Project description:We used dithiothreitol (DTT) and tauroursodeoxycholic acid (TUDCA) to induce or suppress ER stress in wheat cells, respectively, with the aim to reveal the molecular background of ER stress responses using degradome sequencing. After combined analysis of high-throughput sequencing, a total of 12,453 miRNA-target pairs were verified by degradome sequencing, and among them, 7,484 genes were targeted by 1,233 miRNAs.

Project description:We used dithiothreitol (DTT) and tauroursodeoxycholic acid (TUDCA) to induce or suppress ER stress in wheat cells, respectively, with the aim to reveal the molecular background of ER stress responses using miRNA sequencing. After sequencing, we revealed a total of 1,939 miRNAs involved in the process of ER stress response, including 1,740 known miRNAs and 199 novel miRNAs.

High-throughput sequencing and degradome analysis identify miRNAs and their targets involved in fruit senescence of Fragaria ananassa

Project description:To identify miRNAs involved in senescence of strawberry fruit, two independent small RNA libraries and one degradome library from strawberry fruits stored at 20 °C for 0 and 24 h were constructed. A total of 18,759,735 and 20,293,492 mappable small RNA sequences were generated in the two small RNA libraries, respectively, and 88 known and 1224 new candidate miRNAs were obtained. Among them, 94 miRNAs were up-regulated and 64 were down-regulated in the senescence of strawberry fruit. Through degradome sequencing, 103 targets cleaved by 19 known miRNAs families and 55 new candidate miRNAs were identified. 14 targets, including NAC transcription factor, Auxin response factors (ARF) and Myb transcription factors, cleaved by 6 known miRNA families and 6 predicted candidates, were found to be involved in regulating fruit senescence.

Identification of miRNAs and Their targets in Colorectal Cancer (degradome)

Project description:Background: Colorectal cancer (CRC) is one of the leading causes of cancer-related death worldwide. The roles of microRNAs (minRNAs) in mRNA destabilization and translational repression of this disease are well appreciated, their involvement in endonucleolytic cleavage of target mRNAs is poorly understood. Methods: Degradome sequencing was used to identify cleaved targets of some regulated miRNAs. Results: A sum of 9685 potential target genes were characterized for 268 conserved miRNAs and a total of 202 potential target genes were identified for 33 novel miRNAs by degradome sequencing. Target genes were further predicted to be involved in proteoglycans in cancer and AMPK signaling pathway. Five pairs of DEmiRNAs and directed target genes were randomly selected and their negative correlations were validated by RT-qPCR. Conclusions: A number of potential genes targeted by miRNAs were identified and endonucleolytic miRNA-directed mRNA cleavages occur in CRC. Our findings may lead to a better understanding of the novel role of miRNA in the gene regulation of CRC.

Transcriptomic analysis revealed that 8204 genes were differentially expressed in three treatment groups. Among these genes, 158 photosynthesis-related genes, 42 antioxidant enzyme genes, 318 plant hormone-related genes and 457 transcription factors (TFs) might play vital roles in regulating wheat response to ER stress.
