancer cell lines such as MCF-7 or SK-BR-3. Hs578T cells were stably transfected with the EpCAM cDNA containing construct pIRESpuro3_EpCAM and the respective empty vector control.
