Project description:Engineering microbes with novel metabolic properties is a critical step for production of biofuels and biochemicals. Synthetic biology enables identification and engineering of metabolic pathways into microbes; however, knowledge of how to reroute cellular regulatory signals and metabolic flux remains lacking. Here we used network analysis of multi-omic data to dissect the mechanism of anaerobic xylose fermentation, a trait important for biochemical production from plant lignocellulose. We compared transcriptomic, proteomic, and phosphoproteomic differences across a series of strains evolved to ferment xylose under various conditions.

Project description:We develop a CRISPR-Cas assisted random mutation (CARM) technology for whole genome mutagenesis. As a proof-of-principle, CARM was applied to evolve the capacity of Saccharomyces cerevisiae to produce β-carotene. Thees files are transcriptomic analysis of finally evolutionary strain C7-143, processed evolutionary strain C3-06 and C5-63, and the original strains C0 and BY47419.

Comparative transcriptomic analysis of an evolved and an ancestral wine yeast strains presenting differences in the bioconversion of higher alcohols to acetate esters

Project description:An evolved strain (ECA5) presented two successive yields of bioconversion of higher alcohols to acetate esters, while its parental strain (EC1118) had a constant yield through the fermentation. Transcriptomic analysis was performed during wine fermentation in SM330 containing 8mg/L phytosterols, at 35 g/l and at 70 g/l of CO2 released. For ECA5, this corresponds to a sample before and one after the change of bioconversion yield. This analysis helped us to understand the different management of lipid source by the evolved strain, which is probably linked to a greater availability in acetyl-CoA. Two strains (EC1118 and ECA5) were compared during wine fermentation at 2 released CO2 time point (35g/L and 70g/L). Each condition is in triplicat.

Comparative transcriptome analysis between original and evolved recombinant lactose-consuming S. cerevisiae strains

Project description:The engineering of Saccharomyces cerevisiae strains for lactose utilization has been attempted with the intent of developing high productivity processes for alcoholic fermentation of cheese whey. A recombinant S. cerevisiae flocculent strain that efficiently ferments lactose to ethanol was previously obtained by evolutionary engineering of an original recombinant that displayed poor lactose fermentation performance. In this study, we compared the transcriptomes of the original and the evolved recombinant strains (T1 and T1-E, respectively) growing in lactose, using cDNA microarrays. Microarray data revealed 173 genes whose expression levels differed more than 1.5-fold. About half of these genes were related to RNA mediated transposition. We also found genes involved in DNA repair and recombination mechanisms, response to stress, chromatin remodelling, cell cycle control, mitosis regulation, glycolysis and alcoholic fermentation. These transcriptomic data are in agreement with some of the previously identified physiological and molecular differences between the recombinants, and point to further hypotheses to explain those differences.
