Project description:A microarray and quantitative Real-Time PCR-based study was conducted in watermelon [Citrullus lanatus (Thunb.) Matsum. & Nakai var. lanatus] in order to elucidate the flow of events associated with fruit development and ripening in this species. RNA from three different maturation stages of watermelon fruit, as well as leaf, were collected from field grown plants during three consecutive years, and hybridized to high-density, photolithography microarrays. Keywords: developmental time course, gene expression This experiment contained a single biological replicate, two tissue types (leaf, fruit flesh), and three time points (12 days post-pollination, 24 days post-pollination, and 36 days post-pollination. One hundred and twenty-seven genes were chosen from this experiments and used in conjunction with quantitative-PCR to examine two additional biological replications of the experiment.

Project description:Here, we used RNA sequencing and tandem mass tag (TMT)–based quantitative proteomics technology to study the comprehensive mRNA and protein expression changes during fruit development and ripening in watermelon. A total of 6,226 proteins were quantified, and the number of quantitative proteins is the largest in fruit proteome to date, comparable to studies in model organisms such as rice and Arabidopsis. Omics analysis showed that smaller changes occurred in protein abundance compared to mRNA abundance. Furthermore, protein and transcript abundance were poorly correlated, and the correlation coefficients decreased during fruit development and ripening. Our comprehensive transcriptomic and proteomic data offer a valuable resource for watermelon research, and provide new insights into the molecular mechanisms underlying complex regulatory networks of fruit ripening in watermelon.

While some fruit development related studies were widely performed in watermelon, there are no reports of profiling gene expression in floral organs of watermelon. RNA-seq analysis was performed in order to identify male sterility related genes from two different groups of watermelon (genetic male-sterile (GMS) DAH3615-MS line and male-fertile DAH3615 line, respectively) to identify the differentially expressed genes (DEGs). Project description:Microarray analyses revealed strong correlations between firmness of fillet (most important quality parameter) and a large number of genes. Highly similar expression profiles were observed in several functional groups. Positive regression was found between firmness and genes encoding proteasome components (41 genes) and mitochondrial proteins (129 genes), proteins involved in stress responses (12 genes) and lipid metabolism (30 genes). A weaker though highly significant negative regression was seen in sugar metabolism (26 genes) and myofiber proteins (42 genes). Among individual genes that showed a strong association with firmness, there were extracellular matrix proteins (negative correlation), immune genes and intracellular proteases (positive correlation). Several genes can be regarded as candidate markers of flesh quality (coiled-coil transcriptional coactivator b, AMP deaminase 3 and oligopeptide transporter 15) though their functional roles are unclear.

Project description:The quality of the pepper fruit is significantly influenced by the properties of its surface such as color, glossiness and texture. The fruit surface is composed of a peel containing several layers including the cuticle, epidermis and the hypodermis. The peel acts as a protective barrier against biotic and abiotic stresses and is the most critical tissue affecting water loss during post harvest storage. The peel is composed of an outer epidermis with thick waxy (lipid) cuticle and few cell layers of thick-walled hypodermal cells. Despite its agronomic importance and due to the fact that the majority of studies in fruits have been conducted using flesh and peel tissues as a whole, the biochemical and genetic bases of variation in peel properties are largely unknown. In this proposal we aim to determine peel-specific gene expression in pepper by micro array hybridizations of peel and flesh RNA extracted at different developmental stages of the fruit. The cultivar Celica (Capsicum annuum) that has a large blocky fruit will be used for studying gene expression in the peel and flesh. Plants were grown in the greenhouse during the spring of 2006. Fruits were harvested at three developmental stages: young- 10 days after anthesis, mature green- 30 days after anthesis and ripe red- 45 days after anthesis. These stages were chosen because each represents a distinct phase in fruit development. At each stage, a biological replicate consists of bulked tissue from 3 fruits from each of 3 plants (a total of 9 fruits). We have a total of 4 biological replicates. For each fruit, the peel was separated from the flesh by manual dissection using thin forceps and scalpel blade. Peel and flesh samples were immediately frozen in liquid nitrogen and stored at -800C until RNA extraction. Total RNA was extracted using the GenElute Mammalian Total RNA Miniprep kit (Sigma).
