Project description:Gene alteration analysis on 121 GH-producing pituitary adenomas and non-target proteomics analysis with RNA sequencing analysis on 45 non-functioning pituitary adenomas (NFPAs) and 60 growth hormone (GH)-producing pituitary adenomas were performed, and integrated these results with the clinical characteristics of acromegaly. We attempted to identify key players involved in shaping the clinical features of acromegaly, especially those related to treatment efficacy. This project revealed the importance of GNAS mutations in terms of clinical and biochemical characteristics and identified novel molecules that may be involved in the responsiveness to medical treatment.

Project description:The clinical importance of microbiomes to the chronicity of wounds is widely appreciated, yet little is understood about patient-specific processes shaping wound microbiome composition. Here, a two-cohort microbiome-genome wide association study is presented through which patient genomic loci associated with chronic wound microbiome diversity were identified. Further investigation revealed that alternative TLN2 and ZNF521 genotypes explained significant inter-patient variation in relative abundance of two key pathogens, Pseudomonas aeruginosa and Staphylococcus epidermidis. Wound diversity was lowest in Pseudomonas aeruginosa infected wounds, and decreasing wound diversity had a significant negative linear relationship with healing rate. In addition to microbiome characteristics, age, diabetic status, and genetic ancestry all significantly influenced healing. Using structural equation modeling to identify common variance among SNPs, six loci were sufficient to explain 53% of variation in wound microbiome diversity, which was a 10% increase over traditional multiple regression. Focusing on TLN2, genotype at rs8031916 explained expression differences of alternative transcripts that differ in inclusion of important focal adhesion binding domains. Such differences are hypothesized to relate to wound microbiomes and healing through effects on bacterial exploitation of focal adhesions and/or cellular migration. Related, other associated loci were functionally enriched, often with roles in cytoskeletal dynamics. This study, being the first to identify patient genetic determinants for wound microbiomes and healing, implicates genetic variation determining cellular adhesion phenotypes as important drivers of infection type. The identification of predictive biomarkers for chronic wound microbiomes may serve as risk factors and guide treatment by informing patient-specific tendencies of infection.

Project description:We explore whether a low-energy diet intervention for Metabolic dysfunction-associated steatohepatitis (MASH) improves liver disease by means of modulating the gut microbiome. 16 individuals were given a low-energy diet (880 kcal, consisting of bars, soups, and shakes) for 12 weeks, followed by a stepped re-introduction to whole for an additional 12 weeks. Stool samples were obtained at 0, 12, and 24 weeks for microbiome analysis. Fecal microbiome were measured using 16S rRNA gene sequencing. Positive control (Zymo DNA standard D6305) and negative control (PBS extraction) were included in the sequencing. We found that low-energy diet improved MASH disease without lasting alterations to the gut microbiome.

Project description:The early-life intestinal microbiota plays a key role in shaping host immune system development. We found that a single early-life antibiotic course (1PAT) accelerated Type 1 diabetes (T1D) development in male NOD mice. The single course had strong and persistent effects on the intestinal microbiome, selecting for a highly metabolically active metagenome, with altered hepatic and serum metabolites. The exposure led to differential ileal and hepatic histone modification, and perturbed ileal gene expression, strongly affecting the normal maturational pattern. Earliest effects involved specific genes in innate immune pathways, with later effects on adaptive immunity. Microbiome analysis revealed four potential T1D-protective taxa and four T1D-accelerating taxa, and a network linking specific microbial taxa to differences in ileal gene expression was identified. This simplified animal model has improved understanding of the mechanisms by which early-life gut microbiome perturbations alter host intestinal responses, contributing to T1D.

Project description:The gut microbiome participates in numerous physiological functions and is believed to be shaped by the host intestine. We report here an unsuspected prominent role of Orai1-mediated pancreatic acinar cell exocytosis in shaping the microbiome. Deletion of Orai1 in pancreatic acini of mature mice maintained on solid diet resulted in 60-70% mortality. The mice have severe bacterial burden with dysbiosis resulting in systemic inflammation and death. This occurs despite prominent Paneth cell hyperplasia and activation of the intestinal innate immune response. Secretion of and bacterial killing by pancreatic defensins are markedly reduced, resulting in microbiota with decreased diversity and increased pathogenic bacteria. Survival and weight gain are not rescued by digestive enzyme supplements, but are by broad-spectrum antibiotics and purified liquid diet. These findings reveal an unexpected profound role of pancreatic secretion in shaping the microbiome

Project description:Nutrition has a vital role in shaping the intestinal microbiome. The impact of nutrients and the consequences of enteral deprivation on the small intestinal mucosal microbiota, specifically in early life, has not been well described. Our aim was to study the impact of enteral deprivation on the small intestine mucosal microbiome and to search for factors that shape this interaction in early life. Host seem to be the most dominant factor in the structure of the early life mucosal microbial small intestine community. Under conditions of nutrient deprivation, there are specific changes in host proteomics. Further research is needed to better define and understand this host-microbe-nutrition interaction in the small intestine.

Project description:Seeds are crucial for plant reproduction, dispersal, and agriculture. Seed quality and vigour greatly impact crop production, referring to their ability to germinate rapidly and uniformly under varying environmental conditions, producing healthy seedlings that can withstand biotic and abiotic stress accentuated by global climate change. During germination, seeds release exudates, complex mixtures of organic and inorganic molecules, into the micro-environment surrounding them, known as the spermosphere. These exudates play a pivotal role in seedling development and overall plant fitness by influencing microbial selection, growth, and interactions in the spermosphere, ultimately shaping the plant's microbiome. Proteins such as enzymes have previously been demonstrated to be released by the seeds in its exudates. However, limited information is available pertaining to peptides in seed exudates. Here we developed an experimental protocol to extract and identify peptides in the spermosphere on one common bean genotype.
